1Sequencing of Cultivated Peanut, Arachis hypogaea, Yields Insights into Genome Evolution and Oil Improvement显示文摘Cultivated peanut (Arachis hypogaea) is an allotetraploid crop planted in Asia, Africa, and America for edible oil and protein. To explore the origins and consequences of tetraploidy, we sequenced the allotetraploid A. hypogaea genome and compared it with the related diploid Arachis duranensis and Arachis ipaensis genomes. We annotated 39 888 A-subgenome genes and 41 526 B-subgenome genes in allotetraploid peanut. The A. hypogaea subgenomes have evolved asymmetrically, with the B subgenome resembling the ancestral state and the A subgenome undergoing more gene disruption, loss, conversion, and transposable element proliferation, and having reduced gene expression during seed development despite lacking genome-wide expression dominance. Genomic and transcriptomic analyses identified more than 2 500 oil metabolism-related genes and revealed that most of them show altered expression early in seed development while their expression ceases during desiccation, presenting a comprehensive map of peanut lipid biosynthesis. 2Diversification of primary gene pool through introgression of resistance to foliar diseases from synthetic amphidiploids to cultivated groundnut(Arachis hypogaea L.)显示文摘Groundnut(Arachis hypogaea L.)is widely grown and consumed around the world and is considered to have originated from a single hybridization event between two wild diploids.The utilization of wild germplasm in breeding programs has been restricted by reproductive barriers between wild and cultivated species and technical difficulties in making large numbers of crosses.Efforts to overcome these hurdles have resulted in the development of synthetic amphidiploids,namely ISATGR 278-18(Arachis duranesis×Arachis batizocoi)and ISATGR 5B(Arachis magna×A.batizocoi),which possess several desirable traits,including resistance to foliar diseases that generally cause huge yield losses annually in groundnut growing areas of Asia,America,and Africa.With an objective to improve foliar disease resistance,the primary gene pool was diversified by introgressing foliar disease resistance in five cultivated genotypes(ICGV 91114,ICGS 76,ICGV 91278,JL 24,and DH 86)from synthetic amphidiploids using a backcross breeding approach.Several introgression lines with resistance to two foliar diseases(rust and late leaf spot)were identified with levels of resistance equal to the donors.These backcross derived lines have shown a wide range of variation for several morphological and agronomic traits.These lines,after further evaluation and selection,can serve as donors in future breeding programs aimed atdeveloping improved cultivars with desirable agronomic traits,high resilience to biotic/abiotic stresses and a broadened genetic base.Varsha Kumari M.V.C.Gowda Vinod Tasiwal Manish K.Pandey Ramesh S.Bhat Nalini Mallikarjuna Hari D.Upadhyaya Rajeev K.Varshney 2014The Crop Journal2014,2,Z1:3
3Late Cenozoic seismic stratigraphy of the Andaman Forearc Basin,Indian Ocean显示文摘Interpretation of new multichannel seismic reflection data from the Andaman Forearc Basin(AFB) in the northern Indian Ocean is presented here. The highquality multichannel seismic data from the Andaman Forearc region enable us to examine the seismic characters and to demarcate seismic sequences bounded by distinct unconformities. Ages of marked seismic horizons have been calibrated with available litholog data from nearby industry boreholes. Seismic interpretation of new data shows that the AFB is filled with * 4.5-s-two way travel time(TWT) thick Neogene to Recent sediments. The entire basin assemblage exhibits two distinct major sequences pertaining to the Neogene and Quaternary times. A large part of the basin is filled with intermittent mass transport deposits(MTD). We infer that the episodic uplift of the Invisible Bank, protuberance of the outerarc and regular deformation through reactivation of preexisting normal faults since the Pleistocene could be attributed as causal mechanisms for the MTDs. Strong bottom simulating reflectors are identified in the Late Miocene and younger sediments of the outerarc and AFB at a depth of * 0.6 s TWT and correspond to the presence of gas hydrates in this region. 4Hepatoprotective and antioxidant activity of Bombax ceiba flowers against carbon tetrachloride-induced hepatotoxicity in rats显示文摘Aim:The flowers of Bombax ceiba are traditionally used as home remedy in the treatment of jaundice and spleen enlargement.The present work investigated the effect of aqueous extract of flowers of Bombax ceiba(BCAE)on experimentally induced hepatotoxicity in rats to substantiate its traditional use as hepatoprotective agent.Methods:Hepatotoxicity was induced in rats by carbon tetrachloride(CCl_(4))treatment;at the same time vehicle or BCAE(250 or 500 mg/kg)or silymarin(25 mg/kg)were administered daily orally for seven days.Hepatotoxicity was assessed by estimating the activities of marker enzymes and by histological studies.The antioxidant effect of BCAE was assessed by measuring amount of antioxidant phytochemicals(total phenolics and flavonoids),and DPPH free radical scavenging assay of the extract.Results:BCAE treatment significantly prevented the CCl_(4)-induced elevations in levels of glutamate oxaloacatate transaminase,glutamic pyruvic transaminase,alkaline phosphatase,bilirubin,and triglycerides,and decreased the total protein levels.Treatment with BCAE attenuated the CCl_(4)-induced cytotoxic damage to liver.BCAE exhibited presence of antioxidant phytochemicals and showed scavanging action on DPPH radicals.The hepatoprotective effect of BCAE was comparable to that of the standard antioxidant hepatoprotective agent,silymarin.These findings indicated that BCAE showed hepatoprotective effect against CCl_(4)-induced hepatotoxicity and exhibited in vitro antioxidant effects.Conclusion:Bombax ceiba flowers exhibited hepatoprotective effect which may be attributed to antioxidant potential.This study also validated their traditional medicinal use in liver disorders.Manish M.Wanjari Rachna Gangoria Yadu Nandan Dey Sudesh N.Gaidhani Narendra K.Pandey Ankush D.Jadhav 2016Hepatoma Research2016,2,1:3
5Slumping in the Upper Jurassic Baisakhi Formation of the Jaisalmer Basin, western India: Sign of synsedimentary tectonics?显示文摘A spectacularly exposed slump is described from a 120-m-long road cut between the villages of Kanod and Deva in the northeastern Jaisalmer Basin of Rajasthan,India.The Upper Jurassic part of the sediments at the outcrop was formed in a near-shore setting and belongs to the Ludharwa Member of the Baisakhi Formation.The 3-m-thick unit shows a number of asymmetric folds and thrust faults leading to an imbrication of partly lithified sandstone beds.The deformation structures allow the reconstruction of a movement towards the northwest.This agrees well with the basin configuration that shows a deepening into this direction.Although the determination of a specific trigger mechanism is difficult for soft-sediment deformation structures,an earthquake caused by synsedimentary tectonics in the basin seems to be the most likely explanation.Matthias Alberti Dhirendra K.Pandey Jitendra K.Sharma Narendra K.Swami Alfred Uchman 2017Journal of Palaeogeography2017,6,4:2

9ArthroNet:a monocular depth estimation technique with 3D segmented maps for knee arthroscopy显示文摘Background Lack of depth perception from medical imaging systems is one of the long-standing technological limitations of minimally invasive surgeries.The ability to visualize anatomical structures in 3D can improve conventional arthroscopic surgeries,as a full 3D semantic representation of the surgical site can directly improve surgeons’ability.It also brings the possibility of intraoperative image registration with preoperative clinical records for the development of semi-autonomous,and fully autonomous platforms.This study aimed to present a novel monocular depth prediction model to infer depth maps from a single-color arthroscopic video frame.Methods We applied a novel technique that provides the ability to combine both supervised and self-supervised loss terms and thus eliminate the drawback of each technique.It enabled the estimation of edge-preserving depth maps from a single untextured arthroscopic frame.The proposed image acquisition technique projected artificial textures on the surface to improve the quality of disparity maps from stereo images.Moreover,following the integration of the attention-ware multi-scale feature extraction technique along with scene global contextual constraints and multiscale depth fusion,the model could predict reliable and accurate tissue depth of the surgical sites that complies with scene geometry.Results A total of 4,128 stereo frames from a knee phantom were used to train a network,and during the pre-trained stage,the network learned disparity maps from the stereo images.The fine-tuned training phase uses 12,695 knee arthroscopic stereo frames from cadaver experiments along with their corresponding coarse disparity maps obtained from the stereo matching technique.In a supervised fashion,the network learns the left image to the disparity map transformation process,whereas the self-supervised loss term refines the coarse depth map by minimizing reprojection,gradients,and structural dissimilarity loss.Together,our method produces high-quality 3D maps with minimum re-projection loss that are 0.0004132(structural similarity index),0.00036120156(L1 error distance)and 6.591908×10^(−5)(L1 gradient error distance).Conclusion Machine learning techniques for monocular depth prediction is studied to infer accurate depth maps from a single-color arthroscopic video frame.Moreover,the study integrates segmentation model hence,3D segmented maps are inferred that provides extended perception ability and tissue awareness.Shahnewaz Ali Ajay K.Pandey 2023Intelligent Medicine2023,3,2:1
10Trace fossils of an amalgamated storm-bed succession from the Jurassic of the Kachchh Basin,India:The significance of time-averaging in ichnology显示文摘The uppermost part of the Upper Bathonian Sponge Limestone member, Patcham Formation, of the Jhura Dome of Kachchh Mainland is a thickening-and shallowing-upward succession topped by medium-to thick-bedded hummocky cross-stratified grainstones deposited by storm waves. Occasionally, thin, commonly lenticular, intraclastic-bioclastic silty marl intercalations between the grainstones are highly bioturbated, in contrast to the grainstones, in which, for the most part, trace fossils occur scattered. Large exposures of bedding planes of the grainstones allow the detailed investigation of ichnological features, whereas the high density of traces in the soft marls precludes the identification of any ichnotaxa. Eighteen ichnotaxa have been recorded including Ophiomorpha, Thalassinoides, Taenidium, Gyrophyllites, Chondrites, Dactyloidites, Teichichnus, Bolonia, and Ancorichnus. Except for Ophiomorpha nodosa and Thalassinoides, which generally indicate moderate to high energy conditions and are the dwelling burrows of suspension-feeding to omnivorous crustaceans, the ichnotaxa represent a deposit-feeding behaviour of their producers and thus are characteristic of low-energy environments. The trace fossils form three ichnoassemblages characterized by(1) Ophiomorpha nodosa and Thalassinoides suevicus,(2)?Thalassinoides isp. A, Taenidium, and Bolonia lata,and(3) Ancorichnus. The dominance of traces of deposit-feeders in rocks indicative of high-energy events is counterintuitive and points to their non-contemporaneity. The sediments were deposited during brief highenergy events, whereas the trace fossils were produced when, after waning of storms low-energy conditions prevailed. This time-averaging is particularly pronounced in trace fossils that extend vertically downwards and may reach strata deposited under distinctly different conditions. Thus, environmental interpretations based on trace fossils should refer to colonisation surfaces rather than to the sediment surrounding the trace fossils. 11Morphometry of subcutaneous fat lobules of the abdomen and its implication in obesity显示文摘Aim:The subcutaneous fat in the lower abdomen(LA)is more resistant to resorption as compared to the upper abdomen(UA).Males and females have variability in fat deposition and resorption in the abdominal region.Hence,there could be a difference in morphology of fat cells of these regions.The present study aims to identify the differences in morphology of subcutaneous fat lobules of upper and LA.Methods:Subcutaneous fat samples were collected from upper and LA of 40 cadavers(33 males and 7 females).The shape,the arrangement,and the color of superficial and deep subcutaneous fat lobules were observed.The height and width were recorded for larger fat lobules.Results:There was a difference in the color,shape,size,and arrangement of the fat lobules between the two locations.Height(P=0.042)and width(P=0.008)of deep subcutaneous fat of LA were significantly larger than the UA in males while the height of superficial fat(P=0.016)was significantly larger in LA than the UA in females.Height of the deep fat of UA(P=0.018)and width of deep fat of the LA(P=0.020)were significantly larger in females as compared to males.Conclusion:There was a significant difference in the morphology of the superficial and deep subcutaneous fat based on location and gender of the patient.Arvind K.Pandey Pramod Kumar Kodavoor Shrinivas Aithal Rama Kotian Sushma Antony Sylvan D’Souza 2015Plastic and Aesthetic Research2015,2,1:0

15Recurrent hardgrounds and their significance for intra-basinal correlations:a case study of upper Bathonian rocks from the western margin of the Indian craton显示文摘A set of two to three prominent hardgrounds can be traced for more than 40 km from east to west within the Jurassic succession of the Jaisalmer Basin at the western margin of the Indian Craton. The hardgrounds started to form under subtidal conditions in a mixed carbonate–siliciclastic setting during the last phase of a transgressive systems tract, i.e. the maximum flooding zone. The age difference between the hardgrounds is very small, but they differ lithologically. Typically, the stratigraphically oldest hardground occurs at the top of a 1-m-thick calcareous sandstone. It is characterized by a spectacular megaripple surface encrusted with oysters and subsequently occasionally bored by bivalves. The hardground is overlain by 10–25 cm of biowackestone to biopackstone, at the top of which another hardground is developed. This second hardground is characterized by abundant bivalve(Gastrochaenolites isp.) and 'worm' borings(Trypanites and Meandropolydora isp.) and occasional oyster encrustations. The third hardground can be found within the overlying 60-cm-thick, bioturbated, fossiliferous silty marly packstone. It shows common to abundant oyster encrustations and occasional borings together with reworked concretions. The individual hardground can be well recognized throughout the basin based on lithology and biotic components. The second hardground(biowackestone to biopackstone) with abundant bivalve and worm borings is most prominent and widespread. Lithostratigraphically, these three hardground surfaces belong to the uppermost part of the Bada Bag Member of the Jaisalmer Formation. Based on ammonites, such as Perisphinctes congener(Waagen), brachiopods, and corals, this interval of the Bada Bag Member has been assigned a late Bathonian age. The entire succession above the first hardground is bioturbated up to the overlying marly silt of the Kuldhar Member of the Jaisalmer Formation, which is already Callovian in age. The characteristic hardground lithologies, together with the ammonite record, allow long-distance correlations within the basin emphasizing their importance as valuable marker horizons. 16Arthroscopic scene segmentation using multispectral reconstructed frames and deep learning显示文摘Background Knee arthroscopy is one of the most complex minimally invasive surgeries,and it is routinelyperformed to treat a range of ailments and injuries to the knee joint.Its complex ergonomic design imposesvisualization and navigation constraints,consequently leading to unintended tissue damage and a steep learningcurve before surgeons gain proficiency.The lack of robust visual texture and landmark frame features furtherlimits the success of image-guided approaches to knee arthroscopy Feature-and texture-less tissue structures ofknee anatomy,lighting conditions,noise,blur,debris,lack of accurate ground-truth label,tissue degeneration,and injury make semantic segmentation an extremely challenging task.To address this complex research problem,this study reported the utility of reconstructed surface reflectance as a viable piece of information that could beused with cutting-edge deep learning technique to achieve highly accurate segmented scenes.Methods We proposed an intraoperative,two-tier deep learning method that makes full use of tissue reflectanceinformation present within an RGB frame to segment texture-less images into multiple tissue types from kneearthroscopy video frames.This study included several cadaver knees experiments at the Medical and EngineeringResearch Facility,located within the Prince Charles Hospital campus,Brisbane Queensland.Data were collectedfrom a total of five cadaver knees,three were males and one from a female.The age range of the donors was 56–93 years.Aging-related tissue degeneration and some anterior cruciate ligament injury were observed in mostcadaver knees.An arthroscopic image dataset was created and subsequently labeled by clinical experts.Thisstudy also included validation of a prototype stereo arthroscope,along with conventional arthroscope,to attainlarger field of view and stereo vision.We reconstructed surface reflectance from camera responses that exhibiteddistinct spatial features at different wavelengths ranging from 380 to 730 nm in the RGB spectrum.Toward theaim to segment texture-less tissue types,this data was used within a two-stage deep learning model.Results The accuracy of the network was measured using dice coefficient score.The average segmentationaccuracy for the tissue-type articular cruciate ligament(ACL)was 0.6625,for the tissue-type bone was 0.84,and for the tissue-type meniscus was 0.565.For the analysis,we excluded extremely poor quality of frames.Here,a frame is considered extremely poor quality when more than 50%of any tissue structures are over-orunderexposed due to nonuniform light exposure.Additionally,when only high quality of frames was consideredduring the training and validation stage,the average bone segmentation accuracy improved to 0.92 and theaverage ACL segmentation accuracy reached 0.73.These two tissue types,namely,femur bone and ACL,have ahigh importance in arthroscopy for tissue tracking.Comparatively,the previous work based on RGB data achieveda much lower average accuracy for femur,tibia,ACL,and meniscus of 0.78,0.50,0.41,and 0.43 using U-Net and0.79,0.50,0.51,and 0.48 using U-Net++.From this analysis,it is clear that our multispectral method outperformsthe previously proposed methods and delivers a much better solution in achieving automatic arthroscopic scenesegmentation.Conclusion The method was based on the deep learning model and requires a reconstructed surface reflectance.It could provide tissue awareness in an intraoperative manner that has a high potential to improve surgicalprecisions.It could be applied to other minimally invasive surgeries as an online segmentation tool for training,aiding,and guiding the surgeons as well as image-guided surgeries.Shahnewaz Ali Ross Crawford Ajay K.Pandey 2023Intelligent Medicine2023,3,4:0
17First record of stable isotopes(δ^(13)C, δ^(18)O) and element ratios(Mg/Ca, Sr/Ca) of Middle to Late Jurassic belemnites from the Indian Himalayas and their potential for palaeoenvironmental reconstructions显示文摘Middle to Late Jurassic belemnites from the Spiti and Zanskar valleys in the Indian Himalayas were used for stable isotope(δ^(13)C, δ^(18)O) and element(Mg/Ca, Sr/Ca) analyses. Although the Himalayan orogeny deformed and altered a large portion of the collected fossils, cathodoluminescence and scanning electron microscopy in combination with analyses of iron and manganese contents allowed the identification of belemnites believed to still retain their original chemical composition. Results indicate a long-term temperature decrease from the Middle Callovian–Oxfordian to the Tithonian, which is proposed to have been caused by a concomitant drift of eastern Gondwana into higher palaeolatitudes. Reconstructed absolute temperatures depend on the used equation and assumed δ^(18)O value of seawater, but most likely varied between 17.6 ℃ to 27.6℃ in the Kimmeridgian and Tithonian with average values between 22 ℃ to 24 ℃. This way, temperatures were similar to slightly warmer than today at comparable latitudes. 18Evaluation of reference evapotranspiration methods for the northeastern region of India显示文摘The study planed to identify a suitable alternative to the FAO 56 Penman-Monteith(FAO56PM)equation for calculating reference evapotranspiration(ET_(0))from chosen te mperature and radiation based models utilizing monthly meteorological data from 30 destinations in diverse agro-ecologial regions of the Northeast(NE)India ie,Assam Bengal Plain(ABP),eastern Himalaya(EH),and the northeastern hilly(NEH)region.Radiation-based IRMAK3 most appropriate in the ABP(weighted root mean square deviation,WRMSD=0.17 mm d^(-1),r^(2)=0.98,for Nagrakata),and TURC model being in the first three rank of most of the sites,with the lowest error and highest correlation in NEH(WRMSD=0.10 mm d^(-1),r^(2)=0.92,for Shillong),and EH(WRMSD=0.23 mm d^(-1),r^(2)=-0.95,for Gangtok).Findings reveal that IRMAK3 and TURC models performed equally well and were observed to be the best among selected modets for the majority of stations followed by FAO24 Blaney-Criddle(FAO24BC),and 1957MAKK Pair-wise regession equations were developed for preferred FAO56PM ET_(0) estimates to ET_(0) estimates by alternative methods.Cross-correlation of eighteen chose methods demonstrated that the five equations(i.e.four radiation-and one temperature-based)performed eceptionally well when contrasted with the FAO56PM model,thus being advised for assessing ET_(0)。under limiting data conditions as have yielded a better estimate of ET_(0) with a small error.Pankaj K.Pandey Parmendra PDabral Vanita Pandey 2016International Soil and Water Conservation Research2016,4,1:0

20Seismic stratigraphy and the sedimentation history in the Laxmi Basin of the eastern Arabian Sea:Constraints from IODP Expedition 355显示文摘Detailed interpretation of seismic stratigraphic sequences in the Laxmi Basin of the eastern Arabian Sea are presented in this study using closely spaced high resolution multi-channel seismic(MCS)data.Our stratigraphic interpretation is further corroborated using recent drilling results in the Laxmi Basin,derived from the long sediment cores collected during International Ocean Discovery Program(IODP)Expedition 355.Integrated core-log interpretation discussed in the present study,offer important insights about the lithostratigraphic variations in this region.Analyses of multi-channel seismic reflection data reveal five depositional sequences(ranging from Paleocene to Recent)that led to the development of this marginal basin since the Cenozoic period.Regional igneous basement is successfully imaged,which was also validated by deep sea coring during the IODP Expedition 355.In the present study,we primarily focus on the post-rift sedimentation in the Laxmi Basin and its possible mechanisms.Our detailed interpretation in the prevailing tectonic framework of the basin suggests that near-shelf oldest volcaniclastic sedimentation immediately overlying the acoustic basement is linked to the onset of India-Madagascar and India-Seychelles rifting activities during the Late Cretaceous period.Eventually,during the Early-Mid to Late Miocene,the basin received maximum sedimentation dominantly through an extensive mass transport mechanism implying possible large-scale deformation on the Indian shelf.Subsequent sediment input to the basin appears to have been fed variably via the Indus Fan as well as coastal discharge from the Indian mainland.The total sediment thickness in the Laxmi Basin ranges from 1.1 to 3.5 km.New stratigraphic information and sediment isopach maps presented here provide vital information about syn-and post-rift sedimentation pattern in the region and their long term tectonic implications.Nisha Nair Dhananjai K.Pandey Anju Pandey R.Prerna 2021Geoscience Frontiers2021,12,3:0
