1Integration of Metabolomics and Subcellular Organelle Expression Microarray to Increase Understanding the Organic Acid Changes in Post-harvest Citrus Fruit显示文摘Citric acid plays an important role in fresh fruit favor and its adaptability to post-harvest storage conditions.In order to explore organic acid regulatory mechanisms in post-harvest citrus fruit,systematic biological analyses were conducted on stored Hirado Buntan Pummelo(HBP;Citrus grandis)fruits.High-performance capillary electrophoresis,subcellular organelle expression microarray,real-time quantitative reverse transcription polymerase chain reaction,gas chromatography mass spectrometry(GC-MS),and conventional physiological and biochemical analyses were undertaken.The results showed that the concentration of organic acids in HBP underwent a regular fuctuation.GC-MS-based metabolic profling indicated that succinic acid,g-aminobutyric acid(GABA),and glutamine contents increased,but 2-oxoglutaric acid content declined,which further confrmed that the GABA shunt may have some regulatory roles in organic acid catabolism processes.In addition,the concentration of organic acids was signifcantly correlated with senescence-related physiological processes,such as hydrogen peroxide content as well as superoxide dismutase and peroxidase activities,which showed that organic acids could be regarded as important parameters for measuring citrus fruit post-harvest senescence processes.Xiaohua Sun Andan Zhu Shuzhen Liu Ling Sheng Qiaoli Ma Li Zhang Elsayed Mohamed Elsayed Nishawy Yunliu Zeng Juan Xu Zhaocheng Ma Yunjiang Cheng Xiuxin Deng 2013Journal of Integrative Plant Biology2013,55,11:14
2The effects of autophagy on vascular endothelial cells induced by airborne PM2.5显示文摘The purpose of this study was to examine the direct toxicity of PM2.5 collected from Beijing on human umbilical vein endothelial cells(HUVEC). A Cell Counting Kit 8(CCK8) assay demonstrated that PM2.5 exposure decreased the proliferation of HUVECs in a dosedependent manner. We also found that PM2.5 exposure induced autophagy in HUVECs, as evidenced by:(1) an increased number of double-membrane vesicles;(2) enhanced conversion and punctuation of the microtubule-associated protein light chain 3(LC3); and(3) decreased levels of the selective autophagy substrate p62 in a time-dependent manner.Furthermore, promoting autophagy in PM2.5-exposed HUVECs with rapamycin increased the cell survival rate, whereas inhibiting autophagy via 3-methyladenine significantly decreased cell survival. These results demonstrate that PM2.5 exposure can induce cytotoxicity and autophagy in HUVECs and that autophagy play a protective role against PM2.5-induced cytotoxicity. 4Integrated transcriptomic and metabolomic analyses of a wax deficient citrus mutant exhibiting jasmonic acid-mediated defense against fungal pathogens显示文摘Naturally,resistant crop germplasms are important resources for managing the issues of agricultural product safety and environment deterioration.We found a spontaneous mutant of‘Newhall’navel orange(Citrus sinensis Osbeck)(MT)with broad-spectrum protections against fungal pathogens in the orchard,postharvest-storage,and artificial inoculation conditions.To understand the defense mechanism of MT fruit,we constructed a genome-scale metabolic network that integrated metabolome and transcriptome datasets.The coordinated transcriptomic and metabolic data were enriched in two sub-networks,showing the decrease in very long chain fatty acid(by 41.53%)and cuticular wax synthesis(by 81.34%),and increase in the synthesis of jasmonic acid(JA)(by 95.23%)and JA-induced metabolites such as 5-dimethylnobietin(by 28.37%)in MT.Furthermore,cytological and biochemical analyses confirmed that the response to fungal infection in MT was independent of wax deficiency and was correlated with the levels of jasmonates,and the expression of plant defensin gene PDF1.2.Results of exogenous application of MeJA and JA inhibitors such as propyl gallate proved that JA-mediated defense contributes to the strong tolerance against pathogens in MT.Our results indicated that jasmonate biosynthesis and signaling are stimulated by the fatty acid redirection of MT,and participate in the tolerance of pathogenic fungi.Yizhong He Jingwen Han Runsheng Liu Yuduan Ding Jinqiu Wang Li Sun Xiaoming Yang Yunliu Zeng Weiwei Wen Juan Xu Hongming Zhang Xiang Yan Zhaoxing Chen Zuliang Gu Hong Chen Huanqing Tang Xiuxin Deng Yunjiang Cheng 2018Horticulture Research2018,5,1:8

7Factoring larger integers with fewer qubits via quantum annealing with optimized parameters显示文摘RSA cryptography is based on the difficulty of factoring large integers, which is an NP-hard(and hence intractable) problem for a classical computer. However, Shor's algorithm shows that its complexity is polynomial for a quantum computer, although technical difficulties mean that practical quantum computers that can tackle integer factorizations of meaningful size are still a long way away. Recently, Jiang et al. proposed a transformation that maps the integer factorization problem onto the quadratic unconstrained binary optimization(QUBO) model. They tested their algorithm on a D-Wave 2000 Q quantum annealing machine, raising the record for a quantum factorized integer to 376289 with only 94 qubits. In this study, we optimize the problem Hamiltonian to reduce the number of qubits involved in the final Hamiltonian while maintaining the QUBO coefficients in a reasonable range, enabling the improved algorithm to factorize larger integers with fewer qubits. Tests of our improved algorithm using D-Wave's hybrid quantum/classical simulator qbsolv confirmed that performance was improved, and we were able to factorize 1005973, a new record for quantum factorized integers, with only 89 qubits. In addition, our improved algorithm can tolerate more errors than the original one. Factoring 1005973 using Shor's algorithm would require about 41 universal qubits,which current universal quantum computers cannot reach with acceptable accuracy. In theory, the latest IBM Q System OneTM(Jan. 2019) can only factor up to 10-bit integers, while the D-Wave have a thousand-fold advantage on the factoring scale. 9Investigation on fracture models and ground pressure distribution of thick hard rock strata including weak interlayer显示文摘Dynamic disasters,such as rock burst due to the breaking of large area stiff roof strata,are known to occur in the hard rock strata of coal mines.In this paper,mechanical models of the fracturing processes of thick hard rock strata were established based on the thick plate theory and numerical simulations.The results demonstrated that,based on the fracture characteristics of the thick hard rock strata,four fracture models could be analyzed in detail,and the corresponding theoretical failure criteria were determined in detail.In addition,the influence of weak interlayer position on the fracture models and ground pressure of rock strata is deeply analyzed,and six numerical simulation schemes have been implemented.The results showed that the working face pressure caused by the independent movement of the lower layer is relatively low.The different fracture type of the thick hard rock strata had different demands on the working resistance of the hydraulic powered supports.The working resistance of the hydraulic powered supports required by the stratified movements was lower than that of the non-stratified movements.Meilu Yu Jianping Zuo Yunjiang Sun Changning Mi Zhengdai Li 2022International Journal of Mining Science and Technology2022,32,1:5

11Profiling kidney microRNAs from juvenile grass carp(Ctenopharyngodon idella) after 56 days of oral exposure to decabromodiphenyl ethane显示文摘Grass carp(Ctenopharyngodon idella) is one of the most important species in China.Decabromodiphenyl ethane(DBDPE) is a brominated flame retardant that has been used widely in industry, and has been observed to accumulate in the tissues of fish from South China. Evidence has shown that DBDPE is toxic to aquatic animals, but the molecular response has been unclear. MicroRNAs(miRNAs) are small noncoding and negative regulatory RNAs that are 20–24 nucleotides in length, which are involved in a wide range of biological processes. We took advantage of deep-sequencing techniques to accurately and comprehensively profile the kidney mi RNA expression of grass carp after 8 weeks of oral exposure to DBDPE. After mapping sequencing data to the genome and Expressed Sequence Tags(ESTs) of grass carp, we identified 493 miRNAs in the sequenced grass carp samples, which included 51 new miRNAs. The results indicated that 5 miRNAs were significantly down-regulated and 36 miRNAs were significantly up-regulated(FDR < 0.001,1.5-fold change) after DBDPE exposure. Real-time quantitative PCR(RT-q PCR) was performed on 4 miRNAs from the two samples, and the sequencing and RT-q PCR data were consistent. 13Microarray Expression Profiling of Postharvest Ponkan Mandarin (Citrus reticulata) Fruit under Cold Storage Reveals Regulatory Gene Candidates and Implications on Soluble Sugars Metabolism显示文摘Low temperature storage is widely applied to maintain citrus postharvest fruit quality.In this study,the transcriptional and metabolic changes in the pulp tissue of Citrus reticulata Blanco cv.'Ponkan' were studied for three successive months under cold storage by Affymetrix Citrus GeneChip and gas chromatography,respectively.As many as 2 161 differentially expressed transcripts were identified based on the bayesian hierarchical model.The statistical analysis of gene ontology revealed that defense/stress-related genes were induced quickly,while autophagy-related genes were overrepresented in the late sampling stages,suggesting that the functional shift may coincide with the subsequent steps of chilling development.We further classified the potential regulatory components and concluded that ethylene may play the crucial role in chilling development in this non-climacteric fruit.To cope with complex events,53 upregulated transcription factors represented regulatory candidates.Within these,the AP2-EREBP,C2H2 and AS2 gene family were overrepresented.Cold storage also causes alterations in various metabolic pathways;a keen interest is paid in deciphering expression changes of soluble sugar genes as increased evidence that soluble sugars act as both osmolytes and metabolite signal molecules.Our results will likely facilitate further studies in this field with promising genetic candidates during chilling.Andan Zhu Wenyun Li Junli Ye Xiaohua Sun Yuduan Ding Yunjiang Cheng Xiuxin Deng 2011Journal of Integrative Plant Biology2011,53,5:3
14Influences of Seasonal Freezing and Thawing on Soil Water-stable Aggregates in Orchard in High Cold Region,Northeast China显示文摘Soil aggregate stability,as an important indicator of soil functions,may be affected by seasonal freezing and thawing(SFT)and land use in high cold and wet regions.Therefore,comprehensive understanding the effects of SFT on aggregate stability in orchards during winter and spring is crucial to develop appropriate management strategies that can effectively alleviate the degradation of soil quality to ensure sustainable development of orchard ecosystems.To determine the mechanism of degradation in orchard soil quality,the effects of SFT on the stability of water-stable aggregates were examined in apple-pear orchards(Pyrus ussuriensis var.ovoidea)of four different ages(11,25,40,and 63 yr)on 0 to 5%slopes before freezing and after thawing from October 2015 to June 2016 in Longjing City,Yanbian Prefecture,Northeast China,involving a comparison of planted versus adjacent uncultivated lands(control).Soil samples were collected to investigate water-stable aggregate stability in three incremental soil layers(0–20,20–40 and 40–60 cm).In the same samples,iron oxide,organic matter,and clay contents of the soil were also determined.Results showed that the destructive influences of SFT on water-stable aggregates were more pronounced with the increased orchards ages,and SFT exerted severe effects on water-stable aggregates of older orchards(40 and 63 yr)than juvenile orchards.Undergoing SFT,the soil instability index and the percentage of aggregate destruction increased by mean 0.15 mm and 1.86%,the degree of aggregation decreased by mean 1.32%,and the erosion resistance weakened,which consequently led to aggregate stability decreased.In addition,soil free,amorphous,and crystalline iron oxide as well as soil organic matter and clay contents are all important factors affecting the stability of water-stable aggregates,and their changes in their contents were consistent with those in the stability of water-stable aggregates.The results of this study suggest that long-term planting fruit trees can exacerbate the damaging effects of SFT on aggregate stability and further soil erosion increases and nutrient losses in an orchard,which hider sustainable use of soil and the productivity orchards.LIANG Yunjiang DENG Xu SONG Tao CHEN Guoshuang WANG Yuemei ZHANG Qing LU Xinrui 2021Chinese Geographical Science2021,31,2:3

16Lipidomic and transcriptomic analysis reveals reallocation of carbon flux from cuticular wax into plastid membrane lipids in a glossy“Newhall”navel orange mutant显示文摘Both cuticle and membrane lipids play essential roles in quality maintenance and disease resistance in fresh fruits.Many reports have indicated the modification of alternative branch pathways in epicuticular wax mutants;however,the specific alterations concerning lipids have not been clarified thus far.Here,we conducted a comprehensive,timeresolved lipidomic,and transcriptomic analysis on the“Newhall”navel orange(WT)and its glossy mutant(MT)“Gannan No.1”.The results revealed severely suppressed wax formation accompanied by significantly elevated production of 36-carbon plastid lipids with increasing fruit maturation in MT.Transcriptomics analysis further identified a series of key functional enzymes and transcription factors putatively involved in the biosynthesis pathways of wax and membrane lipids.Moreover,the high accumulation of jasmonic acid(JA)in MT was possibly due to the need to maintain plastid lipid homeostasis,as the expression levels of two significantly upregulated lipases(CsDAD1 and CsDALL2)were positively correlated with plastid lipids and characterized to hydrolyze plastid lipids to increase the JA content.Our results will provide new insights into the molecular mechanisms underlying the natural variation of plant lipids to lay a foundation for the quality improvement of citrus fruit.Haoliang Wan Hongbo Liu Jingyu Zhang Yi Lyu Zhuoran Li Yizhong He Xiaoliang Zhang Xiuxin Deng Yariv Brotman Alisdair RFernie Yunjiang Cheng Weiwei Wen 2020Horticulture Research2020,7,1:2
17Could gingko foliage serve as a bio-monitor for organochlorine pesticides in air?显示文摘The feasibility of gingko (Gingo Biloba) foliage as a passive bio-monitor for organochlorine pesticides in air was explored. The accumulation patterns of hexachlorocyclohexanes (HCHs), dichlorodiphenyl- trichloroethanes (DDTs) and hexachlorobenzene (HCB) in gingko foliage were similar; the amounts of HCHs, DDTs and HCB increased with foliage growth in spring and decreased thereafter. This accumu-lation pattern is likely related to the growing process of the gingko foliage, which was observed for the first time in our work, giving a piece of evidence for the 'bud burst effect' in plants. Compared with those in pine needles in 1980's, the residual levels of HCHs and DDTs have declined obviously in Bei-jing, indicating that the ban on the production and use of organochlorine pesticides (OCPs) in our country is effective; however, the amount of HCB has increased, indicating great progress of chemical industry in Beijing. The analysis for the source of OCPs in the gingko foliage showed that the technical HCHs and DDTs were used largely in history, but were not used in recent years. A little lidane has been used and there was a new input of o,p′-DDT in recent years; dicofol usage may be the main source of o,p′-DDT. Concentrations of HCHs, DDTs and HCB in gingko foliages were similar to those in pine nee-dles in the corresponding period and there is a strong positive correlation between the OCPs concen-tration data obtained from these two kinds of trees. It presents no difference in the accumulation style between these two kinds of trees. The level of OCPs in the gingko foliage reflects the pollution status of OCP in air. 18Origin area and migration route: Chloroplast DNA diversity in the arctic-alpine plant Koenigia islandica显示文摘The Hengduan Mountains(henceforth H-D Mountains) on the Tibet Plateau are a distribution and diversity center for many alpine genera. We examine patterns of genetic variation in an arctic-alpine plant to evaluate the possibility that the H-D Mountains constitute the area of origin of the species as well as to uncover postglacial migration routes. 220 individuals of the arctic-alpine plant Koenigia islandica were sampled from 26 populations distributed in western China and northern Finland. DNA haplotypes were identified using restriction site analysis of two chloroplast DNA intergene spacer regions, atpB-rbcL and trnL-trnF. We examined the geographical distribution of haplotype diversity in relation to latitude, and also compared various indices of diversity in putatively glaciated and unglaciated regions. Patterns of migration were inferred using nested clade analysis. A total of 25 haplotypes were detected. High haplotype diversity was found in the H-D Mountains. H3 and its radiated haplotypes were distributed in the Himalayas. Two haplotypes were fixed concurrently in the H-D Mountains and northern Finland. High genetic diversity of K. islandica and high species diversity of K. islandica are expected in the origin area. Our observations suggest that the H-D Mountains are not only the place of origin of K. islandica, but also the refugia for K. islandica on the Tibet Plateau.
