| 1 | Assessment of the individual and combined effects of Rht8 and Ppd-D1a on plant height, time to heading and yield traits in common wheat显示文摘Grain yield in cereal crops is a complex trait controlled by multiple genes and influenced by developmental processes and environment. Here we report the effects of alleles Rht8 and Ppd-D1 a on plant height, time to heading, and grain yield and its component traits. Association analysis and quantitative trait locus mapping using phenotypic data from 15 environments led to the following conclusions. First, both Rht8 and Ppd-D1 a reduce plant height. However, Ppd-D1 a but not Rht8 causes earlier heading.Second, both Rht8 and Ppd-D1 a promote grain yield and affect component traits. Their combined effects are substantially larger than those conferred by either allele alone.Third, promotion of grain yield by Rht8 and Ppd-D1 a is through increasing fertile spikelet number. We speculate that Rht8 and Ppd-D1 a act independently and additively in control of plant height, grain yield and yield component. | 2 | Mapping epistasis and environment × QTX interaction based on four-omics genotypes for the detected QTX loci controlling complex traits in tobacco显示文摘Using newly developed methods and software, association mapping was conducted for chromium content and total sugar in tobacco leaf, based on four-omics datasets. Our objective was to collect data on genotype and phenotype for 60 leaf samples at four developmental stages, from three plant architectural positions and for three cultivars that were grown in two locations. Association mapping was conducted to detect genetic variants at quantitative trait SNP(QTS) loci, quantitative trait transcript(QTT) differences,quantitative trait protein(QTP) variability, and quantitative trait metabolite(QTM) changes,which can be summarized as QTX locus variation. The total heritabilities of the four-omics loci for both traits tested were 23.60% for epistasis and 15.26% for treatment interaction.Epistasis and environment × treatment interaction had important impacts on complex traits at all-omics levels. | 3 | A multivariate partial least squares approach to joint association analysis for multiple correlated traits显示文摘Many complex traits are highly correlated rather than independent. By taking the correlation structure of multiple traits into account, joint association analyses can achieve both higher statistical power and more accurate estimation. To develop a statistical approach to joint association analysis that includes allele detection and genetic effect estimation, we combined multivariate partial least squares regression with variable selection strategies and selected the optimal model using the Bayesian Information Criterion(BIC). We then performed extensive simulations under varying heritabilities and sample sizes to compare the performance achieved using our method with those obtained by single-trait multilocus methods. Joint association analysis has measurable advantages over single-trait methods, as it exhibits superior gene detection power, especially for pleiotropic genes. | 4 | Genetic diversity and association analyses of fruit traits with microsatellite ISSRs in Sapindus显示文摘Sapindus mukorossi Gaertn. and S. delavayi Franchet are among the most valuable species in the genus Sapindus for their commercially exploitable plant oils and chemicals. However, few studies have addressed genetic variation and improvement for either species. We evaluated the genetic diversity of germplasm from selected plus trees within a wide region and established the relationship between fruit traits and molecular markers. An association analysis based on inter-simple sequence repeats(ISSRs)provided a genetic basis for studies of fruit traits. A total of 247 loci were detected by scanning 61 trees of S. mukorossi and S. delavayi using 16 ISSR markers. Genetic diversity parameters were estimated for selected superior trees(or germplasm) and S. mukorossi and S. delavayi were categorized into two main groups, as well as into four groups within S. mukorossi. An association analysis between the ISSR markers and 14 fruit traits used the TASSEL MLM model. A genetic structure analysis differentiated S.mukorossi and S. delavayi. Eighteen ISSR loci associated with 13 fruit traits(P<0.005) were identified, with 13, 1,and 4 loci associated with seed oil production, fruit saponin production, and fruit quality, respectively. Using this information, a core collection was selected with adequate genetic diversity and good seed oil characters. Our results demonstrate the feasibility of effectively estimating fruit trait associations in Sapindus using ISSR markers, and the method is applicable and valuable for select germplasm conservation. | 5 | Genetics of coronary heart disease with reference to ApoAICⅡI-AIV gene region显示文摘Cardiovascular diseases are affected by multiple factors like genetic as well as environmental hence they reveal factorial nature. The evidences that genetic factors are susceptible for developing cardiovascular diseases come from twin studies and familial aggregation. Different ethnic populations reveal differences in the prevalence coronary artery disease(CAD) pointing towards the genetic susceptibility. With progression in molecular techniques different developments have been made to comprehend the disease physiology. Molecular markers have also assisted to recognize genes that may provide evidences to evaluate the role of genetic factors in causation of susceptibility towards CAD. Numerous studies suggest the contribution of specific 'candidate genes', which correlate with various roles/pathways that are involved in the coronary heart disease. Different studies have revealed that there are large numbers of genes which are involved towards the predisposition of CAD. However, these reports are not consistent. One of the reasons could be weak contribution of genetic susceptibility of these genes. Genome wide associations show different chromosomal locations which dock, earlier unknown, genes which may attribute to CAD. | 6 | Vacuolar invertase genes SbVIN1 and SbVIN2 are differently associated with stem and grain traits in sorghum (Sorghum bicolor)显示文摘In higher plants, vacuolar invertases play essential roles in sugar metabolism, organ development, and sink strength. In sorghum(Sorghum bicolor), two vacuolar invertase genes,Sb VIN1(Sobic. 004 G004800) and Sb VIN2(Sobic. 006 G160700) have been reported, but their enzymatic properties and functional differences are largely unknown. We combined molecular, biochemical and genomic approaches to investigate their roles in sorghum stem and grain traits. Sb VIN1 and Sb VIN2 showed different expression levels in internodes,leaves, and panicles, indicating that their importance in each organ was different. In an in vitro sucrose hydrolysis assay, proteins of both genes heterologously expressed in Pichia pastoris displayed similar enzyme properties including the same optimum reaction p H(5)and similar Kmfor sucroe(49 mmol L-1 and 45 mmol L-1 for Sb VIN1 and Sb VIN2,respectively). The optimum reaction temperatures of Sb VIN1 and Sb VIN2 were 45 °C and65 °C, respectively. Sb VIN2 showed higher tolerance to high temperature than Sb VIN1. We characterized the sequence variation of these two vacuolar invertase genes in a panel of 216 diverse inbred lines of sweet and grain sorghum and performed gene-based association analysis. Sb VIN1 showed significant associations with stem traits including stem length,stem diameter, internode number, stem fresh weight, and Brix, as well as grain traits including hundred-grain weight and grain width. Significantly associated variation sites were mainly in 5′ upstream and intron regions. Sb VIN2 only associated with grain width and stem water-soluble carbohydrates(WSCs) content. | 7 | Identification of SNPs and expression patterns of FZD3 gene and its effect on wool traits in Chinese Merino sheep(Xinjiang Type)显示文摘As a member of the Frizzled family, Frizzled3 (FZD3) is a receptor of the canonical Wnt signaling pathway and plays a vital role in mammalian hair follicle developmental processes. However, its effects on wool traits are not clear. The objectives of this study were to identify the single nucleotide polymorphisms (SNPs) and the expression patterns of FZD3 gene, and then to determine whether it affected wool traits of Chinese Merino sheep (Xinjiang Type) or not. PCR-single stranded conformational polymorphism (PCR-SSCP) and sequencing were used to identify mutation loci, and general linear model (GLM) with SAS 9.1 was used for the association analysis between wool traits and SNPs. Quantitative real-time PCR (qRT-PCR) was used to investigate FZD3 gene expression levels. The results showed that six exons of FZD3 gene were amplified and two mutation loci were identified in exon 1 (NC_019459.2: g.101771685 T>C (SNP1)) and exon 3 (NC_019459.2: g.101810848, A>C (SNP2)), respectively. Association analysis showed that SNP1 was significantly associated with mean fiber diameter (MFD)(P=0.04) and live weight (LW)(P=0.0004), SNP2 was significantly associated with greasy fleece weight (GFW)(P=0.04). The expression level of FZD3 gene in skin tissues of the superfine wool (SF) group was significantly lower (P<0.05) than that of the fine wool (F) group. Moreover, it had a higher expression level (P<0.01) in skin tissues than in other tissues of Chinese Merino ewes. While, its expression level had a fluctuant expression in skin tissues at different developmental stages of embryos and born lambs, with the highest expression levels (P<0.01) at the 65th day of embryos. | 9 | A Survey of SNP Data Analysis显示文摘Every person differs from every other person regarding their physical appearance, susceptibility to disease, response to medications, and so on. However, 99.9 percent of human DNA is the same. As such,differences in human genomes are very worthy of study. Single-Nucleotide Polymorphisms(SNPs) are the simplest form and most common source of genetic polymorphism. SNPs have been used to successfully identify defective genes that cause Mendelian diseases. However, most common human diseases are complex and are caused by multiple SNPs. Each SNP explains only a small fraction of genetic causes. Experiments on individual SNPs may reveal their non-detectable effects on complex diseases. Pathogenesis is a complicated topic, and it is difficult to correctly predict multiple SNPs. As such, the analysis of SNP data is a critical task in the study of genetic diseases.In this paper, we divide the methods for genome-wide SNP data analysis into two categories: single-trait GenomeWide Association Studies(GWAS) in which pathology is mined from data of a single phenotype, and multiple-trait GWAS which identifies cross-phenotype associations. For single-trait GWAS, we review methods ranging from the simple to the complex, including TEAM, BOOST, AntEpiSeeker, SNPRuler, EDCF, HiSeeker, ORF, MLR-tagging,MSCD, and MIC. For multiple-trait GWAS, we describe methods in terms of their employed regression models,dimension-reduction methods, and meta-analysis methods. We also list the advantages and disadvantages of these methods. This is due to the fact that, major accidents still occur and continue to exert significant reputational and financial impacts on process industries. Alarm systems constitute an indispensable component of automation as they draw the attention of process operators to any abnormal conditi on in the plant. Therefore, if deployed properly, alarm systems can play a critical role in helping plant operators ensure process safety and profitability. How-ever, in practice, many process plants suffer from poor alarm system configuration which leads to nuisance alarms and alarm floods that compromise safety. A vast amount of research has primarily focused on developing sophisticated alarm management algorithms to address specific issues. In this article, we provide a simple, practical, systematic approach that can be applied by plant engineers (i.e., non-experts) to improve industrial alarm system performance. We introduce dynamic data visualization into the multimedia domain, and present an interactive and scalable system, Video Map, for exploring large-scale video content. A long video or movie has much content; the associations between the content are complicated. Video Map uses new visual representations to extract meaningful information from video content. Map-based visualization naturally and easily summarizes and reveals important features and events in video. Multi-scale descriptions are used to describe the layout and distribution of temporal information, spatial information, and associations between video content. Firstly, semantic associations are used in which map elements correspond to video contents. Secondly, video contents are visualized hierarchically from a large scale to a fine-detailed scale. Video Map uses a small set of sketch gestures to invoke analysis, and automatically completes charts by synthesizing visual representations from the map and binding them to the underlying data. Furthermore,Video Map allows users to use gestures to move and resize the view, as when using a map, facilitating interactive exploration.
