1Human gut microbiome: the second genome of human body显示文摘The human body is actually a super-organism that is composed of 10 times more microbial cells than our body cells.Metagenomic study of the human microbiome has demonstrated that there are 3.3 million unique genes in human gut,150 times more genes than our own genome,and the bacterial diversity analysis showed that about 1000 bacterial species are living in our gut and a majority of them belongs to the divisions of Firmicutes and Bacteriodetes.In addition,most people share a core microbiota that comprises 50–100 bacterial species when the frequency of abundance at phylotype level is not considered,and a core microbiome harboring more than 6000 functional gene groups is present in the majority of human gut surveyed till now.Gut bacteria are not only critical for regulating gut metabolism,but also important for host immune system as revealed by animal studies.Baoli Zhu Xin Wang Lanjuan Li 2010Protein & Cell2010,1,8:40
2Antidiabetic Effects of Gegen Qinlian Decoction via the Gut Microbiota Are Attributable to Its Key Ingredient Berberine显示文摘Gegen Qinlian Decoction(GQD),a traditional Chinese medicine(TCM)formula,has long been used for the treatment of common metabolic diseases,including type 2 diabetes mellitus.However,the main limitation of its wider application is ingredient complexity of this formula.Thus,it is critically important to identify the major active ingredients of GQD and to illustrate mechanisms underlying its action.Here,we compared the effects of GQD and berberine,a hypothetical key active pharmaceutical ingredient of GQD,on a diabetic rat model by comprehensive analyses of gut microbiota,short-chain fatty acids,proinflammatory cytokines,and ileum transcriptomics.Our results show that berberine and GQD had similar effects on lowering blood glucose levels,modulating gut microbiota,inducing ileal gene expression,as well as relieving systemic and local inflammation.As expected,both berberine and GQD treatment significantly altered the overall gut microbiota structure and enriched many butyrate-producing bacteria,including Faecalibacterium and Roseburia,thereby attenuating intestinal inflammation and lowering glucose.Levels of short-chain fatty acids in rat feces were also significantly elevated after treatment with berberine or GQD.Moreover,concentration of serum proinflammatory cytokines and expression of immune-related genes,including Nfkb1,Stat1,and Ifnrg1,in pancreatic islets were significantly reduced after treatment.Our study demonstrates that the main effects of GQD can be attributed to berberine via modulating gut microbiota.The strategy employed would facilitate further standardization and widespread application of TCM in many diseases.Xizhan Xu Zezheng Gao Fuquan Yang Yingying Yang Liang Chen Lin Han Na Zhao Jiayue Xu Xinmiao Wang Yue Ma Lian Shu Xiaoxi Hu Na Lyu Yuanlong Pan Baoli Zhu Linhua Zhao Xiaolin Tong Jun Wang 2020Genomics, Proteomics & Bioinformatics2020,18,6:29

5Isolation and characterization of atrazine-degrading Arthrobacter sp. AD26 and use of this strain in bioremediation of contaminated soil显示文摘A bacterial strain (AD26) capable of utilizing atrazine as a sole nitrogen source for growth was isolated from an industrial wastewater sample by enrichment culture. The 16S rRNA gene sequencing identified AD26 as an Arthrobacter sp. PCR assays indicated that AD26 contained atrazine-degrading genes trzN and atzBC. The trzN gene of AD26 only differs from the trzN of Arthrobacter aurescens TC1 by one base (A→T at 907) and one amino acid (Met→Leu at 303). The specific activity of trzN of AD26 in crude cell extract was 0.28 U/mg, which was 1.2 times that of TC1. This strain has shown faster growth and atrazine-degradation rates in atrazine-containing minimal media than two well characterized atrazine-degrading bacteria, Pseudomonas sp. ADP and Arthrobacter aurescens TC1. After incubating for 48 h at 30°C, the OD600 of AD26 reached 2.6 compared with 1.33 of ADP. AD26 was capable of degrading 500 mg/L of atrazine in minimal medium at 95% in 72 h, while the degradative rates by TC1 and ADP were only 90% and 86%, respectively. A bioremediation trial of contaminated soil has indicated that AD26 can degrade as high as 98% of atrazine contained in soil (300 mg/kg) after incubating for 20 d at 26°C, nominating this strain as a good candidate for use in bioremediation programs.Li Qingyan Li Ying Zhu Xikun Cai Baoli 2008Journal of Environmental Sciences2008,20,10:18
6Phylogenetic relationships of native and introduced Bemisia tabaci (Homoptera:Aleyrodidae) from China and India based on mtCOI DNA sequencing and host plant comparisons显示文摘Phylogenetic relationships for Bemisia tabaci were reconstructed by analysis of a ~780 bp fragment of the mitochondrial cytochrome oxidase I (mtCOI) gene with an emphasis on geographic range and distribution among eight eudicot plant families that are common hosts of B. tabaci worldwide to elucidate key phylogeographic linkages between populations extant in China (n=31) and India (n=34). Bootstrap values for the Maximum Parsimony tree were highly robust for all major nodes involving the major Asian clade, subgroups, and sister groups within, at 92%—100%. Between-clade distances for the Southeast Asia and three other major clades, e.g. from sub-Sahara Africa, North Africa-Mediterranean, and the Americas, were approximately >16% divergent. Two major Asian subgroups (I, II) were resolved, which represented populations indigenous to the region, comprising two (I a, I b) and five (II a—e) sister groups, respectively, which diverged by 11%. Two distinct populations from sunflower in Hyderabad grouped separately within the two Asian subgroups. All other populations grouped uniquely within Asian subgroup II or I. The 'B' biotype was identified in 23 collections from China at 97.3%—99.5% nucleotide identity with 'B' biotype reference sequences; it was not identified in collections from India. The majority of haplotypes were associated with 3—4 plant families, with one exception that for sister group IId (sesame, India), it might be monophagous. Thus, B. tabaci from the southeastern and near eastern regions of the Asian continent comprise of a large number of ancestral, richly divergent, mostly polyphagous populations. 7Structured illumination microscopy for super-resolution and optical sectioning显示文摘Optical microscopy plays an essential role in biological studies due to its capability and compatibility of non-contact,minimally invasive observation and measurement of live specimens.However,the conventional optical microscopy only has a spatial resolution about200 nm due to the Abbe diffraction limit,and also lacks the ability of three-dimensional imaging.Super-resolution farfield optical microscopy based on special illumination schemes has been dramatically developed over the last decade.Among them,only the structured illumination microscopy(SIM)is of wide-field geometry that enables it easily compatible with the conventional optical microscope.In this article,the principle of SIM was introduced in terms of point spread function(PSF)and optical transform function(OTF)of the optical system.The SIM for super-resolution(SIM-SR)proposed by Gustafsson et al.and the SIM for optical sectioning(SIM-OS)proposed by Neil et al.are the most popular ones in the research community of microscopy.They have the same optical configuration,but with different data postprocessing algorithms.We mathematically described the basic theories for both of the SIMs,respectively,and presented some numerical simulations to show the effects of super-resolution and optical sectioning.Various approaches to generation of structured illumination patterns were reviewed.As an example,a SIM system based on DMDmodulation and LED-illumination was demonstrated.A lateral resolution of 90 nm was achieved with gold nanoparticles.The optical sectioning capability of the microscope was demonstrated with Golgi-stained mouse brain neurons,and the sectioning strength of 930 nm was obtained.Dan Dan Baoli Yao Ming Lei 2014Chinese Science Bulletin2014,59,12:14
8Inulin Can Alleviate Metabolism Disorders in ob/ob Mice by Partially Restoring Leptinrelated Pathways Mediated by Gut Microbiota显示文摘Inulin has been used as a prebiotic to alleviate glucose and lipid metabolism disorders in mice and humans by modulating the gut microbiota. However, the mechanism underlying the alleviation of metabolic disorders by inulin through interactions between the gut microbiota and host cells is unclear. We use ob/ob mice as a model to study the effect of inulin on the cecal microbiota by16 S rRNA gene amplicon sequencing and its interaction with host cells by transcriptomics. The inulin-supplemented diet improved glucose and lipid metabolism disorder parameters in ob/ob mice,alleviating fat accumulation and glucose intolerance. The a diversity of gut microbial community of ob/ob mice was reduced after inulin treatment, while the b diversity tended to return to the level of wild type mice. Interestingly, Prevotellaceae UCG 001(family Prevotellaceae) was obviously enriched after inulin treatment. A comparative analysis of the gene expression profile showed that the cecal transcriptome was changed in leptin gene deficiency mice, whereas the inulin-supplemented diet partially reversed the changes in leptin gene-related signaling pathways, especially AMPK signaling pathway, where the levels of gene expression became comparable to those in wild type mice.Further analysis indicated that Prevotellaceae UCG 001 was positively correlated with the AMPK signaling pathway, which was negatively correlated with markers of glycolipid metabolism disorders. 11Dissolved inorganic carbon and its isotopic differentiation in cascade reservoirs in the Wujiang drainage basin显示文摘Three cascade reservoirs,built in different periods of time in the Wujiang drainage basin,were inves-tigated in this study.Samples were taken at the surface and also at 20,40,60,80 m depths in front of the dams in April,July,October of 2006 and January of 2007.Chemical parameters were calculated and the concentrations of dissolved inorganic carbon DIC and its isotopic composition(δ13CDIC) were de-termined.In surface waters,the δ13CDIC values are high in summer and autumn and low in winter and spring,while the DIC concentrations are relatively low in summer and autumn and relatively high in winter and spring.In the water column,the DIC concentrations increase while δ13CDIC values decrease with water depth.DIC in various reservoirs is significantly different in isotopic composition from that in natural rivers,but is close to that in natural lakes.In addition,in surface waters,the δ13CDIC values tend to become lower whereas the nutrition level tends to become higher with increasing age of the reser-voirs.The conclusion is that after dam blocking,changes took place in the hydrochemical properties of river water,and the impounding rivers developed toward lakes and swamps.In addition,differentiation in DIC isotopic composition may be used to some extent to trace the evolution process of a reservoir.YU YuanXiu LIU CongQiang WANG FuShun WANG BaoLi LI Jun LI SiLiang 2008Chinese Science Bulletin2008,53,21:9
12Metastatic basaloid-squamous cell carcinoma of the esophagus treated by 5-fluorouracil and cisplatin显示文摘Basaloid squamous cell carcinoma (BSC) of the esophagus is a rare malignant disease. We report here a patient with recurrent esophageal BSC,who was successfully treated by systemic chemotherapy containing 5-fluorouracil (5-FU) and cisplatin (CDDP). A 57-year-old woman was diagnosed as having squamous cell carcinoma of the esophagus upon endoscopic examination. Curative esophagectomy with lymph node dissection was performed under the thoracoscope. The pathological diagnosis of the surgical specimen was BSC. Five months after operation,the patient was diagnosed as having a recurrence of the BSC with metastases to the liver and spleen,and a right paraclavicular lymph node. She was given systemic chemotherapy consisting of continuous infusion of 800 mg/d of 5-FU and 3 h infusion of 20 mg/d of CDDP for 5 consecutive days every 4 wk. The metastatic lesions in the spleen and right paraclavicular lymph node disappeared,and the liver metastasis was apparently reduced in size after 2 courses of chemotherapy. The tumor regression was seen over 6 courses,with progression afterwards. 13Diurnal variations of pCO_2 in relation to environ-mental factors in the cascade reservoirs along the Wujiang River, China显示文摘We have investigated the diurnal variations of the pCO2 and related environmental factors in the cascade reservoirs with different trophic levels along Wujiang River. In surface water the pCO2 was 357±11 μatm in Hong-jiadu Reservoir, 338±48 μatm in Dongfeng Reservoir, 682±303 μatm in Wujiangdu Reservoir, and 1677±429 μatm in Liuguang, respectively. The results indicated that these cascade reservoirs had much lower pCO2 values in surface water than river did, and hypereutrophic reservoir showed larger diurnal variations of pCO2 than meso-eutrophic reservoir. In water column, pCO2 tended to increase with the depth. 14CRISPR/Cas9-mediated multiple gene editing in Brassica oleracea var.capitata using the endogenous tRNA-processing system显示文摘Cabbage(Brassica oleracea var.capitata)is a biennial plant with strong self-incompatibility and an obligate requirement for prolonged vernalization by exposure to low temperatures to induce flowering.These characteristics significantly increase the difficulty of exploiting novel germplasm induced by physical or chemical mutagens.In this study,we report a CRISPR/Cas9 gene-editing system based on endogenous tRNA processing to induce high efficiency and inheritable mutagenesis in cabbage.Using the phytoene desaturase gene BoPDS,the S-receptor kinase gene BoSRK,and the male-sterility-associated gene BoMS1 as the target genes,multisite and multiple gene mutations were achieved using a construct with tandemly arrayed tRNA-sgRNA architecture to express multiple sgRNAs.The BoSRK3 gene mutation suppressed self-incompatibility completely,converting the self-incompatible line into a self-compatible line.In addition,the BoMS1 gene mutation produced a completely male-sterile mutant,which was highly cross compatible with its nonmutant isoline at the flowering stage as a result of a simultaneous BoSRK3 gene mutation,enabling the economic propagation of the male-sterile line through bee-mediated cross-pollination.Interestingly,higher site mutation efficiency was detected when a guide sequence was inserted into a location in the tandemly arrayed tRNA-sgRNA architecture that was distal from the upstream Pol III promoter.In addition,mutation sites were also detected in the paralogous genes of the BoPDS and BoSRK genes that had fully consistent sequences or base mismatches but beyond the“seed”region in the spacer sequence compared with the target sgRNAs.Collectively,our results demonstrate that the CRISPR/Cas9 system,coupled with an endogenous tRNA-processing system,is an efficient tool to improve cabbage traits.Cunfa Ma Chenzeng Zhu Min Zheng Mengci Liu Dejun Zhang Baoli Liu Qinfei Li Jun Si Xuesong Ren Hongyuan Song 2019Horticulture Research2019,6,1:8
15Vaterite or aragonite observed in the prismatic layer of freshwater-cultured pearls from South China显示文摘A prismatic layer is present in both freshwater-cultured pearls and seawater-cultured pearls. The phase structure of the prismatic layer of freshwater-cultured pearls is investigated for the first time and novel findings are reported in this paper. X-ray diffraction (XRD), optical microscopy (OM) and micro-infrared (IR) spectroscopy were used to characterize the crystallized layers of high and low-quality freshwater-cultured pearls. Results show that there is no calcite in the prismatic layer of freshwater-cultured pearls, which is different from what was found for seawater-cultured pearls. We found that an aragonite phase was present in the prismatic layer of high-quality freshwater-cultured pearls and that a vaterite or aragonite phase was present in low-quality pearls. 16The impact of damming on geochemical behavior of dissolved inorganic carbon in a karst river显示文摘To determine the impact of damming on the geochemical behavior of dissolved inorganic carbon(DIC)in the Wujiang River basin,field measurements and samples were collected semimonthly for a year.The surface waters of the reservoirs contained concentrations of chlorophyll a up to 5.6 times higher than the upstream river.Compared with the entering waters,the contributions of HCO3-and dissolved CO2to DIC decreased,and the contribution of CO32-to DIC and the carbon isotopic composition of DIC(d13CDIC)increased in the surface waters of the reservoirs,while in the waters released,the DIC species showed reverse geochemical behaviors.The d13CDICranged from-10.2%to 2.5%,indicating that significant contributions were from carbonate weathering,photosynthesis,and respiration.After the damming of a river,the bioactivity of phytoplankton was enhanced,and this affected the geochemistry of DIC compared to an unimpacted river and d13CDICcan be used to discern these changes.High-frequency monitoring of river-reservoir systems is necessary to evaluate the efflux of CO2and provide a better understanding of the carbon sinks and sources in the impounded river.Xi Peng Cong-Qiang Liu Baoli Wang Yan-Chuang Zhao 2014Chinese Science Bulletin2014,59,19:6

18Nitrous oxide (N_2O) emissions from a mesotrophic reservoir on the Wujiang River,southwest China显示文摘Aquatic ecosystems have been identified as a globally significant source of nitrous oxide(N_2O) due to continuous active nitrogen involvement, but the processes and influencing factors that control N_2O production are still poorly understood, especially in reservoirs. For that, monthly N_2O variations were monitored in Dongfeng reservoir(DFR)with a mesotrophic condition. The dissolved N_2O concentration in DFR displayed a distinct spatial–temporal pattern but lower than that in the eutrophic reservoirs. During the whole sampling year, N_2O saturation ranging from 144% to 640%, indicating that reservoir acted as source of atmospheric N_2O. N_2O production is induced by the introduction of nitrogen(NO_3^-, NH_4^+) in mesotrophic reservoirs, and is also affected by oxygen level and water temperature. Nitrification was the predominate process for N_2O production in DFR due to well-oxygenated longitudinal water layers.Mean values of estimated N_2O flux from the air–water interface averaged 0.19 μmol m^(-2)h^(-1) with a range of 0.01–0.61 μmol m^(-2)h^(-1). DFR exhibited less N_2O emission flux than that reported in a nearby eutrophic reservoir, but still acted as a moderate N_2O source compared with other reservoirs and lakes worldwide. Annual emissions from the water–air interface of DFR were estimated to be 0.32×10~5 mol N–N_2O, while N_2O degassing from releasing water behind the dam during power generation was nearly five times greater. Hence, N_2O degassing behind the dam should be taken into account for estimation of N_2O emissions from artificial reservoirs, an omission that historically has probably resulted in underestimates. 19Identification of three major Bemisia tabaci biotypes in China based on morphological and DNA polymorphisms显示文摘The sweet potato whitefly, Bemisia tabaci, is a complex species, and many of its biotypes are important agricultural pests. The B and Q biotypes are invasive and coexist with the native Cv biotype on vegetable and ornamental crops in China. In this study, these three bio- types were identified based on their morphological characteristics, RAPD-PCR analysis, and DNA sequences of the COI gene. The ante-rior and posterior wax fringes of the B, Q, and Cv biotypes significantly differed from each other. Based on this morphological characteristic, the three biotypes can easily be distinguished in greenhouses and fields. Genomic DNA RAPD-PCR band patterns also revealed differences between these biotypes using the H16 primer. The B biotype has three bright DNA bands between 250 and 600 bp, the Q biotype only has one bright band at 300 bp, while the Cv biotype has no band between 250 and 500 bp. Both the Cv and Q biotypes have two bright bands at 750 and 1000 bp while the B biotype has only one band at 1000 bp. Based on the COI gene, the genetic identity between B and Cv, B and Q, and Q and CV was 85.8%, 94.7%, and 86.0%, respectively. The MP tree indicated that the phylogenetic relationship between the B and Q biotypes is much closer than that between the B and Cv or the Q and Cv biotypes.
