1Design of 16S rRNA gene primers for 454 pyrosequencing of the human foregut microbiome显示文摘AIM:To design and validate broad-range 16S rRNA primers for use in high throughput sequencing to classify bacteria isolated from the human foregut microbiome.METHODS:A foregut microbiome dataset was constructed using 16S rRNA gene sequences obtained from oral,esophageal,and gastric microbiomes produced by Sanger sequencing in previous studies represented by 219 bacterial species.Candidate primers evaluated were from the European rRNA database.To assess the effect of sequence length on accuracy of classification,16S rRNA genes of various lengths were created by trimming the full length sequences.Sequences spanning various hypervariable regions were selected to simulate the amplicons that would be obtained using possible primer pairs.The sequences were compared with full length 16S rRNA genes for accuracy in taxonomic classification using online software at the Ribosomal Database Project (RDP).The universality of the primer set was evaluated using the RDP 16S rRNA database which is comprised of 433 306 16S rRNA genes,represented by 36 phyla.RESULTS:Truncation to 100 nucleotides(nt)downstream from the position corresponding to base 28 in the Escherichia coli 16S rRNA gene caused misclassification of 87(39.7%)of the 219 sequences,compared with misclassification of only 29(13.2%)sequences with truncation to 350 nt.Among 350-nt sequence reads within various regions of the 16S rRNA gene,the reverse read of an amplicon generated using the 343F/798R primers had the least(8.2%)effect on classification.In comparison,truncation to 900 nt mimicking single pass Sanger reads misclassified 5.0%of the 219 sequences.The 343F/798R amplicon accurately assigned 91.8%of the 219 sequences at the species level.Weighted by abundance of the species in the esophageal dataset,the 343F/798R amplicon yielded similar classification accuracy without a significant loss in species coverage(92%).Modification of the 343F/798R primers to 347F/803R increased their universality among foregut species.Assuming that a typicalpolymerase chain reaction can tolerate 2 mismatches between a primer and a template,the modified 347F and 803R primers should be able to anneal 98%and 99.6%of all 16S rRNA genes in the RDP database.CONCLUSION:347F/803R is the most suitable pair of primers for classification of foregut 16S rRNA genes but also possess universality suitable for analyses of other complex microbiomes.Carlos W Nossa William E Oberdorf Jφrn A Aas Bruce J Paster Todd Z DeSantis Eoin L Brodie Daniel Malamud Michael A Poles Zhiheng Pei 2010World Journal of Gastroenterology2010,16,33:16

4Chromosome-scale scaffolding of the black raspberry (Rubus occidentalis L.) genome based on chromatin interaction data显示文摘Black raspberry(Rubus occidentalis L.)is a niche fruit crop valued for its flavor and potential health benefits.The improvement of fruit and cane characteristics via molecular breeding technologies has been hindered by the lack of a high-quality reference genome.The recently released draft genome for black raspberry(ORUS 4115-3)lacks assembly of scaffolds to chromosome scale.We used high-throughput chromatin conformation capture(Hi-C)and Proximity-Guided Assembly(PGA)to cluster and order 9650 out of 11,936 contigs of this draft genome assembly into seven pseudo-chromosomes.The seven pseudo-chromosomes cover~97.2%of the total contig length(~223.8 Mb).Locating existing genetic markers on the physical map resolved multiple discrepancies in marker order on the genetic map.Centromeric regions were inferred from recombination frequencies of genetic markers,alignment of 303 bp centromeric sequence with the PGA,and heat map showing the physical contact matrix over the entire genome.We demonstrate a high degree of synteny between each of the seven chromosomes of black raspberry and a high-quality reference genome for strawberry(Fragaria vesca L.)assembled using only PacBio long-read sequences.We conclude that PGA is a cost-effective and rapid method of generating chromosome-scale assemblies from Illumina short-read sequencing data.Rubina Jibran Helge Dzierzon Nahla Bassil Jill M.Bushakra Patrick P.Edger Shawn Sullivan Chad E.Finn Michael Dossett Kelly J.Vining Robert VanBuren Todd C.Mockler Ivan Liachko Kevin M.Davies Toshi M.Foster David Chagné 2018Horticulture Research2018,5,1:4

9Impacts of climate change on hydrology,water quality and crop productivity in the Ohio-Tennessee River Basin显示文摘Nonpoint source pollution from agriculture is the main source of nitrogen and phosphorus in the stream systems of the Corn Belt region in the Midwestern US.The eastern part of this region is comprised of the Ohio-Tennessee River Basin(OTRB),which is considered a key contributing area for water pollution and the Northern Gulf of Mexico hypoxic zone.A point of crucial importance in this basin is therefore how intensive corn-based cropping systems for food and fuel production can be sustainable and coexist with a healthy water environment,not only under existing climate but also under climate change conditions in the future.To address this issue,a OTRB integrated modeling system has been built with a greatly refined 12-digit subbasin structure based on the Soil and Water Assessment Tool(SWAT)water quality model,which is capable of estimating landscape and in-stream water and pollutant yields in response to a wide array of alternative cropping and/or management strategies and climatic conditions.The effects of three agricultural management scenarios on crop production and pollutant loads exported from the crop land of the OTRB to streams and rivers were evaluated:(1)expansion of continuous corn across the entire basin,(2)adoption of no-till on all corn and soybean fields in the region,(3)implementation of a winter cover crop within the baseline rotations.The effects of each management scenario were evaluated both for current climate and projected mid-century(2046-2065)climates from seven global circulation models(GCMs).In both present and future climates each management scenario resulted in reduced erosion and nutrient loadings to surface water bodies compared to the baseline agricultural management,with cover crops causing the highest water pollution reduction.Corn and soybean yields in the region were negligibly influenced from the agricultural management scenarios.On the other hand,both water quality and crop yield numbers under climate change deviated considerably for all seven GCMs compared to the baseline climate.Future climates from all GCMs led to decreased corn and soybean yields by up to 20%on a mean annual basis,while water quality alterations were either positive or negative depending on the GCM.The study highlights the loss of productivity in the eastern Corn Belt under climate change,the need to consider a range of GCMs when assessing impacts of climate change,and the value of SWAT as a tool to analyze the effects of climate change on parameters of interest at the basin scale.Yiannis Panagopoulos Philip W.Gassman Raymond W.Arritt Daryl E.Herzmann Todd D.Campbell Adriana Valcu Manoj K.Jha Catherine L.Kling Raghavan Srinivasan Michael White Jeffrey G.Arnold 2015International Journal of Agricultural and Biological Engineering2015,8,3:2
