1An Improved DV-Hop Localization Algorithm Based on Hop Distances Correction显示文摘DV-Hop localization algorithm has greater localization error which estimates distance from an unknown node to the different anchor nodes by using estimated average size of a hop to achieve the location of the unknown node.So an improved DV-Hop localization algorithm based on correctional average size of a hop,HDCDV-Hop algorithm,is proposed.The improved algorithm corrects the estimated distance between the unknown node and different anchor nodes based on fractional hop count information and relatively accurate coordinates of the anchor nodes information,and it uses the improved Differential Evolution algorithm to get the estimate location of unknown nodes so as to further reduce the localization error.Simulation results show that our proposed algorithm have lower localization error and higher localization accuracy compared with the original DV-Hop algorithm and other classical improved algorithms.Guiqi Liu Zhihong Qian Xue Wang 2019China Communications2019,16,6:8

7DNA Barcoding Assessment of Green Macroalgae in Coastal Zone Around Qingdao, China显示文摘An assessment with assistance of DNA barcoding was conducted on green macroalgae in coastal zone around Qingdao, China, during the period of April- December, 2011. Three markers were applied in molecular discrimination, including the plastid elongation factor tufA gene, the internal transcribed spacer(ITS) region of the ribosomal cistron and rubisco large subunit gene 3' regions(rbcL-3P). DNA barcoding discriminated 8 species, excluding species of genus Cladophora and Bryopsis due to failures in amplification. We ascertained and corrected 4 species identified by morphological methods for effectively assisting the classification. The gene tufA presented more advantages as an appropriate DNA marker with the strongest amplification success rate and species discrimination power than the other two genes. The poorest sequencing success largely handicapped the application of ITS. Samples identified by tufA and rbcL as Ulva flexuosa were clustered into the clade of U. prolifera by ITS in the neighbor-joining tree. Confusion with discrimination of the complex of U. linza, U. procera and U. prolifera(as the LPP complex) still existed for the three DNA markers. Based on our results, rbcL is recommended as a preferred marker for assisting tufA to discriminate green macroalgae. In distinguishing green-tide-forming Ulva species, the free-floating sample collected from the green tide in 2011 was proved to be identical with U. prolifera in Yellow Sea for ITS and rbcL genes. 102004~2008年704例大肠癌临床流行特征(英文)显示文摘Objective:The aim of the research was to study the clinical and epidemiological characteristics of incidence of colorectal cancer in North China. Methods: Analysis and summary were made for 704 colorectal cancer patients diagnosed from 2004 to 2008 in North China. Results: (1) Of 704 colorectal cancer patients,the median age was 56 years old,and the mean age was 58.2. There was no statistic difference in age between male and female cases,P > 0.05. (2) The male-female ratio was 1.62:1. (3) The proportion of rectal cancer was 62.92%,and incidence of the left colon cancer was higher than that of right colon cancer,P<0.05.(4) Of 712 lesions,658 cases were adenocarcinoma accounting for 92.4%,34 were malignant adenoma accounting for 4.8%,and 20 carcinoid accounting for 2.8%. (5) The 48.9% of patients belonged to stages 0 to IIB. Conclusion:The cases of colorectal cancer in North China is mainly rectal cancers,and the incidence of left colon cancer is higher than that of right colon cancer. 14Comprehensive analysis of complement-associated molecular features in hepatocellular carcinoma显示文摘The complement cascade plays a“complementing”role in human immunity.However,the potential roles of complement system in impacting molecular and clinical features of hepatocellular carcinoma(HCC)remain unclear.In this study,eleven public datasets are analyzed to compare the complement status between normal and cancerous samples based on 18 classical complement-associated genes.The complement scores are constructed to quantify complement signatures of individual tumors.HCC patients in the The Cancer Genome Atlas(TCGA)cohort are focused to perform systematical analyses between complement status and immune infiltration,miRNA expression,DNA methylation,clinicopathological features,and drug response.The results show that the complement scores in normal tissues are dramatically higher than those of tumor tissues.Tumor samples in the TCGA cohort are classified into complement score-low and score-high groups.Pathway analysis reveals that tumor-promoting pathways are typically inhibited in complement score-high group.This study also shows that tumor-killing immune cells,such as CD8^(+)T cells and natural killer cells are abundant and tumor-suppressing miRNAs are upregulated in complement score-high samples.In addition,we identify that complement scores are negatively correlated with certain clinical features,including pathological grade,clinical-stage,and portal vein invasion.Moreover,various molecular features together with complement scores are found to be correlated with response to anti-cancer drugs.This study provides a comprehensive and multidimensional analysis conducive to understanding the role of complement in cancer.Run Huang Guiqi Zhu Xiutao Fu Weiren Liu Chenyang Tao Jun Gao Weifeng Qu Yuan Fang Xifei Jiang Zhenbin Ding Jian Zhou Yinghong Shi Jia Fan Zheng Tang 2022Acta Biochimica et Biophysica Sinica2022,54,11:0
15ORPA:a fast and efficient phylogenetic analysis method for constructing genome-wide alignments of organelle genomes显示文摘Creating a multi-gene alignment matrix for phylogenetic analysis using organelle genomes involves aligning single-gene datasets manually,a process that can be time-consuming and prone to errors.The HomBlocks pipeline has been created to eliminate the inaccuracies arising from manual operations.The processing of a large number of sequences,however,remains a time-consuming task.To conquer this challenge,we develop a speedy and efficient method called Organelle Genomes for Phylogenetic Analysis(ORPA).ORPA can quickly generate multiple sequence alignments for whole-genome comparisons by parsing the result files of NCBI BLAST,completing the task just in 1 min.With increasing data volume,the efficiency of ORPA is even more pronounced,over 300 times faster than HomBlocks in aligning 60 high-plant chloroplast genomes.The phylogenetic tree outputs from ORPA are equivalent to HomBlocks,indicating its outstanding efficiency.Due to its speed and accuracy,ORPA can identify species-level evolutionary conflicts,providing valuable insights into evolutionary cognition.Guiqi Bi Xinxin Luan Jianbin Yan 2024Journal of Genetics and Genomics2024,51,3:0
16Identifying the Unknown Tags in a Large RFID System显示文摘Radio frequency identification(RFID) technology has been extensively used in various practical applications, such as inventory management and logistics control, with its outstanding features(e.g. non-line-ofsight reading and fast identification). And in a large RFID system, unknown tag identification uses total execution time as the performance criterion. However, the performance of existing protocols in terms of execution time is not ideal. To get better time efficiency, a novel unknown tag identification protocol(NUTIP) is proposed. The novelty of NUTIP is demonstrated mainly in two aspects: i) NUTIP deactivates some known tags and identifies or labels some unknown tags during its first phase to prevent these tags from interfering unknown tag identification. ii) We optimize the parameter settings to minimize the total execution time. 17Multiomics analysis reveals metabolic subtypes and identifies diacylglycerol kinase α (DGKA) as a potential therapeutic target for intrahepatic cholangiocarcinoma显示文摘Background:Intrahepatic cholangiocarcinoma(iCCA)is a highly heteroge-neous and lethal hepatobiliary tumor with few therapeutic strategies.The metabolic reprogramming of tumor cells plays an essential role in the develop-ment of tumors,while the metabolic molecular classification of iCCA is largely unknown.Here,we performed an integrated multiomics analysis and metabolic classification to depict differences in metabolic characteristics of iCCA patients,hoping to provide a novel perspective to understand and treat iCCA.Methods:We performed integrated multiomics analysis in 116 iCCA samples,including whole-exome sequencing,bulk RNA-sequencing and proteome anal-ysis.Based on the non-negative matrix factorization method and the protein abundance of metabolic genes in human genome-scale metabolic models,the metabolic subtype of iCCA was determined.Survival and prognostic gene analy-ses were used to compare overall survival(OS)differences between metabolic subtypes.Cell proliferation analysis,5-ethynyl-2’-deoxyuridine(EdU)assay,colony formation assay,RNA-sequencing and Western blotting were performed to investigate the molecular mechanisms of diacylglycerol kinaseα(DGKA)in iCCA cells.Results:Three metabolic subtypes(S1-S3)with subtype-specific biomarkers of iCCA were identified.These metabolic subtypes presented with distinct prog-noses,metabolic features,immune microenvironments,and genetic alterations.The S2 subtype with the worst survival showed the activation of some special metabolic processes,immune-suppressed microenvironment and Kirsten ratsar-coma viral oncogene homolog(KRAS)/AT-rich interactive domain 1A(ARID1A)mutations.Among the S2 subtype-specific upregulated proteins,DGKA was further identified as a potential drug target for iCCA,which promoted cell proliferation by enhancing phosphatidic acid(PA)metabolism and activating mitogen-activated protein kinase(MAPK)signaling.Conclusion:Viamultiomics analyses,we identified three metabolic subtypes of iCCA,revealing that the S2 subtype exhibited the poorest survival outcomes.We further identified DGKA as a potential target for the S2 subtype.Weiren Liu Huqiang Wang Qianfu Zhao Chenyang Tao Weifeng Qu Yushan Hou Run Huang Zimei Sun Guiqi Zhu Xifei Jiang Yuan Fang Jun Gao Xiaoling Wu Zhixiang Yang Rongyu Ping Jiafeng Chen Rui Yang Tianhao Chu Jian Zhou Jia Fan Zheng Tang Dong Yang Yinghong Shi 2024Cancer Communications2024,44,2:0
18TMEM106A transcriptionally regulated by promoter methylation is involved in invasion and metastasis of hepatocellular carcinoma显示文摘Expression of transmembrane protein 106A(TMEM106A)has been reported to be dysregulated in several types of cancers.However,the role of TMEM106A in hepatocellular carcinoma(HCC)is still unknown.In the present study,we demonstrate that TMEM106A is markedly downregulated in HCC compared with normal liver tissue.In particular,tumor-specific DNA methylation of TMEM106A is frequently observed in tumor tissues from HCC patients.Immunohistochemistry and pyrosequencing reveal a significant relationship between TMEM106A methylation and downregulation of protein expression.Receiver operating characteristic(ROC)curve analysis reveals that methylation of TMEM106A in tumor samples is different from that in non-malignant adjacent tissues of HCC patients.Moreover,HCC patients with TMEM106A hypermethylation have a poor clinical prognosis.5-Aza-2′-deoxycytidin treatment of hypermethylated TMEM106A in highly metastatic HCC cells increases the expression of TMEM106A.Functional assays reveal that overexpression of TMEM106A significantly suppresses the malignant behavior of HCC cells in vitro and decreases tumorigenicity and lung metastasis in vivo.Mechanistically,TMEM106A inhibits epithelial mesenchymal transition(EMT)of HCC cells through inactivation of the Erk1/2/Slug signaling pathway.In conclusion,our findings demonstrate that TMEM106A is an inhibitor of HCC EMT and metastasis,and TMEM106A is often transcriptionally downregulated by promoter methylation,which results in reduced levels of TMEM106A protein and predicts poor survival outcomes for HCC patients.Shiming Shi Biao Wang Jinglei Wan Lina Song Guiqi Zhu Junxian Du Luxi Ye Qianqian Zhao Jialiang Cai Qing Chen Kun Xiao Jian He Lei Yu Zhi Dai 2022Acta Biochimica et Biophysica Sinica2022,54,7:0
