Herbgenomics: A stepping stone for research into herbal medicine显示文摘From the prehistoric era until the publishing of the Compendium of Materia Medica and the first scientific Nobel Prize in the Chinese mainland for Tu's discovery on anti-malarial tablets, each milestone and stepping stone in the developmental history of herbal medicine involved intrepid exploration, bold hypothesis formulation, and cautious verification. After thousands of years of discovery and development, herbal research has entered a new era—the era of herbgenomics.Herbgenomics combines herbal and genomic research, bridging the gap between traditional herbal medicine and cutting-edge omics studies. Therefore,it provides a general picture of the genetic background of traditional herbs, enabling researchers to investigate the mechanisms underlying the prevention and treatment of human diseases from an omics perspective. | Haoyu Hu Xiaofeng Shen Baosheng Liao Lu Luo Jiang Xu Shilin Chen | 2019 | Science China(Life Sciences)2019,62,7: | 13
Field investigation on severely damaged aseismic buildings in 2014 Ludian earthquake显示文摘The 2014 magnitude 6.5 Ludian earthquake caused a death toll of 617, many landslides and tens of thousands of collapsed buildings. A field investigation to evaluate the damage to buildings was carried out immediately after the occurrence of the earthquake. Severely damaged aseismic buildings, which were basically observed in the downtown of Longtoushan Town, were carefully examined one by one with the aim to improve design codes. This paper summarizes the damage observed to the investigated aseismic buildings in both the structural and local levels. A common failure mode was observed that most of the aseismic buildings, such as RC frame structures and confined masonry structures, were similarly destroyed by severe damage or complete collapse of the first story. The related strong ground motion, which was recorded at the nearby station, had a short duration of less than 20 s but a very large PGA up to 1.0 g. The RC frames based on the new design codes still failed to achieve the design target for 'strong column, weak beam'. Typical local failure details, which were related to the interaction between RC columns and infill walls and between constructional columns and masonry walls, are summarized with preliminary analyses. | Lin Xuchuan Zhang Haoyu Chen Hongfu Chen Hao Lin Junqi | 2015 | Earthquake Engineering and Engineering Vibration2015,14,1: | 12

Global Pharmacopoeia Genome Database is an integrated and mineable genomic database for traditional medicines derived from eight international pharmacopoeias显示文摘Genomic data have demonstrated considerable traction in accelerating contemporary studies in traditional medicine. However, the lack of a uniform format and dispersed storage limits the full potential of herb genomic data. In this study, we developed a Global Pharmacopoeia Genome Database(GPGD). The database contains 34,346 records for 903 herb species from eight global pharmacopoeias(Brazilian, Egyptian, European, Indian, Japanese, Korean, the Pharmacopoeia of the People’s Republic of China, and U.S. Pharmacopoeia’s Herbal Medicines Compendium). In particular, the GPGD contains 21,872 DNA barcodes from 867 species, 2,203 organelle genomes from 674 species, 55 whole genomes from 49 species, 534 genomic sequencing datasets from 366 species, and 9,682 transcriptome datasets from 350 species. Among the organelle genomes, 534 genomes from 366 species were newly generated in this study. Whole genomes, organelle genomes, genomic fragments, transcriptomes, and DNA barcodes were uniformly formatted and arranged by species. The GPGD is publicly accessible at http://www.gpgenome.com and serves as an essential resource for species identification, decomposition of biosynthetic pathways, and molecular-assisted breeding analysis. Thus, the database is an invaluable resource for future studies on herbal medicine safety, drug discovery, and the protection and rational use of herbal resources. | Baosheng Liao Haoyu Hu Shuiming Xiao Guanru Zhou Wei Sun Yang Chu Xiangxiao Meng Jianhe Wei Han Zhang Jiang Xu Shilin Chen | 2022 | Science China(Life Sciences)2022,65,4: | 11
Characterizing the antibiotic resistance genes in a river catchment: Influence of anthropogenic activities显示文摘Previous studies on environmental antibiotics resistance genes(ARGs) have focused on the pollution sources such as wastewater treatment plants, aquaculture and livestock farms, etc. Few of them had addressed this issue in a regional scale such as river catchment. Hence, the occurrence and abundances of 23 ARGs were investigated in surface water samples collected from 38 sites which located from the river source to estuary of the Beijiang River.Among them, 11 ARGs were frequently detected in this region and 5 ARGs(sul I, sul II, tet B,tet C, and tet W) were selected for their distribution pattern analysis. The abundances of the selected ARGs were higher in the upstream(8.70 × 10~6 copies/ng DNA) and downstream areas(3.17 × 10~6 copies/ng DNA) than those in the midstream areas(1.23 × 10~6 copies/ng DNA), which was positively correlated to the population density and number of pollution sources. Pollution sources of ARGs along the Beijiang River not only had a great impact on the abundances and diversity, but also on the distribution of specific ARGs in the water samples. Both sul I and sul II were likely originated from aquaculture farms and animal farms, tet W gene was possibly associated with the mining/metal melting industry and the electric waste disposal and tet C gene was commonly found in the area with multiple pollution sources. However, the abundance of tet B was not particularly related to anthropogenic impacts. These findings highlight the influence of pollution sources and density of population on the distribution and dissemination of ARGs at a regional scale. | Haoyu Jiang Renjun Zhou Ying Yang Baowei Chen Zhineng Cheng Mengdi Zhang Jun Li Gan Zhang Shichun Zou | 2018 | Journal of Environmental Sciences2018,30,7: | 7
DJ-1 is involved in the multidrug resistance of SGC7901 gastric cancer cells through PTEN/PI3K/Akt/Nrf2 pathway显示文摘Gastric cancer is a common malignancy worldwide. The occurrence of multidrug resistance(MDR)is the major obstacle for effective gastric cancer chemotherapy. In this study, the in-depth molec-ular mechanism of the DJ-1-induced MDR in SGC7901 gastric cancer cells was investigated. The results showed that DJ-1 expression level was higher in MDR variant SGC7901NCR cells than that in its parental SGC7901 cells.Moreover,DJ-1 overexpression conferred the MDR phenotype to SGC7901 cells, while DJ-1 knockdown in SGC7901NCR cells induced re-sensitization to adriamycin, vincristine, cisplatin, and 5-fluorouracil.These results suggested that DJ-1 mediated the develop-ment of MDR in SGC7901 gastric cancer cells.Importantly, further data revealed that the activation of PI3k/Akt and Nrf2 signaling pathway were required for the DJ-1-induced MDR phenotype in SGC7901 gastric cancer cells.Meanwhile,we found that Pl3k/Akt pathway was activated probably through DJ-1 directly binding to and negatively regulating PTEN,consequently resulting in Nrf2 phosphorylation and activation, and thereby inducing Nrf2-dependent P-glycoprotein(P-gp)and Bcl-2 expressions in the DJ-1-mediated MDR of SGC7901 gastric cancer cells.Overall, these results revealed that activating PTEN/PI3K/Akt/Nrf2 pathway and subsequently upregulating P-gp and Bcl-2 expression could be a critical mechanism by which DJ-1 mediates the development of MDR in SGC7901 gastric cancer cells. The new findings may be helpful for understanding the mechanisms of MDR in gastric cancer cells, prompting its further investigation as a molecular target to overcome MDR. | Lejia Qiu Zhaoxia Ma Xiaoran Li Yizhang Deng Guangling Duan Le Zhao Xingwang Xu Lin Xiao Haoyue Liu Zhengming Zhu Heping Chen | 2020 | Acta Biochimica et Biophysica Sinica2020,52,11: | 5
A Comparative Analysis of the Chloroplast Genomes of Four Salvia Medicinal Plants显示文摘Herbgenomics is an emerging field of traditional Chinese medicine(TCM)research and development.By combining TCM research with genomics, herbgenomics can help to establish the scientific validity of TCM and bring it into wider usage within the field of medicine.Salvia Linn.(S.Linn.)is a large genus of Labiatae that includes important medicinal plants. In this herbgenomics study, the complete chloroplast(cp)genomes of two Salvia spp.—namely,S.przewalskii and S.bulleyana, which are used as a surrogate for S.miltiorrhiza—were sequenced and compared with those of two other reported Salvia spp.—namely,S.miltiorrhiza and S.japonica.The genome organization, gene number, type, and repeat sequences were compared. The annotation results showed that both Salvia plants contain 114 unique genes, including 80 protein-coding,30 transfer RNA(tRNA),and four ribosomal RNA(rRNA)genes.Repeat sequence analysis revealed 21 forward and 22 palindromic sequences in both Salvia cp genomes, and 17 and 21 tandem repeats in S.przewalskii and S.bulleyana,respectively.A synteny comparison of the Salvia spp.cp genomes showed a high degree of sequence similarity in the coding regions and a relatively high divergence of the intergenic spacers.Pairwise alignment and single-nucleotide polymorphism(SNP)analyses found some candidate fragments to identify Salvia spp.,such as the intergenic region of the trnV–ndhC,trnQ–rps16,atpI–atpH,psbA–ycf3,ycf1,rpoC2,ndhF,matK,rpoB,rpoA,and accD genes. All of the results—including the repeat sequences and SNP sites, the inverted repeat(IR)region border, and the phylogenetic analysis—showed that S.przewalskii and S.bulleyana are extremely similar from a genetic standpoint. The cp genome sequences of the two Salvia spp.reported here will pave the way for breeding, species identification, phylogenetic evolution, and cp genetic engineering studies of Salvia medicinal plants. | Conglian Liang Lei Wang Juan Lei Baozhong Duan Weisi Ma Shuiming Xiao Haijun Qi Zhen Wang Yaoqi Liu Xiaofeng Shen Shuai Guo Haoyu Hu Jiang Xu Shilin Chen | 2019 | Engineering2019,5,5: | 5

Trace Elements in Sphalerite from the Dadongla Zn-Pb Deposit, Western Hunan-Eastern Guizhou Zn-Pb Metallogenic Belt, South China显示文摘The western Hunan-eastern Guizhou Zn-Pb metallogenic belt is one of the important Zn-Pb mineralization regions in China. The Dadongla deposit, located in the northeast of Guizhou Province,is one of the typical Zn-Pb deposits in the region and has estimated resources more than 12 million metric tons(Mt)with an average grade of 4.11 wt%Zn+Pb.Its orebodies are hosted in the lower Cambrian Aoxi Formation dolomite, occurring as bedded,para-bedded in shape, and in conformity with the wall rock. The ore mineral assemblage is simple, dominated by sphalerite with minor pyrite and galena, and the gangue minerals are composed of dolomite, calcite with minor bitumen and barite. In view of the lack of geological and geochemical researches, the genesis of Zn-Pb ore is still unclear.Laser ablation-inductively coupled plasma mass spectrometry(LA-ICPMS)spot and mapping analyses were used to obtain sphalerite trace element chemistry in the Dadongla Zn-Pb deposit in Guizhou,China, aiming to constrain its ore genesis. The results show that sphalerite is characterized by the enrichment of Cd,Fe,Ge and Hg,corresponding with that of typical MVT deposits.Four zones were identified in the sphalerite crystal from Dadongla from the center to margin according to the color bands.in which the zone in the center, representing the early ore-stage sphalerite,is characterized by enrichment of Cd relatively, while the zone forming at late ore-stage is enriched in Ge and Hg relatively. The finding was controlled by differential leached metals content in ore-forming fluid from its source rock.Notably, critical element Ge trends to be enriched at the late ore-stage and follows a substitution of 2 Zn^2+(?)Ge^4++□(vacancy).Moreover,the calculated ore-forming temperature ranges from 79.9℃to 177.6℃by the empirical formula, which is similar to that of typical Mississippi Valley-type(MVT)deposits.Compared with the features of trace elements in sphalerite from different types of deposits, together with the geology, the Dadongla deposit belongs to an MVT Zn-Pb deposit. | HU Yusi YE Lin WEI Chen LI Zhenli HUANG Zhilong WANG Haoyu | 2020 | Acta Geologica Sinica(English Edition)2020,94,6: | 3

A hybrid heterogeneous Pythagorean fuzzy group decision modelling for crowdfunding development process pathways of fintech‑based clean energy investment projects显示文摘This study aims to evaluate the crowdfunding alternatives regarding new service development process pathways of clean energy investment projects. In this framework,a new model has been generated by considering the consensus-based group decisionmaking with incomplete preferences,Pythagorean fuzzy decision-making trial and evaluation laboratory(DEMATEL)and technique for order preference by similarity to ideal solution(TOPSIS).Moreover,a comparative evaluation has been performed with Vise Kriterijumska Optimizacija I.Kompromisno Resenje methodology and sensitivity analysis has been made by considering 4 different cases. The main contribution is to identify appropriate crowdfunding-based funding alternatives for the improvement of the clean energy investments with a novel MCDM model.By considering the iteration technique and consensus-based analysis, the missing parts in the evaluations can be completed and opposite opinion problems can be reduced.Furthermore, with the help of hybrid MCDM model by combining DEMATEL and TOPSIS,more objective results can be reached. It is concluded that the analysis results are coherent and reliable. The findings indicate that the full launch is the most significant criterion for equity and debt-based crowdfunding alternatives. On the other side, the analysis has the highest weight for reward and donation-based alternatives whereas design is the most essential item regarding the royalty-based alternative.Additionally,it is also defined that equity-based crowdfunding alternative is the most significant for the service development process of clean energy investment projects. In this way,it will be possible to provide a continuous resource for clean energy investment projects. On the other hand,by providing financing with equity, there will be no fixed financing cost for clean energy investors. If these investors make a profit, they distribute dividends with the decision of their authorized bodies. | Yue Meng Haoyue Wu Wenjing Zhao Wenkuan Chen Hasan Dincer Serhat Yuksel | 2021 | Financial Innovation2021,7,1: | 2
Effect of Carbonation and Drying-Wetting Cycles on Chloride Diffusion Behavior of Coral Aggregate Seawater Concrete显示文摘Based on seawater immersion,drying-wetting cycles, carbonation and drying-wetting cycles for coral aggregate sea-water concrete(CASC)with different strength grades, the effect of carbonation and drying-wetting cycles on chloride diffusion be-havior of CASC is studied. The results show that the free surface chloride concentration(Cs),free chloride diffusion coefficient(Df)and time-dependent index(m)of CASC in the drying-wetting cycles is obviously higher than that in seawater immersion. The Df and m of CASC of carbonation and drying-wetting cycles is higher than that in the drying-wetting cycles.Carbonation increases the Df and m of CASC,which is against CASC to resist chloride corrosion. The corrosion possibility of CASC structures in different ex-posed areas is as follows:splash zone(carbonation and drying-wetting cycles)>tidal zone(drying-wetting cycles)>underwater zone(seawater immersion).Besides, the chloride diffusion rate of C65-CASC is 17.8%-63.4%higher than that of C65-ordinary aggre-gate concrete(OAC)in seawater immersion(underwater zone).Therefore,anti-corrosion measures should be adopted to improve the service life of CASC structure in the oceanic environment. | DA Bo LI Yipeng YU Hongfa MA Haiyan CHEN Haoyu DOU Xuemei WU Zhangyu | 2022 | Journal of Ocean University of China2022,21,1: | 2
Water boosted CO_(2)/C_(2)H_(2)separation in L-arginine functionalized metal–organic framework显示文摘The separation of CO_(2)/C_(2)H_(2)mixture by CO_(2)-selective sorbents is an energy-efficient C_(2)H_(2)purification technique, but is strategically challenging due to their similar molecular size and physicochemical properties.Meanwhile, water is inevitable in CO_(2)/C_(2)H_(2)mixture and it is usually a significant barrier because of its competitive adsorption with CO_(2).To address this challenge, herein,we report the first example of metal–organic framework(MOF)that exhibits water-boosted CO_(2)adsorption and CO_(2)/C_(2)H_(2)separation by anchoring L-arginine(ARG)on the Zr6 cluster of MOF-808.The CO_(2)affinity and capacity in the resulting MOF-808-ARG are markedly facilitated by the presence of water, while the C_(2)H_(2)adsorption is significantly suppressed.Specifically,CO_(2)adsorption capacities in adsorption isotherm and breakthrough measurement are increased to 143%and 184%,respectively.In addition, the wet MOF-808-ARG exhibits the record CO_(2)/C_(2)H_(2)selectivity of 1,180 under zero coverage.Breakthrough experiments reveal that CO_(2)/C_(2)H_(2)mixture can be completely separated and the result of mass spectrometry indicates that the C_(2)H_(2)purity in the outlet is up to 99.9%.In situ infrared(IR)results and density functional theory(DFT)calculations reveal the water-promoted CO_(2)adsorption mechanism that the formation of bicarbonate products in the presence of water is thermodynamically and kinetically more favorable than that without water.Moreover,MOF-808-ARG also possesses excellent water stability and excellent regeneration of CO_(2)adsorption.This work provides a new paradigm by transforming the negative effects of water into positive ones for CO_(2)/C_(2)H_(2)separation. | Hejin Zhu Wenjuan Xue Hongliang Huang Lvyun Chen Haoyu Liu Chongli Zhong | 2023 | Nano Research2023,16,5: | 2

Multifunction switching by a flat structurally tunable acoustic metasurface for transmitted waves显示文摘In this paper a flat structurally tunable acoustic metasurface is constructed based on the helical unit cell. The length of the acoustic channel can be tuned by the screw-in depth of the helix. Accordingly, the wave phase for the transmitted acoustic wave can be tuned and the wavefront can be manipulated. Then multifunctions such as anomalous refraction, point focusing, beam focusing and self-bending can be realized and switched just by screwing in or out the helixes. At the same time, the broadband operating frequency is also realized. The experiments for anomalous refraction and point focusing are also performed, and the results show that the designed metasurface is effective. | 16 | Mathematical rules for synergistic, additive, and antagonistic effects of multi-drug combinations and their application in research and development of combinatorial drugs and special medical food combinations显示文摘Multi-drug(or multi-element)combinations are often prescribed in the practice of clinical medicine and as foods for special medical purposes. The main motivations for these combinations are that most diseases contain multiple related targets and an appropriate combination can maximize benefits while minimizing adverse reactions. As such,it is especially important to derive mathematical models for their quantitative calculation. In this paper,we introduce mathematical rules for the synergistic, additive, and antagonistic effects of multi-drug combinations developed in our laboratory. We have established a“onebelt,one-line”model and provide examples of the quantitative calculation of the synergistic, additive, and antagonistic effects of a combination of multiple components. We also explain how to scientifically and precisely determine the intensity of these synergies, additions and antagonisms,as well as their corresponding dose ranges, thereby laying a solid theoretical foundation for market listing combinatorial drugs and foods for special medical purposes. | Shoujun Yuan Haoyu Chen | 2019 | Food Science and Human Wellness2019,8,2: | 2
Biocompatible, small-sized and well-dispersed gold nanoparticles regulated by silk fibroin fiber from Bombyx mori cocoons显示文摘Biocompatible, small-sized but well-dispersed gold nanoparticles (Au NPs) remain a major challenge for their synthesis. Here a convenient solution impregnation technique is developed to prepare such Au NPs under the regulation of degummed silk fibroin fibers (SFFs) extracted from Bombyx mori cocoons. SFFs play multiple roles in the formation of Au NPs such as reactive substrate to capture AuCl4^- ions by the chelation of -C = 0, reducing agent for Au(0) by the reduction of -OH , and modifiers to render biocompatible Au NPs by some functional groups and biomolecules. The as-prepared Au NPs with a size of 7-10 nm are embedded in the solid SFF substrate, and can disperse well in the liquid system by the disintegration of SFFs into silk fibroin (SF) in a certain CaCl2 solution. The biocompatible Au NPs exhibit uniform small size and distribute stably in both solid and solution states, which have distinctive properties and functional advantages, and bring great convenience to their storage and transportation. | Chengzhi YANG Shikun CHEN Huilan SU Haoyue ZHANG Jianfei TANG Cuiping GUO Fang SONG Wang ZHANG Jiajun GU Qinglei LIU | 2019 | Frontiers of Materials Science2019,13,2: | 2
Seismic damage to structures in the Ms6.5 Ludian earthquake显示文摘On 3 August 2014,the Ludian earthquake struck northwest Yunnan Province with a surface wave magnitude of 6.5.This moderate earthquake unexpectedly caused high fatalities and great economic loss.Four strong motion stations were located in the areas with intensity V,VI,VII and IX,near the epicentre. The characteristics of the ground motion are discussed herein, including 1)ground motion was strong at a period of less than 1.4 s,which covered the natural vibration period of a large number of structures;and 2)the release energy was concentrated geographically.Based on materials collected during emergency building inspections, the damage patterns of adobe, masonry, timber frame and reinforced concrete(RC)frame structures in areas with different intensities are summarised.Earthquake damage matrices of local buildings are also given for fragility evaluation and earthquake damage prediction. It is found that the collapse ratios of RC frame and confined masonry structures based on the new design code are significantly lower than non-seismic buildings. However, the RC frame structures still failed to achieve the ‘strong column, weak beam' design target.Traditional timber frame structures with a light infill wall showed good aseismic performance. | Chen Hao Xie Quancai Dai Boyang Zhang Haoyu Chen Hongfu | 2016 | Earthquake Engineering and Engineering Vibration2016,15,1: | 2
SRSF1 inhibits autophagy through regulating Bcl-x splicing and interacting with PIK3C3 in lung cancer显示文摘Alternative splicing is a critical process to generate protein diversity. However, whether and how alternative splicing regulates autophagy remains largely elusive. Here we systematically identify the splicing factor SRSF1 as an autophagy suppressor.Specifically,SRSF1 inhibits autophagosome formation by reducing the accumulation of LC3-ⅡI and numbers of autophagosomes in different cell lines.Mechanistically,SRSF1 promotes the splicing of the long isoform of Bcl-x that interacts with Beclinl, thereby dissociating the Beclin1-PIK3C3 complex. In addition,SRSF1 also directly interacts with PIK3C3 to disrupt the interaction between Beclinl and PIK3C3.Consequently,the decrease of SRSF1 stabilizes the Beclinl and PIK3C3 complex and activates autophagy.Interestingly,SRSF1 can be degraded by starvation-and oxidative stresses-induced autophagy through interacting with LC3-Ⅱ,whereas reduced SRSF1 further promotes autophagy. This positive feedback is critical to inhibiting Gefitinib-resistant cancer cell progression both in vitro and in vivo.Consistently, the expression level of SRSF1 is inversely correlated to LC3 level in clinical cancer samples. Our study not only provides mechanistic insights of alternative splicing in autophagy regulation but also discovers a new regulatory role of SRSF1 in tumorigenesis, thereby offering a novel avenue for potential cancer therapeutics. | Yuesheng Lv Wenjing Zhang Jinyao Zhao Bing Sun Yangfan Qi Haoyu Ji Chaoqun Chen Jinrui Zhang Junxiu Sheng Taishu Wang Daniel Dominguez Han Liu Quentin Liu Songshu Meng Xiaoling Li Yang Wang | 2021 | Signal Transduction and Targeted Therapy2021,6,4: | 2
Comparison of Dextran Perfusion and GSI-B4 Isolectin Staining in a Mouse Model of Oxygen-induced Retinopathy显示文摘Purpose: Oxygen-induced retinopathy(OIR) is a robust and widely used animal model for the study of retinal neovascularization(NV). Dextran perfusion and Griffonia simplicifolia isolectin B4(GSI-B4) staining are two common methods for examining the occurrence and extent of OIR. This study provides a quantitative comparison of the two for OIR detection. Methods: At postnatal day 7(PN7), fifteen C57 BL / 6J mice were exposed to a 75% hyperoxic condition for 5 days and then returned to room air conditions. At PN17, the mice received intravitreal injection of GSI-B4 Alexa Fluor 568 conjugate. After 10 hours, they were infused with FITC-dextran conjugate via the left ventricle. Retinal flat mounts were photographed by confocal microscopy. Areas with fluorescent signals and the total retinal areas were quantified by Image J software. Results:Both GSI-B4 and dextran detected the peripheral neovascular area. The mean hyper fluorescence area was 0.33 ±0.14% of whole retinal area determined by GSI-B4 staining and 0.25±0.28% determined by dextran perfusion. The difference between the two measures was 0.08%(95% CI:-0.59%,0.43%)..The Pearson correlation coefficient between the two methods was 0.386,P =0.035..The mean coincidence rates were 14.3 ±13.4% and 24.9 ±18.5% for GSI-B4 and dextran staining, respectively.Conclusion:.Both methods can complement each other indemonstrating and quantitatively evaluating retinal NV. A poor agreement was found between the two methods;.GSI-B4 isolectin was more effective than FITC-dextran perfusion in evaluating the extent of retinal NV in a mouse model of OIR. | Shaofen Huang Jiajian Liang Gary Hin-Fai Yam Zhihao Lu Chi Pui Pang Haoyu Chen | 2015 | Eye Science2015,30,2: | 2
