A draft sequence of the rice (Oryza sativa ssp. indica) genome显示文摘The sequence of the rice genome holds fundamental information for its biology, including physiology, genetics, development, and evolution, as well as information on many beneficial phenotypes of economic significance. Using a 'whole genome shotgun' approach, we have pro-duced a draft rice genome sequence of Oryza sativa ssp. in-dica, the major crop rice subspecies in China and many other regions of Asia. The draft genome sequence is constructed from over 4.3 million successful sequencing traces with an accumulative total length of 2214.9 Mb. The initial assembly of the non-redundant sequences reached 409.76 Mb in length, based on 3.30 million successful sequencing traces with a total length of 1797.4 Mb from an indica variant cultivar 93-11, giving an estimated coverage of 95.29% of the rice genome with an average base accuracy of higher than 99%. | 3 | Mining geographic episode association patterns of abnormal events in global earth science data显示文摘Abnormal events in earth science have great influence on both the natural envi-ronment and the human society. Finding association patterns among these events has great significance. Because data in earth science has characteristics of mass, high dimension, spatial autocorrelation and time delay, existing mining technolo-gies cannot be directly used on it. We propose a RSNN (range-based searching nearest neighbors) spatial clustering algorithm to reduce the data size and auto-correlation. Based on the clustered data,we propose a GEAM (geographic episode association pattern mining) algorithm which can deal with events time lags and find interesting patterns with specific constraints,to mine the association patterns. We carried out experiments on global climate datasets and found many interesting association patterns. Some of the patterns are coincident with known knowledge in climate science, which indicates the correctness and feasibilities of our methods, and the others are unknown to us before, which will give new information to this research field. | WU TianShu,SONG GuoJie,MA XiuJun,XIE KunQing,GAO XiaoPing & JIN XingXing Key Laboratory of Machine Perception,Ministry of Education, and Department of Machine Intelligence,Peking University,Beijing 100871,China | 2008 | Science China(Technological Sciences)2008,51,S1: | 5
Pre-moxibustion and moxibustion prevent Alzheimer's disease显示文摘The Alzheimer's disease model in Wistar rats was established by injection of amyloid β-peptide(Aβ1–42) into the hippocampal CA1 region. Rats were treated with suspended moxibustion on Baihui(GV20) and Shenshu(BL23) acupoints. Prior to and post Aβ1–42exposure. Results showed no evidence of apoptosis in hippocampal neurons, a significantly reduced apoptosis rate of neurons and improved learning and memory abilities were observed in the Alzheimer's disease model. In particular, moxibustion prior to Aβ1–42exposure was more effective than moxibustion after Aβ1–42exposure in protecting the neuronal structure and lowering the apoptosis rate. Our findings indicate that a combination of preventive and therapeutic moxibustion has a beneficial effect for the prevention of Alzheimer's disease development. | Yanjun Du Ruolan Liu Guojie Sun Peiyan Meng Jie Song | 2013 | Neural Regeneration Research2013,8,30: | 4
Community Discovery with Location-Interaction Disparity in Mobile Social Networks显示文摘With the fast-growth of mobile social network, people's interactions are frequently marked with location information, such as longitude and latitude of visited base station. This boom of data has led to considerable interest in research fields such as user behavior mining, trajectory discovery and social demographics. However, there is little research on community discovery in mobile social networks, and this is the problem this work tackles with. In this work, we take advantage of one simple property that people in different locations often belong to different social circles in order to discover communities in these networks. Based on this property, which we referred to as Location-Interaction Disparity(LID), we proposed a state network and then define a quality function evaluating community detection results. We also propose a hybrid communitydetection algorithm using LID for discovering location-based communities effectively and efficiently. Experiments on synthesis networks show that this algorithm can run effectively in time and discover communities with high precision. In realworld networks, the method reveals people's different social circles in different places with high efficiency. | Danmeng Liu Wei Wei Guojie Song Ping Lu | 2015 | ZTE Communications2015,13,2: | 2

Inferring diffusion networks with life stage heterogeneity显示文摘A network inference problem focuses on discovering the structure of a diffusion network from observed cascades. This problem is significantly more challenging in several settings in which this type of an inference is desirable or necessary because of heterogeneity in the diffusion process. The heterogeneity of the diffusion process in different life stages results in the inaccuracy of a common assumption of constant influence strength. In this study, a Life Stage Heuristic(LSH) method is proposed to model life stage heterogeneity by decoupling the popularity level of an item under propagation from a true strength of social ties to improve inference accuracy. The proposed LSH is incorporated into almost all existing state-of-the-art network inference algorithms to improve estimation accuracy with only minimal changes in the implementation and maintaining the same running time. Additionally, Net Rate, Net Inf, and Con NIe are used as three examples to demonstrate the power of the proposed method. Furthermore, clustering of cascades prior to the LSH is proposed to eliminate noise, and the optimized method is termed as Clustered Life Stage Heuristic(CLSH).Extensive experiments on synthetic and real world datasets indicate that both LSH and CLSH methods significantly improve the accuracy of network inference. | Tong ZHAO Guojie SONG Xinran HE | 2018 | Science China(Information Sciences)2018,61,9: | 1

A study on coupling technique and implementation of the wave-circulation coupled model显示文摘The coupler is fundamental for a coupled model to realize complex interactions among component models. This paper focuses on the coupling process of Wave-Circulation(W-C) coupled model which consists of MASNUM(key laboratory of marine science and numerical modeling wave model)and POM(Princeton Ocean Model). The current coupling module of this coupled model is based on the inefficient I/O file, which has already become a performance bottleneck especially when the coupled model utilizes a large number of processes. To improve the performance of the W-C model,a flexible coupling module based on the model coupling toolkit(MCT) is designed and implemented to replace the current I/O file coupling module in the coupled model.Empirical studies that we have carried out demonstrate that our online coupling module can dramatically improve the parallel performance of the coupled model. The online coupling module outperforms the I/O file coupling module. When processes increase to 96,the whole process of EXP-C takes only 695.8 seconds, which is only 58.8%of the execution time of EXP-F.Based on our experiments under 2D Parallel Decomposition(2DPD),we suggest setting parallel decomposition strategies automatically to component models in order to achieve high parallel efficiency. | 张志远 Liu Li Zhou Yufeng Zhang Cheng Li Ruizhe Chen Yushu Song Guojie Yang Guangwen | 2014 | High Technology Letters2014,20,1: | 1
Learning dynamic dependency network structure with time lag显示文摘Characterizing and understanding the structure and the evolution of networks is an important problem for many different fields. While in the real-world networks, especially the spatial networks, the influence from one node to another tends to vary over both space and time due to the different space distances and propagation speeds between nodes. Thus the time lag plays an essential role in interpreting the temporal causal dependency among nodes and also brings a big challenge in network structure learning. However most of the previous researches aiming to learn the dynamic network structure only treat the time lag as a predefined constant, which may miss important information or include noisy information if the time lag is set too small or too large. In this paper, we propose a dynamic Bayesian model with adaptive lags(DBAL)which simultaneously integrates two usually separate tasks, i.e., learning the dynamic dependency network structure and estimating time lags, within one unified framework. Specifically, we propose a novel weight kernel approach for time series segmenting and sampling via leveraging samples from adjacent segments to avoid the sample scarcity. Besides, an effective Bayesian scheme cooperated with reversible jump Markov chain Monte Carlo(RJMCMC) and expectation propagation(EP) algorithm is proposed for parameter inference. Extensive empirical evaluations are conducted on both synthetic and two real-world datasets, and the results demonstrate that our proposed model is superior to the traditional methods in learning the network structure and the temporal dependency. | Sizhen DU Guojie SONG Haikun HONG Dong LIU | 2018 | Science China(Information Sciences)2018,61,5: | 0
A nearly analytic exponential time difference method for solving 2D seismic wave equations显示文摘In this paper, we propose a nearly analytic exponential time difference(NETD) method for solving the 2D acoustic and elastic wave equations. In this method, we use the nearly analytic discrete operator to approximate the high-order spatial differential operators and transform the seismic wave equations into semi-discrete ordinary differential equations(ODEs). Then, the converted ODE system is solved by the exponential time difference(ETD) method. We investigate the properties of NETD in detail, including the stability condition for 1-D and 2-D cases, the theoretical and relative errors, the numerical dispersion relation for the 2-D acoustic case, and the computational efficiency. In order to further validate the method, we apply it to simulating acoustic/elastic wave propagation in multilayer models which have strong contrasts and complex heterogeneous media, e.g., the SEG model and the Marmousi model. From our theoretical analyses and numerical results, the NETD can suppress numerical dispersion effectively by using the displacement and gradient to approximate the high-order spatial derivatives. In addition, because NETD is based on the structure of the Lie group method which preserves the quantitative properties of differential equations, it can achieve more accurate results than the classical methods. | Xiao Zhang Dinghui Yang Guojie Song | 2014 | Earthquake Science2014,27,1: | 0
Learning discrete adaptive receptive fields for graph convolutional networks显示文摘Different nodes in a graph neighborhood generally yield different importance. In previous work of graph convolutional networks(GCNs),such differences are typically modeled with attention mechanisms. However,as we prove in our paper, soft attention weights suffer from undesired smoothness large neighborhoods(not to be confused with the oversmoothing effect in deep GCNs).To address this weakness,we introduce a novel framework of conducting graph convolutions, where nodes are discretely selected among multi-hop neighborhoods to construct adaptive receptive fields(ARFs).ARFs enable GCNs to get rid of the smoothness of soft attention weights,as well as to efficiently explore long-distance dependencies in graphs. We further propose GRARF(GCN with reinforced adaptive receptive fields)as an instance, where an optimal policy of constructing ARFs is learned with reinforcement learning.GRARF achieves or matches state-of-theart performances on public datasets from different domains. Our further analysis corroborates that GRARF is more robust than attention models against neighborhood noises. | Xiaojun MA Ziyao LI Guojie SONG Chuan SHI | 2023 | Science China(Information Sciences)2023,66,12: | 0
The complete and fully-phased diploid genome of a male Han Chinese显示文摘Since the release of the complete human genome, the priority of human genomic study has now been shifting towards closing gaps in ethnic diversity. Here,we present a fully phased and well-annotated diploid human genome from a Han Chinese male individual(CN1),in which the assemblies of both haploids achieve the telomere-to-telomere(T2T)level.Comparison of this diploid genome with the CHM13 haploid T2T genome revealed significant variations in the centromere.Outside the centromere,we discovered 11,413 structural variations, including numerous novel ones.We also detected thousands of CN1 alleles that have accumulated high substitution rates and a few that have been under positive selection in the East Asian population.Further,we found that CN1 outperforms CHM13 as a reference genome in mapping and variant calling for the East Asian population owing to the distinct structural variants of the two references.Comparison of SNP calling for a large cohort of 8869 Chinese genomes using CN1 and CHM13 as reference respectively showed that the reference bias profoundly impacts rare SNP calling, with nearly 2 million rare SNPs miss-called with different reference genomes. Finally, applying the CN1 as a reference,we discovered 5.80 Mb and 4.21 Mb putative introgression sequences from Neanderthal and Denisovan, respectively, including many East Asian specific ones undetected using CHM13 as the reference. Our analyses reveal the advances of using CN1 as a reference for population genomic studies and paleo-genomic studies. This complete genome will serve as an alternative reference for future genomic studies on the East Asian population. | Chentao Yang Yang Zhou Yanni Song Dongya Wu Yan Zeng Lei Nie Panhong Liu Shilong Zhang Guangji Chen Jinjin Xu Hongling Zhou Long Zhou Xiaobo Qian Chenlu Liu Shangjin Tan Chengran Zhou Wei Dai Mengyang Xu Yanwei Qi Xiaobo Wang Lidong Guo Guangyi Fan Aijun Wang Yuan Deng Yong Zhang Jiazheng Jin Yunqiu He Chunxue Guo Guoji Guo Qing Zhou Xun Xu Huanming Yang Jian Wang Shuhua Xu Yafei Mao Xin Jin Jue Ruan Guojie Zhang | 2023 | Cell Research2023,33,10: | 0
Study on Ability of Ground Cover Plant of Taiyuan to Adsorb PM(2.5)显示文摘Four ground cover plant species of Taiyuan( Iris,Hemerocallis,Sedum,Hosta) were selected to study their capacities in adsorbing PM_(2.5). Meanwhile, the concentration of PM_(2.5) in Taiyuan between April 2017 and August 2017 was recorded, and the characteristics of PM_(2.5) pollution in summer and autumn in Taiyuan were studied. The results showed that for the 4 plants, the ability to adsorb PM_(2.5) was in the order from great to small of Hosta,Iris,Hemerocallis,Sedum,in which H. plantaginea had the best effect to adsorb PM_(2.5). The fresh weight and dry weight per gram of H. plantaginea were 4. 4 times and 2 times higher than those of S. spectabile, while the mass quality of dust adsorption was 2.8 times higher. The sorting result was the same as the ability to adsorb PM_(2.5) of unit leaf area. The result of the coefficient of purification showed that the purification coefficients of 3 vegetation structure were positive, and the combination of trees and shrubs in university campus had strong PM_(2.5) adsorption capacity. By comparing the seasonal variation of PM_(2.5) concentration in Taiyuan city,it found that the PM_(2.5) concentration was particularly high in late spring and early summer of Taiyuan, when most of the ground cover plants were not fully grown. Therefore, ground cover plants played an important role in the construction of landscape and the regulation of ecological environment in Taiyuan. | Baochun FU Guojie QIN Ping CHANG Song WANG Min WU Lixiang ZUO Wei BO | 2018 | Agricultural Biotechnology2018,7,2: | 0
Inferring explicit and implicit social tiessimultaneously in mobile social networks显示文摘Dear editor,Social tie inferring is to determine the type of relations, which is a significant task in social network analysis.Mobile social networks based on records from mobile phones, contain both interaction and spatial data of users, which may help to infer network structure[1],mine routines[2]and recognize social ties[3].In mobile social networks, social ties are categorized into two types:explicit and implicit.Implicit social ties exist in real life but seldom interactions can be observed, and more analysis is shown in Appendix A.Traditionally, social tie recognition researches only focus on inferring explicit ties[4,5].But discovering implicit social ties is also meaningful,as it is a supplement to explicit tie recognition. Its applications include friend suggestion[6],unseen links detection[7]and recommendation systems[8].Many previous researches have proved that multi-task learning can improve the performance when tasks are related. So it is reasonable to infer explicit and implicit social ties simultaneously. The first challenge of inferring explicit and implicit ties is how to reveal community features of different relation types, calculated by explicit and spatial information in mobile social networks. The second challenge is how to unify all features, including traditional and community features and construct a uniform framework. | Guojie SONG Yuanhao LI Junshan WANG Lun DU | 2020 | Science China(Information Sciences)2020,63,4: | 0
