| 1 | CitGVD:a comprehensive database of citrus genomic variations显示文摘Citrus is one of the most important commercial fruit crops worldwide. With the vast genomic data currently available for citrus fruit, genetic relationships, and molecular markers can be assessed for the development of molecular breeding and genomic selection strategies. In this study,to permit the ease of access to these data,a web-based database, the citrus genomic variation database(CitGVD,http://citgvd.cric.cn/home)was developed as the first citrusspecific comprehensive database dedicated to genome-wide variations including single nucleotide polymorphisms(SNPs)and insertions/deletions(INDELs).The current version(V1.0.0)of CitGVD is an open-access resource centered on 1,493,258,964 high-quality genomic variations and 84 phenotypes of 346 organisms curated from in-house projects and public resources.CitGVD integrates closely related information on genomic variation annotations, related gene annotations, and details regarding the organisms, incorporating a variety of built-in tools for data accession and analysis. As an example,CitGWAS can be used for genome-wide association studies(GWASs)with SNPs and phenotypic data, while CitEVOL can be used for genetic structure analysis. These features make CitGVD a comprehensive web portal and bioinformatics platform for citrus-related studies. It also provides a model for analyzing genome-wide variations for a wide range of crop varieties. | Qiang Li Jingjing Qi Xiujuan Qin Wanfu Dou Tiangang Lei Anhua Hu Ruirui Jia Guojin Jiang Xiuping Zou Qin Long Lanzhen Xu Aihong Peng Lixiao Yao Shanchun Chen Yongrui He | 2020 | Horticulture Research2020,7,1: | 4 |
| 2 | Engineering the native methylotrophs for the bioconversion of methanol to value-added chemicals:current status and future perspectives显示文摘Methanol is becoming an attractive fermentation feedstock for large-scale bioproduction of chemicals, due to its natural abundance and mature production technology.Native methylotrophs, which can utilize methanol as the only source of carbon and energy, are ideal hosts for methanol bioconversion due to their high methanol utili-zation rate and have been extensively employed in the production of value-added chemicals from methanol. Here,we review the natural methanol utilization pathways in native methylotrophs, describing the available synthetic biology tools developed for engineering native methylotrophs, and discuss the strategies for improving their methanol utilization efficiency. Finally, the representative examples of engineering the native methylotrophs to produce value-added products from methanol are summarized.Furthermore,we also discuss the major challenges and possible solutions for the application of native methylotrophs in methanol-based biomanufacturing. | Jing Wang Ruirui Qin Yuanke Guo Chen Ma Xin Wang Kequan Chen Pingkai Ouyang | 2023 | Green Chemical Engineering2023,4,2: | 0 |
| 3 | Attribution of explanatory factors for change in soil organic carbon density in the native grasslands of Inner Mongolia,China显示文摘The variation in soil organic carbon density(SOCD) has been widely documented at various spatial and temporal scales. However, an accurate method for examining the attribution of explanatory factors for change in SOCD is still lacking. This study aims to attribute and quantify the key climatic factors, anthropogenic activities, and soil properties associated with SOCD change in the native grasslands of Inner Mongolia, China, by comparing data between the 1960s and the 2010s. In 2007 and 2011, we resampled 142 soil profiles which were originally sampled during 1963–1964 in the native grasslands of Inner Mongolia. SOCD was determined in A horizon(eluvial horizon) of the soil. We selected the explanatory factors based on a random forest method, and explored the relationships between SOCD change and each of the explanatory factors using a linear mixed model. Our results indicated that the change in SOCD varied from the east to the west of Inner Mongolia, and SOCD was 18% lower in the 2010s than in the 1960s. The lower SOCD in the 2010s may primarily be attributed to the increasing in mean annual water surface evaporation, which explained approximately 10% and 50% of the total variation and explainable variation in the change in SOCD, respectively. The sand content of the soil is also a significant explanatory factor for the decrease in SOCD, which explained about 4% and 21% of the total variation and explainable variation in the change in SOCD, respectively. Furthermore, the collection of quantitative information on grazing frequency and duration may also help to improve our understanding of the anthropogenic factors that govern the change in SOCD. | JIN Dongyan Phil J MURRAY XIN Xiaoping QIN Yifei CHEN Baorui QING Gele ZHANG Zhao YAN Ruirui | 2018 | Journal of Arid Land2018,10,3: | 0 |
| 4 | CsBZIP40 confers resistance against citrus bacterial canker by repressing CsWRKY43-CsPrx53/CsSOD13 cascade mediated ROS scavenging显示文摘As the bacterial etiologic agent causing citrus bacterial canker(CBC),Xanthomonas citri subsp.citri(Xcc)seriously impacts citrus plantation and fruit production globally. In an earlier study,we demonstrated that CsBZIP40 can positively impact CBC resistance in the sweet orange(Citrus sinensis). However, the mechanistic basis for the protective benefits conferred by CsBZIP40 is yet to be delineated. Here,we show that CsBZIP40 positively regulates CBC resistance and reactive oxygen species(ROS)homeostasis in transgenic sweet orange overexpressing CsBZIP40.CsBZIP40 directly binds to the TGA-box of the CsWRKY43 promoter to repress its transcriptional activity.CsWRKY43 overexpression induces CBC susceptibility in transgenic sweet oranges. In contrast, its inhibition produces strong resistance to CBC.CsWRKY43 directly binds to the W-boxes of the CsPrx53 and CsSOD13 promoters to positively regulate the activities of these antioxidant enzymes, resulting in the negative regulation of ROS homeostasis and CBC resistance in sweet orange plants.CsPrx53/CsSOD13 knockdown enhances ROS accumulation and CBC resistance.Overall, our results outline a regulatory pathway through which CsBZIP40 transcriptionally represses CsWRKY43-CsPrx53/CsSOD13 cascade-mediated ROS scavenging in a manner conducive to CBC resistance. These mechanisms underscore the potential importance of CsBZIP40,CsWRKY43,CsPrx53,and CsSOD13,providing promising strategies for the prevention of CBC. | Qiang Li Xiujuan Qin Miao Zhang Qiyuan Yu Ruirui Jia Jie Fan Xin Huang Jia Fu Chenxi Zhang Baohang Xian Wen Yang Qin Long Aihong Peng Lixiao Yao Shanchun Chen Yongrui He | 2023 | Horticulture Research2023,10,8: | 0 |
