1A Collinearity-Incorporating Homology Inference Strategy for Connecting Emerging Assemblies in the Triticeae Tribe as a Pilot Practice in the Plant Pangenomic Era显示文摘Plant genome sequencing has dramatically increased,and some species even have multiple high-quality reference versions.Demands for clade-specific homology inference and analysis have increased in the pangenomic era.Here we present a novel method,GeneTribe(https://chenym1.github.io/genetribe/),for homology inference among genetically similar genomes that incorporates gene collinearity and shows bet-ter performance than traditional sequence-similarity-based methods in terms of accuracy and scalability.The Triticeae tribe is a typical allopolyploid-rich clade with complex species relationships that includes many important crops,such as wheat,barley,and rye.We built Triticeae-GeneTribe(http://wheat.cau.edu.cn/TGT/),a homology database,by integrating 12 Triticeae genomes and 3 outgroup model genomes and implemented versatile analysis and visualization functions.With macrocollinearity analysis,we were able to construct a refined model illustrating the structural rearrangements of the 4A-5A-7B chromosomes in wheat as two major translocation events.With collinearity analysis at both the macro-and microscale,we illustrated the complex evolutionary history of homologs of the wheat vernalization gene Vm2,which evolved as a combined result of genome translocation,duplication,and polyploidization and gene loss events.Our work provides a useful practice for connecting emerging genome assemblies,with awareness of the extensive polyploidy in plants,and will help researchers efficiently exploit genome sequence re-sources.Yongming Chen Wanjun Song Xiaoming Xie Zihao Wang Panfeng Guan Huiru Peng Yuannian Jiao Zhongfu Ni Qixin Sun Weilong Guo 2020Molecular Plant2020,13,12:14

3Ectopic expression of VRT-A2 underlies the origin of Triticum polonicum and Triticum petropavlovskyi with long outer glumes and grains显示文摘Polish wheat (Triticum polonicum) is a unique tetraploid wheat species characterized by an elongated outer glume. The genetic control of the long-glume trait by a single semi-dominant locus, P1 (from Polish wheat), was established more than 100 years ago, but the underlying causal gene and molecular nature remain elusive. Here, we report the isolation of VRT-A2, encoding an SVP-clade MADS-box transcription factor, as the P1 candidate gene. Genetic evidence suggests that in T. polonicum, a naturally occurring sequence rearrangement in the intron-1 region of VRT-A2 leads to ectopic expression of VRT-A2 in floral organs where the long-glume phenotype appears. Interestingly, we found that the intron-1 region is a key ON/OFF molecular switch for VRT-A2 expression, not only because it recruits transcriptional repressors, but also because it confers intron-mediated transcriptional enhancement. Genotypic analyses using wheat accessions indicated that the P1 locus is likely derived from a single natural mutation in tetraploid wheat, which was subsequently inherited by hexaploid T. petropavlovskyi. 4Efficacy and safety of anlotinib plus S-1as thirdly-line or later-line treatmentin advanced non-small cell lung cancer显示文摘Objective Anlotinib,an oral vascular endothelial growth factor receptor 2(VEGFR2)inhibitor,has confirmed antitumor activity in lung cancer in both in vitro and in vivo assays,and has been recommended as third-line treatment agent in non-oncogene driven non-small cell lung cancer(NSCLC).This prospective study aimed to investigate the efficacy and safety of anlotinib plus S-1 for third-or later-line treatment in patients with advanced NSCLC.Methods Patients with histologically or cytologically confirmed NSCLC,and documented disease progression following second-line chemotherapy,and/or epidermal growth factor receptor-tyrosine kinase inhibitor(EGFR-TKI)treatment were enrolled in this study.The patients were treated anlotinib(8 mg daily d 1–14)and S-1(60 mg/m^2 d 1–14)and the treatment was repeated every 3 weeks.Treatment was continued until disease progression or unacceptable toxicity occurred.The objective response rate(ORR),disease control rate(DCR),progression-free survival(PFS),and adverse events(AEs)were reviewed and evaluated.Results Forty-one patients were enrolled in the study between June 2018 and December 2018.The total ORR and DCR were 26.8%and 80.5%,respectively.The median PFS was 5.2 months[95%confidence interval(CI),3.9 to 6.6 months].In the univariate analysis,there was a significant difference in the median PFS between patients with brain metastases and those without brain metastases(4.8 months vs 5.9 months,respectively;P=0.039).The Eastern Cooperative Oncology Group(ECOG)performance status(P=0.002),lines of therapy(P=0.015),and therapeutic evaluation(P=0.014)were independent factors that influenced PFS.The most common AEs were hypertension,proteinuria,myelosuppression,gastrointestinal reactions,fatigue,and mucositis.Conclusion Anlotinib plus S-1 is an effective and safe regimen for advanced NSCLC as third-or later-line therapy.Heng Cao Kai Liang Peng Liu Jing Wang Yuanyuan Ji Lujuan Xu Weilong Wu Shengnan Guo Xuekun Song Yonggui Hong 2020Oncology and Translational Medicine2020,6,1:4
5The first extra-large helium-rich gas field identified in a tight sandstone of the Dongsheng Gas Field,Ordos Basin,China显示文摘Helium gas is a scarce but important strategic resource,which is usually associated with natural gas.Presently,only one extra-large helium-rich gas field has been found in China:the Hetianhe Gas Field in the Tarim Basin.This paper reports a new example,the Dongsheng Gas Field(DGF)in the Ordos Basin.In this study,92 natural gas samples from the DGF were analyzed for helium content and isotope composition using isotope mass spectrometry.The natural gas samples were found to have an average helium content of 0.133%,with 65(70.7%)of the samples having a helium content of 0.1%or more.Based on the proven natural gas reserves of the DGF,the proven geological helium reserves were calculated to be 1.96×10^(8)m^(3),suggesting that it represents the first extra-large helium-rich natural gas reservoir to be hosted in tight sandstone in China.The ^(3)He/^(4)He ratios of 5 natural gas samples from the DGF are within the range of 3.03×10^(−8)–3.44×10^(−8).Therefore,the helium in the gas field is thought to be of typical crustal origin and to have formed in the granitic basement that is rich in uranium and thorium.The accumulation of helium-rich natural gas was controlled by regional tectonic activities.Activity along the fault connecting the reservoir with the basement caused release of the helium gas,which entered the overlying strata along the fault and accumulated with conventional hydrocarbon gas.Based on the structural background and the distribution of helium source rocks in the Ordos Basin,the main helium source rocks with high exploration potential are located in deep strata within the north and middle parts of the basin.Weilong PENG Quanyou LIU Ying ZHANG Huichong JIA Dongya ZHU Qingqiang MENG Xiaoqi WU Shang DENG Yongsheng MA 2022Science China Earth Sciences2022,65,5:2
6A wheat integrative regulatory network from large-scale complementary functional datasets enables trait-associated gene discovery for crop improvement显示文摘Gene regulation is central to all aspects of organism growth,and understanding it using large-scale functional datasets can provide a whole view of biological processes controlling complex phenotypic traits in crops.However,the connection between massive functional datasets and trait-associated gene discovery for crop improvement is still lacking.In this study,we constructed a wheat integrative gene regulatory network(wGRN)by combining an updated genome annotation and diverse complementary functional datasets,including gene expression,sequence motif,transcription factor(TF)binding,chromatin accessibility,and evolutionarily conserved regulation.wGRN contains 7.2 million genome-wide interactions covering 5947 TFs and 127439 target genes,which were further verified using known regulatory relationships,condition-specific expression,gene functional information,and experiments.We used wGRN to assign genome-wide genes to 3891 specific biological pathways and accurately prioritize candidate genes associated with complex phenotypic traits in genome-wide association studies.In addition,wGRN was used to enhance the interpretation of a spike temporal transcriptome dataset to construct high-resolution networks.We further unveiled novel regulators that enhance the power of spike phenotypic trait prediction using machine learning and contribute to the spike phenotypic differences among modern wheat accessions.Finally,we developed an interactive webserver,wGRN(http://wheat.cau.edu.cn/wGRN),for the community to explore gene regulation and discover trait-associated genes.Collectively,this community resource establishes the foundation for using large-scale functional datasets to guide trait-associated gene discovery for crop improvement.Yongming Chen Yiwen Guo Panfeng Guan Yongfa Wang Xiaobo Wang Zihao Wang Zhen Qin Shengwei Ma Mingming Xin Zhaorong Hu Yingyin Yao Zhongfu Ni Qixin Sun Weilong Guo Huiru Peng 2023Molecular Plant2023,16,2:1
7Geochemical characteristics of ultra-deep natural gas in the Sichuan Basin, SW China显示文摘The natural gas components and geochemistry of 38 ultra-deep gas wells(burial depth greater than 6 000 m) in the Sichuan Basin were analyzed to determine the genesis of ultra-deep natural gas in the basin. The ultra-deep natural gas components of the basin have the following characteristics: Methane has an absolute advantage, which can be up to 99.56% with an average of 86.6%; ethane is low, with an average of 0.13%; there is nearly no propane and butane. So it is dry gas at over-mature thermal stage. The content of H2 S can be up to 25.21%, with an average of 5.45%. The alkane gas isotopes are: the carbon isotope varies from-32.3‰ to-26.7‰ for methane and from-32.9‰ to-22.1‰ for ethane. There is nearly no carbon isotopic reversal among methane and its homologues. Hydrogen isotope varies from-156‰ to-114‰ for methane, and from-103‰ to-89‰ for some ethane. The carbon isotope of CO_2 varies from-17.2‰ to 1.9‰ and most of them fall within the range of 0±3‰. According to the δ^(13)C_1-δ^(13)C_2-δ^(13)C_3 plot, except some wells, all other ultra-deep gas wells are dominated by coal-derived gas. Based on the CO_2 origin distinguishing plot and δ^(13)C_(CO_2), except some individual wells, most of the ultra-deep CO_2 are of carbonate metamorphic origin. 9Genome-wide linkage mapping of QTL for root hair length in a Chinese common wheat population显示文摘Root hairs are fast growing,ephemeral tubular extensions of the root epidermis that aid nutrient and water uptake.The aim of the present study was to identify QTL for root hair length(RHL)using 227 F8 recombinant inbred lines(RILs)derived from a cross of Zhou 8425 B(Z8425 B)and Chinese Spring(CS),and to develop convenient molecular markers for markerassisted breeding in wheat.Analysis of variance of root hair length showed significant differences(P<0.01)among RILs.The genetic map for QTL analysis consisted of 3389 unique SNP markers.Using composite interval mapping,four major QTL(LOD>2.5)for RHL were identified on chromosomes 1 B(2),2 D and 6 D and four putative QTL(2≤LOD≤2.5)were detected on chromosomes 1 A,3 A,6 B,and 7 B,explaining 3.32%–6.52%of the phenotypic variance.The positive alleles for increased RHL of QTL on chromosomes 2 D,6 B and 6 D(QRhl.cau-2 D,q Rhl.cau-6 B,and QRhl.cau-6 D)were contributed by Z8425 B,and CS contributed positive QTL alleles on chromosomes 1 A(q Rhl.cau-1 A),1 B(QRhl.cau-1 B.1 and QRhl.cau-1 B.2),3 A(q Rhl.cau-3 A)and 7 B(q Rhl.cau-7 B).STARP markers were developed for QRhl.cau-1 B.1,QRhl.cau-2 D,QRhl.cau-6 D,and q Rhl.cau-7 B.Haplotype and association analysis indicated that the positive allele of QRhl.cau-6 D had been strongly selected in Chinese wheat breeding programs.Collectively,the identified QTL for root hair length are likely to be useful for marker-assisted selection.Feng Huang Zhaoyan Chen Dejie Du Panfeng Guan Lingling Chai Weilong Guo Zhaorong Hu Mingming Xin Huiru Peng Yingyin Yao Zhongfu Ni 2020The Crop Journal2020,8,6:0

11Hepatocyte nuclear factor 1A suppresses innate immune response by inducing degradation of TBK1 to inhibit steatohepatitis显示文摘Non-alcoholic steatohepatitis(NASH),a progressive form of non-alcoholic fatty liver disease(NAFLD),is characterised by chronic liver inflammation,which can further prog-ress into complications such as liver cirrhosis and NASH-associated hepatocellular carcinoma(HCC)and therefore has become a growing health problem worldwide.The type I interferon(IFN)signaling pathway plays a pivotal role in chronic inflammation;however,the molecular mechanisms underlying NAFLD/NASH from the perspective of innate immune response has not yet been fully explored.In this study,we elucidated the mechanisms of how innate im-mune response modulates NAFLD/NASH pathogenesis,and demonstrated that hepatocyte nu-clear factor-1alpha(HNF1A)was suppressed and the typeⅠIFN production pathway was activated in liver tissues of patients with NAFLD/NASH.Further experiments suggested that HNF1A negatively regulates the TBK1-IRF3 signaling pathway by promoting autophagic degra-dation of phosphorylated-TBK1,which constrains IFN production,thereby inhibiting the activa-tion of type I IFN signaling.Mechanistically,HNF1A interacts with the phagophore membrane protein LC3 through its LIR-docking sites,and mutations of LIRs(LIR2,LIR3,LIR4,and LIRs)block the HNF1A-LC3 interaction.In addition,HNF1A was identified not only as a novel autop-hagic cargo receptor but also to specifically induce K33-linked ubiquitin chains on TBK1 at Lys670,thereby resulting in autophagic degradation of TBK1.Collectively,our study illustrates the crucial function of the HNF1A-TBK1 signaling axis in NAFLD/NASH pathogenesis via cross-talk between autophagy and innate immunity.Jinyong He Cong Du Xuyun Peng Weilong Hong Dongbo Qiu Xiusheng Qiu Xingding Zhang Yunfei Qin Qi Zhang 2023Genes & Diseases2023,10,4:0
12Deciphering the evolution and complexity of wheat germplasm from a genomic perspective显示文摘Bread wheat provides an essential fraction of the daily calorific intake for humanity.Due to its huge and complex genome,progress in studying on the wheat genome is substantially trailed behind those of the other two major crops,rice and maize,for at least a decade.With rapid advances in genome assembling and reduced cost of high-throughput sequencing,emerging de novo genome assemblies of wheat and whole-genome sequencing data are leading to a paradigm shift in wheat research.Here,we review recent progress in dissecting the complex genome and germplasm evolution of wheat since the release of the first high-quality wheat genome.New insights have been gained in the evolution of wheat germplasm during domestication and modern breeding progress,genomic variations at multiple scales contributing to the diversity of wheat germplasm,and complex transcriptional and epigenetic regulations of functional genes in polyploid wheat.Genomics databases and bioinformatics tools meeting the urgent needs of wheat ge-nomics research are also summarized.The ever-increasing omics data,along with advanced tools and well-structured databases,are expected to accelerate deciphering the germplasm and gene resources in wheat for future breeding advances.Zihao Wang Lingfeng Miao Yongming Chen Huiru Peng Zhongfu Ni Qixin Sun Weilong Guo 2023Journal of Genetics and Genomics2023,50,11:0

15Optimizing a high-sensitivity NanoLuc-based bioluminescence system for in vivo evaluation of antimicrobial treatment显示文摘Focal and systemic infections are serious threats to human health.Preclinical models enable the development of new drugs and therapeutic regimens.In vivo,animal bioluminescence(BL)imaging has been used with bacterial reporter strains to evaluate antimicrobial treatment effects.However,high-sensitivity bioluminescent systems are required because of the limited tissue penetration and low brightness of the BL signals of existing approaches.Here,we report that NanoLuc(Nluc)showed better performance than LuxCDABE in bacteria.However,the retention rate of plasmid constructs in bacteria was low.To construct stable Staphylococcus aureus reporter strains,a partner protein enolase(Eno)was identified by screening of S.aureus strain USA300 for fusion expression of Nluc-based luciferases,including Nluc,Teluc,and Antares2.Different substrates,such as hydrofurimazine(HFZ),furimazine(FUR),and diphenylterazine(DTZ),were used to optimize a stable reporter strain/substrate pair for BL imaging.S.aureus USA300/Eno-Antares2/HFZ produced the highest number of photons of orange-red light in vitro and enabled sensitive BL tracking of S.aureus in vivo,with sensitivities of approximately 10 CFU from mouse skin and 750 CFU from mouse kidneys.USA300/Eno-Antares2/HFZ was a powerful combination based on the longitudinal evaluation of the therapeutic efficacy of antibiotics.The optimized S.aureus Eno-Antares2/HFZ pair provides a technological advancement for the in vivo evaluation of antimicrobial treatment.Weilong Shang Zhen Hu Mengyang Li Yuting Wang Yifan Rao Li Tan Juan Chen Xiaonan Huang Lu Liu He Liu Zuwen Guo Huagang Peng Yi Yang Qiwen Hu Shu Li Xiaomei Hu Jiao Zou Xiancai Rao 2023mLife2023,2,4:0
16The TaTCP4/10-B1 cascade regulates awn elongation in wheat(Triticum aestivum L.)显示文摘Awns are important morphological markers for wheat and exert a strong physiological effect on wheat yield.The awn elongation suppressor B1 has recently been cloned through association and linkage analysis in wheat.However,the mechanism of awn inhibition centered around B1 remains to be clarified.Here,we identified an allelic variant in the coding region of B1 through analysis of re-sequencing data;this variant causes an amino acid substitution and premature termination,resulting in a long-awn phenotype.Transcriptome analysis indicated that B1 inhibited awn elongation by impeding cytokinin-and auxinpromoted cell division.Moreover,B1 directly repressed the expression of TaRAE2 and TaLks2,whose orthologs have been reported to promote awn development in rice or barley.More importantly,we found that TaTCP4 and TaTCP10 synergistically inhibited the expression of B1,and a G-to-A mutation in the B1 promoter attenuated its inhibition by TaTCP4/10.Taken together,our results reveal novel mechanisms of awn development and provide genetic resources for trait improvement in wheat.Wensheng Ke Jiewen Xing Zhaoyan Chen Yidi Zhao Weiya Xu Lulu Tian Jinquan Guo Xiaoming Xie Dejie Du Zihao Wang Yufeng Li Jin Xu Mingming Xin Weilong Guo Zhaorong Hu Zhenqi Su Jie Liu Huiru Peng Yingyin Yao Qixin Sun Zhongfu Ni 2023Plant Communications2023,4,4:0
17Characteristics and geochemical implications of light hydrocarbons from ultra-deep Ordovician oils in the North Shuntuoguole area, Tarim Basin显示文摘The ultra-deep Ordovician reservoirs in North Shuntuoguole Oilfield(or Shunbei Oilfield)of Sinopec have achieved annual production of one million ton,and the oil&gas in different faults show different physical properties and fluid phases.In this study,the 28 oil samples from the ultra-deep Ordovician were analyzed using whole oil chromatography.The heptane and isoheptane values of the oil samples were in the range of 29.79%‒46.86%and 1.01%-3.06%,respectively,indicating the oils are high mature.The maturity that calculated based on light hydrocarbon values was higher than which calculated by using aromatic hydrocarbon parameters,suggesting the light hydrocarbon maturity mostly reflects the maturity of the late charged hydrocarbon.The 2M-/3M-C5 and 2M-/3M-C_(6) ratios varied in the ranges of 1.41‒1.81 and 0.79-1.09,respectively,and the iC_(5)/nC_(5) and 3M-C_(5)/nC_(6) ratios were 0.31‒0.90 and 0.16-0.37,respectively,indicating that ultra-deep Ordovician reservoirs have not experienced biodegradation.The Mango parameter K_(1) of the oil samples ranges 0.96‒1.01 except for the oil from Well SB4,which suggests that most of the reservoirs have not suffered thermochemical sulfur reduction(TSR).Meanwhile,the oils have not experienced evaporative fractionation since the toluene/nC_(7) and nC_(7)/MCC_(6) ratios range from 0.10-0.38 and 1.50‒1.80,respectively.The close correlation between P_(3) and P_(2)+N_(2) and between P_(2) and N_(2)/P_(3) indicates that the oils from different faults have the same origin.According to the characteristics of LHs rich in n-alkane,as well as other biomarkers,such as aryl isoprenoids,and aromatic hydrocarbon parameters,the oil originated from the source rock of Lower Cambrian Yu’ertusi Formation.Meanwhile,the source rocks in different fault zones slightly differed in organic facies.Li DONG Anlai MA Huixi LIN Lu YUN Weilong PENG Xiuxiang ZHU 2022Frontiers of Earth Science2022,16,3:0

19Source and distribution of mercury in natural gas of major petroliferous basins in China显示文摘Based on the analysis of the natural gas samples of 146 wells from four major petroliferous basins of China,the source and distribution of mercury in natural gas in major petroliferous basins of China were identified.Studies have shown that the mercury concentration of natural gas in petroliferous basins of China varies widely,ranging from 0.01 to 4050μg/m^3.The gas well with the highest mercury concentration is in the Xushen gas field in the Songliao Basin.The mercury concentration in the craton basin is relatively low,and the secondary gas reservoir in the Tarim Basin has the lowest mercury concentration.In the rift basin,due to the presence of deep faults which cut the basement and mixing effects of deep fluids,the mercury concentration in natural gas may be abnormally high,e.g.the Xushen gas field in the Songliao Basin.In relatively stable basins where deep and large faults do not develop,mercury is primarily of organic origin.In rift basins where deep fluids are mixed with gas reservoirs,mercury in natural gas may mainly come from the deep fluids and is characterized by abnormally high mercury concentration and R/Ra values.Quanyou LIU Weilong PENG Jian LI Xiaoqi WU 2020Science China Earth Sciences2020,63,5:0
