1Hepatitis B virus genotypes and genome characteristics in China显示文摘AIM:To analyze the hepatitis B virus(HBV) characters in China,as well as the correlation between several HBV mutation and hepatitis symptoms.METHODS:A total of 1148 HBV genome sequences from patients throughout China were collected via the National Center For Biotechnology Information database(information including:genotype,territory and clinical status).HBV genotypes were classified by a direct reference from the Genbank sequence annotation,phylogenetic tree and online software analysis(http://www.ncbi.nlm.nih.gov/projects/genotyping/formpage.cgi).The phylogenetic tree was constructed based on the neighbor-joining method by MEGA5.0 software.HBV sequences were grouped based on phylogenetic tree and the distance between the groups was calculated by using the computer between group mean distance methods.Seven hundred and twelve HBV sequences with clear annotation of clinical symptoms were selected to analyses the correlation of mutation and clinical symptoms.Characteristics of sequences were analyzed by using DNAStar and BioEdit software packages.The codon usage bias and RNA secondary structures analysis were performed by RNAdraw software.Recombination analysis was performed by using Simplot software.RESULTS:In China,HBV genotype C was the predominant in Northeastern,genotype B was predominant in Central Southern areas,genotype B and C were both dominant in Southwestern areas,and the recombinant genotype C/D was predominant in Northwestern areas.C2 and B2 were identified as the two major sub-genotypes,FJ386674 might be a putative sub-genotype as B10.The basal core promoter double mutation and pre-C mutation showed various significant differences between hepatitis symptoms.In addition to ATG,many other HBV initiation codons also exist.HBV has codon usage bias;the termination codon of X,C and P open reading frames(ORF) were TAA,TAG,and TGA,respectively.The major stop codons of S-ORF were TAA(96.45%) and TGA(83.60%) in B2 and C2 subtype,respectively.CONCLUSION:This study recapitulated the epidemiology of HBV in China,and the information might be meaningful critical for the future prevention and therapy of HBV infections.Hong-Mei Li Jian-Qiong Wang Rui Wang Qian Zhao Li Li Jin-Ping Zhang Tao Shen 2015World Journal of Gastroenterology2015,21,21:33
2Influence of Substrate Negative Bias on Structure and Properties of TiN Coatings Prepared by Hybrid HIPIMS Method显示文摘TiN coatings were deposited using a hybrid home-made high power impulse magnetron sputtering(HIPIMS)technique at room temperature.The effects of substrate negative bias voltage on the deposition rate,composition,crystal structure,surface morphology,microstructure and mechanical properties were investigated.The results revealed that with the increase in bias voltage from-50 to-400 V,TiN coatings exhibited a trend of densification and the crystal structure gradually evolved from(111) orientation to(200)orientation.The growth rate decreased from about 12.2 nm to 7.8 nm per minute with the coating densification.When the bias voltage was-300 V,the minimum surface roughness value of 10.1 nm was obtained,and the hardness and Young's modulus of TiN coatings reached the maximum value of 17.4 GPa and 263.8 GPa,respectively.Meanwhile,the highest adhesion of 59 N was obtained between coating and substrate.Zhenyu Wang Dong Zhang Peiling Ke Xincai Liu Aiying Wang 2015Journal of Materials Science & Technology2015,31,1:10
3Simulating hydrological responses to climate change using dynamic and statistical downscaling methods: a case study in the Kaidu River Basin, Xinjiang, China显示文摘Climate change may affect water resources by altering various processes in natural ecosystems. Dynamic and statistical downscaling methods are commonly used to assess the impacts of climate change on water resources. Objectively, both methods have their own advantages and disadvantages. In the present study, we assessed the impacts of climate change on water resources during the future periods (2020–2029 and 2040–2049) in the upper reaches of the Kaidu River Basin, Xinjiang, China, and discussed the uncertainties in the research processes by integrating dynamic and statistical downscaling methods (regional climate models (RCMs) and general circulation modes (GCMs)) and utilizing these outputs. The reference period for this study is 1990–1999. The climate change trend is represented by three bias-corrected RCMs (i.e., Hadley Centre Global Environmental Model version 3 regional climate model (HadGEM3-RA), Regional Climate Model version 4 (RegCM4), and Seoul National University Meso-scale Model version 5 (SUN-MM5)) and an ensemble of GCMs on the basis of delta change method under two future scenarios (RCP4.5 and RCP8.5). We applied the hydrological SWAT (Soil and Water Assessment Tool) model which uses the RCMs/GCMs outputs as input to analyze the impacts of climate change on the stream flow and peak flow of the upper reaches of the Kaidu River Basin. The simulation of climate factors under future scenarios indicates that both temperature and precipitation in the study area will increase in the future compared with the reference period, with the largest increase of annual mean temperature and largest percentage increase of mean annual precipitation being of 2.4°C and 38.4%, respectively. Based on the results from bias correction of climate model outputs, we conclude that the accuracy of RCM (regional climate model) simulation is much better for temperature than for precipitation. The percentage increase in precipitation simulated by the three RCMs is generally higher than that simulated by the ensemble of GCMs. As for the changes in seasonal precipitation, RCMs exhibit a large percentage increase in seasonal precipitation in the wet season, while the ensemble of GCMs shows a large percentage increase in the dry season. Most of the hydrological simulations indicate that the total stream flow will decrease in the future due to the increase of evaporation, and the maximum percentage decrease can reach up to 22.3%. The possibility of peak flow increasing in the future is expected to higher than 99%. 4Effect of cognitive behavior therapy combined with exercise intervention on the cognitive bias and coping styles of diarrhea-predominant irritable bowel syndrome patients显示文摘BACKGROUND Irritable bowel syndrome(IBS)is a common digestive system disease with a high incidence rate and is common in women.The cause of IBS remains unclear.Some studies have shown that mental and psychological diseases are independent risk factors for IBS.At present,the treatment of IBS is mainly symptomatic treatment.Clinically,doctors also use cognitive behavioral therapy to improve patients'cognitive ability to diseases and clinical symptoms.In recent years,exercise therapy has attracted more and more attention from scholars.Improving the symptoms of IBS patients through psychosomatic treatment strategy may be a good treatment method.AIM To explore the effects of an intervention of cognitive behavioral therapy combined with exercise(CBT+E)on the cognitive bias and coping styles of patients with diarrhea-predominant irritable bowel syndrome(IBS-D);and to provide a theoretical reference for the management of IBS.METHODS Sixty IBS-D patients and thirty healthy subjects were selected.The 60 IBS-D patients were randomly divided into experimental and control groups.The experimental group was treated with the CBT+E intervention,while the control group was treated with conventional drugs without any additional intervention.The cognitive bias and coping styles of the participants were evaluated at baseline and after 6 wk,12 wk and 24 wk using the Automatic Thoughts Questionnaire(ATQ),Dysfunctional Attitudes Scale(DAS)and Pain Coping Style Questionnaire(CSQ)instruments,and the intervention effect was analyzed using SPSS 17.0 statistical software.RESULTS At baseline,the scores on the various scales showed that all subjects had cognitive bias and adverse coping styles.The IBS Symptom Severity Scale(IBSSSS)scores,ATQ total scores,DAS scores and CSQ scores of the two groups were not significantly different(P>0.05).Compared with baseline,after 6 wk of the CBT+E intervention,there were significant differences in the ATQ scores,the dependence and total scores on the DAS,and the catastrophization,distraction and prayer scores on the CSQ(P<0.05).After 12 wk,there were significant differences in the scores for perfectionism on the DAS and in the scores for reinterpretation,neglect and pain behavior on the CSQ in the experimental group(P<0.05).After 24 wk,there were significant differences in the vulnerability,dependence,perfectionism,and total scores on the DAS and in the catastrophization,distraction and prayer scores on the CSQ in the experimental group(P<0.01).The IBS-SSS scores were negatively correlated with the ATQ and DAS total scores(P<0.05)but were positively correlated with the CSQ total score(P<0.05).CONCLUSION Intervention consisting of CBT+E can correct the cognitive bias of IBS-D patients and eliminate their adverse coping conditions.CBT+E should be promoted for IBS and psychosomatic diseases.Shi-Rui Zhao Xiao-Mei Ni Xin-An Zhang Hong Tian 2019World Journal of Clinical Cases2019,7,21:8
5Deciphering codon usage patterns and evolutionary forces in chloroplast genes of Camellia sinensis var. assamica and Camellia sinensis var. sinensis in comparison to Camellia pubicosta显示文摘Codon usage bias(CUB) is a unique property of genome which refers to non-random usage of synonymous codons in coding sequences. The present study makes an attempt to find out the pattern of CUB in chloroplast(cp) genes among three tea species, i.e., Camellia sinensis var. assamica(Assam tea), Camellia sinensis var. sinensis(Chinese tea) and Camellia pubicosta(wild tea species) as no work on CUB was reported earlier. To understand the patterns of codon usage among the cp genes of three tea groups, we used bioinformatic tools to investigate the protein coding sequences of cp genes. In our present study, the mean nucleobase T was the highest whereas C was the lowest in all the three tea groups. The overall AT content was more than GC content, i.e., genes were AT rich. The scaled chi-square(SCS) value indicated that the CUB of cp genes was low. The codon CGT(Arg) was over-represented in C. sinensis var. sinensis whereas GGA(Pro) was over-represented in C. pubicosta species. Heatmap study revealed that most of the GC ending codons showed positive correlations between codon usage and GC3 while AT ending codons exhibited negative correlations. From neutrality plot analysis, it was evident that natural selection had played a major role, while mutation pressure exerted a minor effect in the CUB of cp genes in three tea groups. 6Emotional expectations influence neural sensitivity to fearful faces in humans:An event-related potential study显示文摘The present study tested whether neural sensitivity to salient emotional facial expressions was influenced by emotional expectations induced by a cue that validly predicted the expression of a subsequently presented target face. Event-related potentials (ERPs) elicited by fearful and neutral faces were recorded while participants performed a gender discrimination task under cued (‘expected’) and uncued (‘unexpected’) conditions. The behavioral results revealed that accuracy was lower for fearful compared with neutral faces in the unexpected condition, while accuracy was similar for fearful and neutral faces in the expected condition. ERP data revealed increased amplitudes in the P2 component and 200–250 ms interval for unexpected fearful versus neutral faces. By contrast, ERP responses were similar for fearful and neutral faces in the expected condition. These findings indicate that human neural sensitivity to fearful faces is modulated by emotional expectations. 7EVALUATION OF THE PARAMETERIZATION SCHEMES AND NUDGING TECHNIQUES IN GRAPES FOR WARM SECTOR TORRENTIAL RAINS USING SURFACE OBSERVATIONS显示文摘Sensitivities of parameterization schemes were conducted based on the Global/Regional Assimilation and Prediction System(GRAPES) model. Surface observations were used to evaluate the simulations and to improve the model’s ability to simulate the extreme precipitation over southern China on 20 July 2016. The results showed that GRAPES captured the large-scale precipitation over southern China but failed to predict the extreme precipitation over Xinyi. The model showed a systematic cold biases by adopting different parameterization schemes. In particular, the ECMWF analyses data showed a strong cold bias over Guangdong province and Guangxi region. Observational nudging results showed that the surface temperature could largely help to alleviate the cold bias. The alleviation in the warm sector accounted for main improvement by the nudging scheme, and the RMSE was reduced by 1.56 degree from 3.25 degree to 1.69 degree by 1-h simulation and with 1.3 degree alleviation by 2-h simulation. 9Recent advances in precipitation-bias correction and application显示文摘Significant progresses have been made in recent years in precipitation data analyses at regional to global scales. This paper re-views and synthesizes recent advances in precipitation-bias corrections and applications in many countries and over the cold re-gions. The main objective of this review is to identify and examine gaps in regional and national precipitation-error analyses. This paper also discusses and recommends future research needs and directions. More effort and coordination are necessary in the determinations of precipitation biases on large regions across national borders. 10Comparative analysis of flower-meristem-identity gene APETALA2 (AP2) codon in different plant species显示文摘The flower-meristem-identity gene APETALA2(AP2), one of class-A genes, is involved in the establishment of the floral meristem and the forming of sepals and petals. Codon usage bias(CUB) identifies differences among species, meanwhile dynamic analysis of base composition can identify the molecular mechanisms and evolutionary relationships of a specific gene. In this study, eight coding sequences(CDS) of AP2 gene were selected from different plant species using the Gen Bank database. Their nucleotide composition(GC content), genetic index, relative synonymous codon usage(RSCU) and relative codon usage bias(RCUB) were calculated with R Software to compare codon bias and base composition dynamics of AP2 gene codon usage patterns in different plant species. The results showed that the usage of AP2 gene codons from different plant species were influened by GC bias, especially GC3 s. Overall, base composition analysis indicated that the usage frequency of codon AT in the gene coding sequence was higher than GC among AP2 gene CDS from different plant species. Furthermore, most AP2 gene CDSs ended with AT; AGA, GCU and UGU had relatively high RSCU values as the most dominant codon; the usage characteristic of the AP2 gene codon in Malus domestica was similar to that of Vitis vinifera; Paeonia lactiflora was similar to Paeonia suffruticosa and Solanum lycopersicum was similar to Petunia×hybrida. There was a moderate preference in the usage of AP2 gene codon among different plant species from relatively low frequency of optimal codon(Fop) values and high effective number of codons(ENC) value. 11Analysis of Codon Usage Pattern of Banana Basic Secretory Protease Gene显示文摘[Objective] The objective of this study was to understand the codon usage bias pattern of banana pathogenesis-related 17 gene, Basic Secretory Protease gene(MaBSP). [Method] Relative codon usage patterns of MaBSP were calculated using the software CodonW version 1.4.2. and the web-based tool(http://kazusa.or.jp/codon/).[Result] Our findings showed that C-ended and G-ended codons were the most preferential except the TER codon UGA which was coded for by just one codon. The ENc value, relationship between AT bias and GC bias, Random synonymous codon usage(RSCU) and CAI all showed that codon bias usage existed in MaBSP gene.[Conclusion] The codon usage patterns of MaBSP gene is principally influenced by natural selection in the third position. 12Do adjunctive art therapies reduce symptomatology in schizophrenia? A meta-analysis显示文摘BACKGROUND Art therapies are advocated by national bodies,such as the United Kingdom’s National Institute for Health and Care Excellence,to alleviate the negative symptoms associated with schizophrenia.The last decade has however,seen several new larger well-controlled trials published suggesting an update is timely.AIM To asses randomised controlled trials(RCT)of art therapies for reducing the symptoms of schizophrenia–particularly negative symptoms.METHODS Searches of PubMed and Scopus were conducted until May 2019 for RCTs examining the impact of art therapies on psychosis(positive,negative and total)symptoms in people diagnosed with schizophrenia.Study quality was assessed using the Cochrane risk of bias tool.Random effects meta-analyses were used to derive overall effect sizes.Moderator analyses were conducted using both metaregression and categorical comparisons.RESULTS We identified 133 articles,of which 9 RCTs involving 948 participants(475 assigned to art therapies and 473 controls)met our inclusion criteria.Using random effects models,we calculated pooled effect sizes(Hedges g)for end-oftrial symptomatic outcomes.Effect sizes both for total symptoms[g=-0.27,95%confidence interval(CI)-0.60 to 0.05,k=6]and for positive symptoms(g=-0.10,95%CI-0.35 to 0.15,k=6)were non-significant;however,we did find significant reduction of negative symptoms(g=-0.42,95%CI-0.70 to-0.14,k=9).Metaregression revealed that negative symptom reduction was larger in trials with a greater proportion of women and in trials with younger patients.Crucially,the negative symptom reduction following art therapies was limited to lower quality trials and did not emerge in trials that used blind assessment of outcomes.CONCLUSION This review presents a comprehensive meta-analysis of art therapies in schizophrenia in terms of both studies included and participant numbers.We found that art therapies did not significantly reduce total or positive symptoms.A'small'therapeutic effect was found for negative symptoms,but we show that the effect is not present in blind trials and may be subject to publication bias.Keith R Laws William Conway 2019World Journal of Psychiatry2019,9,8:3
13A general framework for frequentist model averaging In Celebration of Professor Lincheng Zhao's 75th Birthday显示文摘Model selection strategies have been routinely employed to determine a model for data analysis in statistics, and further study and inference then often proceed as though the selected model were the true model that were known a priori. Model averaging approaches, on the other hand, try to combine estimators for a set of candidate models. Specifically, instead of deciding which model is the 'right' one, a model averaging approach suggests to fit a set of candidate models and average over the estimators using data adaptive weights.In this paper we establish a general frequentist model averaging framework that does not set any restrictions on the set of candidate models. It broaden, the scope of the existing methodologies under the frequentist model averaging development. Assuming the data is from an unknown model, we derive the model averaging estimator and study its limiting distributions and related predictions while taking possible modeling biases into account.We propose a set of optimal weights to combine the individual estimators so that the expected mean squared error of the average estimator is minimized. Simulation studies are conducted to compare the performance of the estimator with that of the existing methods. 14Improved bias proportional navigation with multiple constraints for guide ammunition显示文摘According to the infrared guidance ammunition(GA)attacking non-maneuvering targets on the ground or sea level,an improved bias proportional navigation(IBPN) is put forward,which can meet the constraints of the impact angle and the angle of attack(AOA). The motion equations and the collision triangle for the GA and the target are established in the two-dimensional plane. In accordance with the collision triangle, the integral value of the bias term is solved and BPN is designed on the basis of the relative velocity. To ensure the new method can be solved, closedloop equation of the IBPN is deduced. Considering the limitation of the AOA and the seeker angle, a four-phase IBPN is improved by setting different phases of the bias term. At the same time, the guidance law will make the impact angle achieve the desired angle and the normal acceleration also converges to zero. 15Assessment of quality control system by sigma metrics and quality goal index ratio: A roadmap towards preparation for NABL显示文摘AIM To study sigma metrics and quality goal index ratio(QGI). METHODS The retrospective study was conducted at the Clinical Biochemistry Laboratory, PGIMS, Rohtak, which recently became a National Accreditation Board for Testing and Calibration of Laboratories accredited lab as per the International Organization for Standardization 15189:2012 and provides service to a > 1700-bed tertiary care hospital. Data of 16 analytes was extracted over a period of one year from January 2017 to December 2017 for calculation of precision, accuracy, sigma metrics, total error, and QGI. RESULTS The average coefficient of variation ranged from 2.12%(albumin) to 5.42%(creatinine) for level 2 internal quality control and 2%(albumin) to 3.62%(high density lipoprotein-cholesterol) for level 3 internal quality control. Average coefficient of variation of all the parameters was below 5%, reflecting very good precision. The sigma metrics for level 2 indicated that 11(68.5%) of the 16 parameters fall short of meeting Six Sigma quality performance. Of these, five failed to meet minimum sigma quality performance with metrics less than 3, and another six just met minimal acceptable performance with sigma metrics between 3 and 6. For level 3, the data collected indicated eight(50%) of the parameters did not achieve Six Sigma quality performance, out of which three had metrics less than 3, and five had metrics between 3 and 6. QGI ratio indicated that the main problem was inaccuracy in the case of total cholesterol, aspartate transaminase, and alanine transaminase(QGI > 1.2), imprecision in the case of urea(QGI < 0.8), and both imprecision and inaccuracy for glucose.CONCLUSION On the basis of sigma metrics and QGI, it may be concluded that the Clinical Biochemistry Laboratory, PGIMS, Rohtak was able to achieve satisfactory results with world class performance for many analytes one year preceding the accreditation by the National Accreditation Board for Testing and Calibration of Laboratories. Cautionary tales from a road well travelled显示文摘Colorectal cancer(CRC)is the second most common cause of cancer-related death worldwide and places a major economic burden on the global health care system.The time frame for development from premalignant to malignant disease typically spans 10-15 years,and this latent period provides an ideal opportunity for early detection and intervention to improve patient outcomes.Currently,early diagnosis of CRC is hampered by a lack of suitable non-invasive biomarkers that are clinically or economically acceptable for populationbased screening.New blood-based protein biomarkers for early detection of CRC are therefore urgently required.The success of clinical biomarker discovery and validation studies is critically dependent on understanding and adjusting for potential experimental,analytical,and biological factors that can interfere with the robust interpretation of results.In this review we outline some important considerations for research groups undertaking biomarker research with exemplars from our studies.Implementation of experimental strategies to minimise the potential effects of these problems will facilitate the identification of panels of biomarkers with the sensitivity and specificity required for the development of successful tests for the early detection and surveillance of CRC.Kim YC Fung Edouard Nice Ilka Priebe Damien Belobrajdic Aloke Phatak Leanne Purins Bruce Tabor Celine Pompeia Trevor Lockett Timothy E Adams Antony Burgess Leah Cosgrove 2014World Journal of Gastroenterology2014,20,4:2

18Effect of Initial Vortex Intensity Correction on Tropical Cyclone Intensity Prediction:A Study Based on GRAPES_TYM显示文摘Predicting the intensity of tropical cyclones(TCs)is challenging in operational weather prediction systems,partly due to the difficulty in defining the initial vortex.In an attempt to solve this problem,this study investigated the effect of initial vortex intensity correction on the prediction of the intensity of TCs by the operational numerical prediction system GRAPES_TYM(Global and Regional Assimilation and Prediction System_Typhoon Model)of the National Meteorological Center of the China Meteorological Administration.The statistical results based on experiments using data for major TCs in 2018 show that initial vortex intensity correction can reduce the errors in mean intensity for up to 120-h integration,with a noticeable decrease in the negative bias of intensity and a slight increase in the mean track error.The correction leads to an increase in the correlation coefficient of Vmax(maximum wind speed at 10-m height)for the severe typhoon and super typhoon stages.Analyses of the errors in intensity at different stages of intensity(including tropical storms,severe tropical storms,typhoons,severe typhoons,and super typhoons)show that vortex intensity correction has a remarkable positive influence on the prediction of super typhoons from 0 to 120h.Analyses of the errors in intensity for TCs with different initial intensities indicate that initial vortex correction can significantly improve the prediction of intensity from 24 to 96 h for weak TCs(including tropical storms and severe tropical storms at the initial time)and up to 24 h for strong TCs(including severe typhoons and super typhoons at the initial time).The effect of the initial vortex intensity correction is more important for developing TCs than for weakening TCs.Liwen WANG Suhong MA 2020Journal of Meteorological Research2020,34,2:2
19Mechanical Behaviors of Ti-Si-N Coatings Deposited by Bias Sputtering显示文摘Ti-Si-N hard coatings were deposited on steel substrates by reactive unbalanced magnetron sputtering from Ti and Si elemental targets in a mixture of Ar and N2 gases.The influences of negative bias voltage(in the range of-30 to-80 V)on the mechanical properties of the coatings were investigated.In particular,the critical cycle during dynamic impact tests was employed to indicate the bonding strength of the coatings.It was found that the Ti-Si-N coatings prepared at lower constant bias voltages could effectively improve the adhesion and the cyclic impact performance,but their hardness was dropped significantly to 13 GPa at a bias of-30 V.Higher bias voltage values induced greater hardness.A maximum hardness of 47 GPa was obtained at a bias of-60 V.However,the coating adhesion was worse in this case,and the number of impact cycles(~8×10 3)that the coatings could endure was much shorter than that of TiN binary coatings(~2×104).On the other hand,the bias voltage was varied linearly from-40 to-60 V during Ti-Si-N deposition.Under this circumstance,the hardness of the coatings deposited with the bias-graded configuration remained very high(42 GPa),and the adhesion strength was improved substantially.Also,the critical impact cycle could reach as high as 1.8×104.Therefore,bias-graded deposition can provide an effective processing route to prepare Ti-Si-N superhard coatings with high adhesion strength and impact resistance.P W Shum 2012稀有金属材料与工程2012,41,S1:2
20Is there a close relationship between synonymous codon bias and codon-anticodon binding strength in human genes?显示文摘Synonymous codon bias has been examined in 78 human genes (19967 codons) and measured by relative synonymous codon usage (RSCU). Relative frequencies of all kinds of dinucleotides in 2,3 or 3,4 codon positions have been calculated, and codon-anticodon binding strength has been estimated by the stacking energies of codon-anticodon bases in Watson-Crick pairs. The data show common features in synonymous codon bias for all codon families in human genes: all C-ending codons, which possess the strongest codon-anticodon binding energies, are the most favored codons in almost all codon families, and those codons with medium codon-anticodon binding energies are avoided. Data analysis suggests that besides isochore and genome signature, codon-anticodon binding strength may be closely related to synonymous codon choice in human genes.
