2The origin, diversification and adaptation of a major mangrove clade (Rhizophoreae) revealed by whole-genome sequencing显示文摘Mangroves invade some very marginal habitats for woody plants—at the interface between land and sea.Since mangroves anchor tropical coastal communities globally, their origin, diversification and adaptation are of scientific significance, particularly at a time of global climate change. In this study, a combination of single-molecule long reads and the more conventional short reads are generated from Rhizophora apiculata for the de novo assembly of its genome to a near chromosome level. The longest scaffold, N50 and N90 for the R. apiculata genome, are 13.3 Mb, 5.4 Mb and 1.0 Mb, respectively. Short reads for the genomes and transcriptomes of eight related species are also generated. We find that the ancestor of Rhizophoreae experienced a whole-genome duplication ~70 Myrs ago, which is followed rather quickly by colonization and species diversification. Mangroves exhibit pan-exome modifications of amino acid(AA) usage as well as unusual AA substitutions among closely related species. The usage and substitution of AAs, unique among plants surveyed, is correlated with the rapid evolution of proteins in mangroves. A small subset of these substitutions is associated with mangroves' highly specialized traits(vivipary and red bark) thought to be adaptive in the intertidal habitats. Despite the many adaptive features, mangroves are among the least genetically diverse plants, likely the result of continual habitat turnovers caused by repeated rises and falls of sea level in the geologically recent past. 3Genomic Convergence in the Adaptation to Extreme Environments显示文摘Convergent evolution is especially common in plants that have independently adapted to the same extreme environments(i.e.,extremophile plants).The recent burst of omics data has alleviated many limitations that have hampered molecular convergence studies of non-model extremophile plants.In this review,we summarize cases of genomic convergence in these taxa to examine the extent and type of genomic convergence during the process of adaptation to extreme environments.Despite being well studied by candidate gene approaches,convergent evolution at individual sites is rare and often has a high false-positive rate when assessed in whole genomes.By contrast,genomic convergence at higher genetic levels has been detected during adaptation to the same extreme environments.Examples include the convergence of biological pathways and changes in gene expression,gene copy number,amino acid usage,and GC content.Higher convergence levels play important roles in the adaptive evolution of extremophiles and may be more frequent and involve more genes.In several cases,multiple types of convergence events have been found to co-occur.However,empirical and theoretical studies of this higher level convergent evolution are still limited.In conclusion,both the development of powerful approaches and the detection of convergence at various genetic levels are needed to further reveal the genetic mechanisms of plant adaptation to extreme environments.Shaohua Xu Jiayan Wang Zixiao Guo Ziwen He Suhua Shi 2020Plant Communications2020,1,6:1
4Microsurgical treatment of posterior inferior cerebellar aneurysms based on angioarchitecture supplemented by high-resolution vessel wall MRI:a case series report显示文摘Background Surgical treatment of posterior inferior cerebellar artery(PICA)aneurysms is challenging because many are nonsaccular and atherosclerotic.We report our tailored approach to PICA aneurysms,which is based on angioarchitecture supplemented by high-resolution vessel wall MRI(HR-VW MRI)findings.Methods From March 2010 to September 2020,27 patients with 29 PICA aneurysms underwent surgical treatment in our institution.Since October 2016,HR-VW MRI has been used for aneurysmal wall assessment.Clinical characteristics,radiological data and surgical outcomes were analysed.Results Nineteen proximal PICA aneurysms(vertebral artery(VA),P1,P2 and P3)were treated using the far-lateral approach.Ten distal PICA aneurysms(P4,P5)were treated using the suboccipital midline approach.Direct clipping or clip reconstruction was achieved in 19 aneurysms.Ten were trapped in conjunction with extracranial-intracranial or intracranial-intracranial bypass,including three occipital artery-PICA reimplantations,three PICA-VA reimplantations,two PICA-PICA side-to side anastomoses,one PICA-PICA reimplantation and one PICA-PICA reanastomosis.All aneurysms were eventually completely obliterated and all bypasses remained patent.At the last follow-up,26 patients(96.2%)achieved a good outcome(modified Rankin Scale score<3).Eight patients underwent HR-VW MRI.Among these,the six aneurysms with focal wall enhancement required bypass and the two with negative enhancement were successfully clipped.Conclusion PICA aneurysms have a higher frequency of complex features such as large or giant size and fusiform or dissecting morphology.Favourable outcomes were achieved with individualised microsurgical strategies based on angioarchitecture.HR-VW MRI may be used as a promising technique to predict aneurysmal atherosclerosis.Zixiao Yang Jianping Song Kai Quan Peiliang Li Qingzhu An Yuan Shi Peixi Liu Guo Yu Yanlong Tian Liangfu Zhou Wei Zhu 2022Stroke & Vascular Neurology2022,7,4:1

6Assembly processes underlying bacterial community differentiation among geographically close mangrove forests显示文摘Bacterial communities play pivotal roles in nutrient cycling in mangrove forests.The assembly of mangrove microbial communities has been found to be influenced by complex factors,such as geographic distance,physicochemical conditions,and plant identity,but the relative importance of these factors and how these factors shape the assembling process remain elusive.We analyzed the bacterial communities sampled from three mangrove species(Aegiceras corniculatum,Bruguiera sexangula,and Kandelia obovata)at three locations along the estuarine Dongzhai Harbor in Hainan,China.We revealed larger differences in rhizosphere bacterial communities among geographical locations than among plant species,indicated by differences in diversity,composition,and interaction networks.We found that dispersal limitation and homogeneous selection have substantial contributions to the assembly of mangrove rhizosphere bacterial communities in all three locations.Following the phylogenetic‐bin‐based null model analysis(iCAMP)framework,we also found dispersal limitation and homogeneous selection showing dominance in some bins.The greater differences among geographic locations may be mainly attributed to the larger proportions of dispersal limitation even at such a short geographic distance.We also found that beta diversity was positively correlated with environmental distances,implying that the more similar environmental conditions(such as rich carbon and nitrogen contents)among plant species may have shaped similar bacterial communities.We concluded that the geographic distances,which are associated with dispersal limitation,played a key role in assembling mangrove rhizosphere bacterial communities,while physicochemical conditions and plant identity contributed less.Lu Liu Nan Wang Min Liu Zixiao Guo Suhua Shi 2023mLife2023,2,1:0
7Extensive gene flow in secondary sympatry after allopatric speciation显示文摘In the conventional view,species are separate gene pools delineated by reproductive isolation(RI).In an alternative view,species may also be delineated by a small set of’speciation genes’without full RI,a view that has gained broad acceptance.A recent survey,however,suggested that the extensive literature on’speciation with gene flow’is mostly(if not all)about exchanges in the early stages of speciation.There is no definitive evidence that the observed gene flow actually happened after speciation is completed.Here,we wish to know whether’good species’(defined by the’secondary sympatry’test)do continue to exchange genes and,importantly,under what conditions such exchanges can be observed.De novo whole-genome assembly and re-sequencing of individuals across the range of two closely related mangrove species(Rhizophora mucronata and R.stylosa)reveal the genomes to be well delineated in allopatry.They became sympatric in northeastern Australia but remain distinct species.Nevertheless,their genomes harbor~4000-10000 introgression blocks averaging only about 3-4 Kb.These fine-grained introgressions indicate continual gene flow long after speciation as non-introgressable’genomic islets,’~1.4 Kb in size,often harbor diverging genes of flower or gamete development.The fine-grained introgression in secondary sympatry may help settle the debate about sympatric vs.micro-allopatric speciation.In conclusion,true’good species’may often continue to exchange genes but the opportunity for detection is highly constrained.Xinfeng Wang Ziwen He Zixiao Guo Ming Yang Shaohua Xu Qipian Chen Shao Shao Sen Li Cairong Zhong Norman C.Duke Suhua Shi 2022National Science Review2022,9,12:0
