1De Novo Domestication:An Alternative Route toward New Crops for the Future显示文摘Current global agricultural production must feed over 7 billion people.However,productivity varies greatly across the globe and is under threat from both increased competitions for land and climate change and associated environmental deterioration.Moreover,the increase in human population size and dietary changes are putting an ever greater burden on agriculture.The majority of this burden is met by the cultivation of a very small number of species,largely in locations that differ from their origin of domestication.Recent technological advances have raised the possibility of de novo domestication of wild plants as a viable solution for designing ideal crops while maintaining food security and a more sustainable lowinput agriculture.Here we discuss how the discovery of multiple key domestication genes alongside the development of technologies for accurate manipulation of several target genes simultaneously renders de novo domestication a route toward crops for the future.Alisdair R.Fernie Jianbing Yan 2019Molecular Plant2019,12,5:32

3Simultaneous changes in seed size, oil content and protein content driven by selection of SM/EEIhomologues during soybean domestication显示文摘Soybean accounts for more than half of the global production of oilseed and more than a quarter of the protein used globally for human food and animal feed.Soybean domestication involved parallel increases in seed size and oil content,and a concomitant decrease in protein content.However,science has not yet discovered whether these effects were due to selective pressure on a single gene or multiple genes.Here,re-sequencing data from>800 genotypes revealed a strong selection during soybean domestication on GmSWEETlOa.The selection of GmSWEETlOa conferred simultaneous increases in soybean-seed size and oil content as well as a reduction in the protein content.The result was validated using both near-isogenic lines carrying substitution of haplotype chromosomal segments and transgenic soybeans.Moreover,GmSWEETlOb was found to be functionally redundant with its homologue GmSWEETlOa and to be undergoing selection in current breeding,leading the the elite allele GrnSWEETlOb,a potential target for present-day soybean breeding.Both GmSWEETlOa and GmSWEETlOb were shown to transport sucrose and hexose,contributing to sugar allocation from seed coat to embryo,which consequently determines oil and protein contents and seed size in soybean.We conclude that past selection of optimal GmSWEETlOa alleles drove the initial domestication of multiple soybean-seed traits and that targeted selection of the elite allele GmSWEETlOb may further improve the yield and seed quality of modern soybean cultivars.Shoudong Wang Shulin Liu Jie Wang Kengo Yokosho Bin Zhou Ya-Chi Yu Zhi Liu Wolf BFrommer Jian Feng Ma Li-Qing Chen Yuefeng Guan Huixia Shou Zhixi Tian 2020National Science Review2020,7,11:17
4Bi-directional Selection in Upland Rice Leads to Its Adaptive Differentiation from Lowland Rice in Drought Resistance and Productivity显示文摘Drought resistance is required in rice breeding to address the challenge of frequent droughts . However, the evolutionary mechanism of rice drought resistance is not fully understood. We investigated the genetic differentiation between upland and lowland rice domesticated in agro-ecosystems with contrasting water-soil conditions using genome-wide SNPs. We estimated morphological differences among upland and lowland rice in drought resistance and productivity through common garden experiments. Upland rice had better drought resistance but poorer productivity. The negative correlations between traits of drought resistance and productivity are attributed to the underlying genetic trade-offs through tight linkages (e.g., DCA1 and OsCesA7) or pleiotropic effects (e.g., LAX1). The genetic trade-offs are comm on and greatly shape the evolutio n of drought resista nee in upland rice . In genomic regions associated with both productivity and drought resistance, signs of balancing selection were detected in upland rice, while signs of directional selection were detected in lowland rice, potentially contributing to their adaptive differentiation. Signs of balancing selection in upland rice resulted from bi-directional selection during its domestication in drought-prone upland agro-ecosystems.Using genome-wide association analysis, we ide ntified several valuable quantitative trait loci associated with drought resista nee, for which highly differentiated genes should be considered candidates. 6Natural Variations at TIG1 Encoding a TCP Tran scription Factor Contribute to Plant Architecture Domestication in Rice显示文摘The modification of plant architecture is a crucial target in rice domestication and modern genetic improvement.Although several genes regulating rice plant architecture have been characterized,the molecular mechanisms underlying rice plant architecture domestication remain largely unclear.Here we show that the inclined tiller growth in wild rice is controlled by a single dominant gene,TILLER INCLINED GROWTH 1 (T/Gf),which is located on chromosome 8 and encodes a TCP transcriptional activator.TIG1 is primarily expressed in the adaxial side of the tiller base,promotes cell elongation,and enlarges the tiller angle in wild rice.Variations in the TIG1 promoter of indica cultivars {tig1 allele) resulted in decreased expression of TIG1 in the adaxial side of tiller base and reduced cell length and tiller angle,leading to the transition from inclined tiller growth in wild rice to erect tiller growth during rice domestication.TIG1 positively regulates the expression of EXP A3,EXPB5,and SAUR39 to promote cell elongation and increase the tiller angle.Selective sweep analysis revealed that the tig1 allele was selected in indica cultivars by human beings.The cloning and characterization of TIG1 supports a new scenario of plant architecture evolution in rice.Weifeng Zhang Lubin Tan Hongying Sun Xinhui Zhao Fengxia Liu Hongwei Cai Yongcai Fu Xianyou Sun Ping Gu Zuofeng Zhu Chuanqing Sun 2019Molecular Plant2019,12,8:13
7The Coix Genome Provides Insights into Panicoideae Evolution and Papery Hull Domestication显示文摘Coix is a grass crop domesticated as early as the Neolithic era.It is still widely cultivated for both highly nutritional food and medicinal use.However,the genetic study and breeding of this crop are hindered by the lack of a sequenced genome.Here,we report de novo sequencing and assembly of the 1619-Mb genome of Coix,and annotation of 75.39%repeats and 39629 protein-coding genes.Comparative genomics analysis showed that Coix is more closely related to sorghum than maize,but intriguingly only Coix and maize had a recent genome duplication event,which was not detected in sorghum.We further constructed a genetic map and mapped several important traits,especially the strength of hull.Selection of papery hull(thin:easy dehulling)from the stony hull(thick:difficult dehulling)in wild progenitors was a key step in Coix domestication.The papery hull makes seed easier to process and germinate.Anatomic and global transcriptome analysis revealed that the papery hull is a result of inhibition of cell division and wall biogenesis.We also successfully demonstrated that seed hull pressure resistance is controlled by two major quantitative trait loci(QTLs),which are associated with hull thickness and color,respectively.The two QTLs were further fine mapped within intervals of 250 kb and 146 kb,respectively.These resources provide a platform for evolutionary studies and will facilitate molecular breeding of this important crop.Chao Guo Yanan Wang Aiguo Yang Jun He Chaowen Xiao Shanhua Lv Fengming Han Yibing Yuan Yuan Yuan Xiaolong Dong Juan Guo YawenYang-Hailan Liu Ningzhi Zuo Yaxi Hu Kangxu Zhao Zhengbo Jiang Xing Wang Tingting Jiang Yaou Sherf Moju Cao Yuan Wang Zhaobo Long Tingzhao Rong Luqi Huang Shufeng Zhou 2020Molecular Plant2020,13,2:11
8A Domestication-Associated Gene GmPRR3b Regulates the Circadian Clock and Flowering Time in Soybean显示文摘Improved soybean cultivars have been adapted to grow at a wide range of latitudes,enabling expansion of cultivation worldwide.However,the genetic basis of this broad adaptation is still not clear.Here,we report the identification of GmPRR3b as a major flowering time regulatory gene that has been selected during domestication and genetic improvement for geographic expansion.Through a genome-wide association study of a diverse soybean landrace panel consisting of 279 accessions,we identified 16 candidate quantitative loci associated with flowering time and maturity time.The strongest signal resides in the known flowering gene E2,verifying the effectiveness of our approach.We detected strong signals associated with both flowering and maturity time in a genomic region containing GmPRR3b.Haplotype analysis revealed that GmPRR3bH6 is the major form of GmPRR3b that has been utilized during recent breeding of modern cultivars.mRNA profiling analysis showed that GmPRR3bH6 displays rhythmic and photoperiod-dependent expression and is preferentially induced under long-day conditions.Overexpression of GmPRR3bH6 increased main stem node number and yield,while knockout of GmPRR3bH6 using CRISPR/Cas9 technology delayed growth and the floral transition.GmPRR3bH6 appears to act as a transcriptional repressor of multiple predicted circadian clock genes,including GmCCAIa,which directly upregulates J/GmELF3a to modulate flowering time.The causal SNP(Chr12:5520945)likely endows GmPRR3bH6 a moderate but appropriate level of activity,leading to early flowering and vigorous growth traits preferentially selected during broad adaptation of landraces and improvement of cultivars.Cong Li Ying-hui Li Yanfei Li Hongfeng Lu Huilong Hong Yu Tian Hongyu Li Tao Zhao Xiaowei Zhou Jun Liu Xinan Zhou Scott A.Jackson Bin Liu Li-juan Qiu 2020Molecular Plant2020,13,5:11
9Preliminary attempt to distinguish the domesticated pigs from wild boars by the methods of carbon and nitrogen stable isotope analysis显示文摘Despite great achievements in the origins of domestic pigs made by the methods of zooarchaeology and molecular biology,how to scientifically distinguish the domesticated pigs from wild boars during the early stage of pig domestication is still poorly understood.Compared to wild boar's diets which come from the natural environment,the diets of domestic pigs are more easily influenced by human feeding activities.Therefore,in principle,exploration of the dietary differences among pigs and understanding the impact on pig diets fed by humans can have great potential to differentiate between wild boars and domesticated pigs.To reveal dietary differences among pigs and distinguish the domesticated pigs from wild boars based on comparison with the diets of humans and other animals,we analyzed the carbon and nitrogen stable isotopes of human bones from Xiaojingshan Site and animal bones from Yuezhuang Site,both of which belong to Houli Culture in Shandong Province and date to about 8500―7500 years ago.The mean δ 13C value((-17.8 ± 0.3)‰) and δ 15N value((9.0±0.6)‰) in human collagen indicate that although millet agriculture began it was not the main subsistence strategy as millets are typical of C4 plants and that humans made a living mainly by gathering,hunting or raising some domesticated animals.The δ 13C value(-16.1‰) and δ 15N value(6.9‰) in the bovine suggest that C3 plants were dominant in its diet with some C4 plants complemented.The fish has lower δ 13C value(-24.9‰) and higher δ 15N value(8.8‰) than the bovine,which is the characteristic of the isotopic values from Eurasian freshwater fish.Based on the differences in carbon and nitrogen isotope values,the pigs can be divided into three groups.A group,composed of two pigs,has low δ 13C values(-18.1‰,-20.0‰) and low δ 15N values(4.7‰,6.0‰).B group,only one pig,has the highest δ 13C value(-10.6‰) and mediate δ 15N value(6.4‰).As for the C group,also only one pig,low δ 13C value(-19.0‰) and the highest δ 15N value(9.1‰) are observed.Previous studies on the stable isotopes from modern or ancient wild boars' bones have suggested that C3 plants are predominated in their diets and that their δ 15N values are close to those in herbivores and far from those in carnivores.Based on the comparison with the isotope values from humans,the wild boars and the domestic pigs from Xipo Site in Henan 6000―5500 years ago and Kangjia Site in Shaanxi 4500―4000 years ago,we conclude that A pig group belongs to wild boars while B and C groups can be attributed to domesticated pigs.Michael P.RICHARDS 2009Science China Earth Sciences2009,52,1:7

11Shaping polyploid wheat for success:Origins,domestication,and the genetic improvement of agronomic traits显示文摘Bread wheat(Triticum aestivum L.,AABBDD,2 n=6 x=42),which accounts for most of the cultivated wheat crop worldwide,is a typical allohexaploid with a genome derived from three diploid wild ancestors.Bread wheat arose and evolved via two sequential allopolyploidization events and was further polished through multiple steps of domestication.Today,cultivated allohexaploid bread wheat has numerous advantageous traits,including adaptive plasticity,favorable yield traits,and extended end-use quality,which have enabled its cultivation well beyond the ranges of its tetraploid and diploid progenitors to become a global staple food crop.In the past decade,rapid advances in wheat genomic research have considerably accelerated our understanding of the bases for the shaping of complex agronomic traits in this polyploid crop.Here,we summarize recent advances in characterizing major genetic factors underlying the origin,evolution,and improvement of polyploid wheats.We end with a brief discussion of the future prospects for the design of gene cloning strategies and modern wheat breeding.Jie Liu Yingyin Yao Mingming Xin Huiru Peng Zhongfu Ni Qixin Sun 2022Journal of Integrative Plant Biology2022,64,2:5
12Unraveling a genetic roadmap for improved taste in the domesticated apple显示文摘Although taste is an important aspect of fruit quality, an understanding of its genetic control remains elusive in apple and other fruit crops. In this study, we conducted genomic sequence analysis of 497 Malus accessions and revealed erosion of genetic diversity caused by apple breeding and possible independent domestication events of dessert and cider apples. Signatures of selection for fruit acidity and size, but not for fruit sugar content, were detected during the processes of both domestication and improvement. Furthermore, we found that single mutations in major genes affecting fruit taste, including Ma1, MdTDT, and MdSOT2, dramatically decrease malate, citrate, and sorbitol accumulation, respectively, and correspond to important domestication events. Interestingly, Ma1 was identified to have pleiotropic effects on both organic acid content and sugar:acid ratio, suggesting that it plays a vital role in determining fruit taste. Fruit taste is unlikely to have been negatively affected by linkage drag associated with selection for larger fruit that resulted from the pyramiding of multiple genes with minor effects on fruit size. 16Evolution and Domestication Footprints Uncovered from the Genomes of Coix显示文摘Coix lacryma-jobi,a plant species closely related to Zea and Sorghum,is an important food and medicinal crop in Asia.However,no reference genome of this species has been reported,and its exact phylogeny within the Andropogoneae remains unresolved.Here,we generated a high-quality genome assembly of coix comprising~1.73 Gb with 44485 predicted protein-coding genes.We found coix to be a typical diploid plant with an overall 1-to-1 syntenic relationship with the Sorghum genome,despite its drastic genome expansion(~2.3-fold)due mainly to the activity of transposable elements.Phylogenetic analysis revealed that coix diverged with sorghum~10.41 million years ago,which was~1.49 million years later than the divergence between sorghum and maize.Resequencing of 27 additional coix accessions revealed that they could be unambiguously separated into wild relatives and cultivars,and suggested that coix experienced a strong genetic bottleneck,resulting in the loss of about half of the genetic diversity during domestication,even though many traits have remained undomesticated.Our data not only provide novel comparative genomic and evolutionary insights into the Andropogoneae lineage,but also an important resource that will greatly benefit molecular breeding of this important crop.Hongbing Liu Junpeng Shi Zexi Cai Yumin Huang Menglu Lv Huilong Du Qiang Gao Yi Zuo Zhaobin Dong Wei Huang Rui Qin Chengzhi Liang Jinsheng Lai Weiwei Jin 2020Molecular Plant2020,13,2:4
17Stable isotopic analysis on ancient human bones in Jiahu site显示文摘Palaeodietary analysis is one of important topics in bioarchaeology field and has been paid great at- tention to by Chinese archaeometrists recently. Ancient human bones in Jiahu Site were analyzed by means of stable isotopes of C, N and O. 13 human bones were excluded from 28 bones for dietary re- construction due to their unusual collagen contents, C and N contents, and C/N atomic ratios espe- cially. δ 13C (-20.37±0.53‰) in collagen of remaining samples showed that C3 food were consumed mainly, which is consistent of the archaeological findings that rice was the staple in Jiahu. According to the difference of δ 15N and δ 13C values in bone collagen, the samples can be classified into four clusters. The changes of δ 15N values in bone collagen and δ 13C values in hydroxylapatite through whole cultural phases indicated the transition from hunting to gathering and fishing to rice agriculture and animal domestication ultimately. 18Structural variation during dog domestication: insights from gray wolf and dhole genomes显示文摘Several processes like phenotypic evolution, disease susceptibility and environmental adaptations, which fashion the domestication of animals, are largely attributable to structural variations(SVs) in the genome.Here, we present high-quality draft genomes of the gray wolf(Canis lupus) and dhole(Cuon alpinus) with scaffold N50 of 6.04 Mb and 3.96 Mb, respectively. Sequence alignment comprising genomes of three canid species reveals SVs specific to the dog, particularly 16 315 insertions, 2565 deletions, 443 repeats, 16 inversions and 15 translocations. Functional annotation of the dog SVs associated with genes indicates their enrichments in energy metabolisms, neurological processes and immune systems. Interestingly, we identify and verify at population level an insertion fully covering a copy of the AKR1 B1(Aldo-Keto Reductase Family 1 Member B) transcript. Transcriptome analysis reveals a high level of expression of the new AKR1 B1 copy in the small intestine and liver, implying an increase in de novo fatty acid synthesis and antioxidant ability in dog compared to gray wolf, likely in response to dietary shifts during the agricultural revolution. For the first time, we report a comprehensive analysis of the evolutionary dynamics of SVs during the domestication step of dogs. 19Domestication and crop evolution of wheat andbarley: Genes, genomics, and future directions显示文摘Wheat and barley are two of the founder crops of the agricultural revolution that took place 10,000 years ago in the Fertile Crescent and both crops remain among the world's most important crops. Domestication of these crops from their wild ancestors required the evolution of traits useful to humans, rather than survival in their natural environment. Of these traits, grain retention and threshability, yield improvement, changes to photoperiod sensitivity and nutritional value are most pronounced between wild and domesticated forms. Knowledge about the geographical origins of these crops and the genes responsible for domestication traits largely pre-dates the era of nextgeneration sequencing, although sequencing will lead to new insights. Molecular markers were initially used to calculate distance(relatedness), genetic diversity and to generate genetic maps which were useful in cloning major domestication genes. Both crops are characterized by large,complex genomes which were long thought to be beyond the scope of whole-genome sequencing. However, advances in sequencing technologies have improved the state of genomic resources for both wheat and barley.
