1An invasive zone in human liver cancer identified by Stereo-seq promotes hepatocyte–tumor cell crosstalk,local immunosuppression and tumor progression显示文摘Dissecting and understanding the cancer ecosystem,especially that around the tumor margins,which have strong implications for tumor cell infiltration and invasion,are essential for exploring the mechanisms of tumor metastasis and developing effective new treatments.Using a novel tumor border scanning and digitization model enabled by nanoscale resolution-SpaTial Enhanced REsolution Omics-sequencing(Stereo-seq),we identified a 500µm-wide zone centered around the tumor border in patients with liver cancer,referred to as“the invasive zone”.We detected strong immunosuppression,metabolic reprogramming,and severely damaged hepatocytes in this zone.We also identified a subpopulation of damaged hepatocytes with increased expression of serum amyloid A1 and A2(referred to collectively as SAAs)located close to the border on the paratumor side.Overexpression of CXCL6 in adjacent malignant cells could induce activation of the JAK-STAT3 pathway in nearby hepatocytes,which subsequently caused SAAs’overexpression in these hepatocytes.Furthermore,overexpression and secretion of SAAs by hepatocytes in the invasive zone could lead to the recruitment of macrophages and M2 polarization,further promoting local immunosuppression,potentially resulting in tumor progression.Clinical association analysis in additional five independent cohorts of patients with primary and secondary liver cancer(n=423)showed that patients with overexpression of SAAs in the invasive zone had a worse prognosis.Further in vivo experiments using mouse liver tumor models in situ confirmed that the knockdown of genes encoding SAAs in hepatocytes decreased macrophage accumulation around the tumor border and delayed tumor growth.The identification and characterization of a novel invasive zone in human cancer patients not only add an important layer of understanding regarding the mechanisms of tumor invasion and metastasis,but may also pave the way for developing novel therapeutic strategies for advanced liver cancer and other solid tumors.Liang Wu Jiayan Yan Yinqi Bai Feiyu Chen Xuanxuan Zou Jiangshan Xu Ao Huang Liangzhen Hou Yu Zhong Zehua Jing Qichao Yu Xiaorui Zhou Zhifeng Jiang Chunqing Wang Mengnan Cheng Yuan Ji Yingyong Hou Rongkui Luo Qinqin Li Liang Wu Jianwen Cheng Pengxiang Wang Dezhen Guo Waidong Huang Junjie Lei Shang Liu Yizhen Yan Yiling Chen Sha Liao Yuxiang Li Haixiang Sun Na Yao Xiangyu Zhang Shiyu Zhang Xi Chen Yang Yu Yao Li Fengming Liu Zheng Wang Shaolai Zhou Huanming Yang Shuang Yang Xun Xu Longqi Liu Qiang Gao Zhaoyou Tang Xiangdong Wang Jian Wang Jia Fan Shiping Liu Xinrong Yang Ao Chen Jian Zhou 2023Cell Research2023,33,8:1
2Computational Approaches and Challenges in Spatial Transcriptomics显示文摘The development of spatial transcriptomics(ST)technologies has transformed genetic research from a single-cell data level to a two-dimensional spatial coordinate system and facilitated the study of the composition and function of various cell subsets in different environments and organs.The large-scale data generated by these ST technologies,which contain spatial gene expression information,have elicited the need for spatially resolved approaches to meet the requirements of computational and biological data interpretation.These requirements include dealing with the explosive growth of data to determine the cell-level and gene-level expression,correcting the inner batch effect and loss of expression to improve the data quality,conducting efficient interpretation and in-depth knowledge mining both at the single-cell and tissue-wide levels,and conducting multi-omics integration analysis to provide an extensible framework toward the in-depth understanding of biological processes.However,algorithms designed specifically for ST technologies to meet these requirements are still in their infancy.Here,we review computational approaches to these problems in light of corresponding issues and challenges,and present forward-looking insights into algorithm development.Shuangsang Fang Bichao Chen Yong Zhang Haixi Sun Longqi Liu Shiping Liu Yuxiang Li Xun Xu 2023Genomics, Proteomics & Bioinformatics2023,21,1:0
3Fuzzy cluster analysis of water mass in the western Taiwan Strait in spring 2019显示文摘The classification of the springtime water mass has an important influence on the hydrography,regional climate change and fishery in the Taiwan Strait.Based on 58 stations of CTD profiling data collected in the western and southwestern Taiwan Strait during the spring cruise of 2019,we analyze the spatial distributions of temperature(T)and salinity(S)in the investigation area.Then by using the fuzzy cluster method combined with the T-S similarity number,we classify the investigation area into 5 water masses:the Minzhe Coastal Water(MZCW),the Taiwan Strait Mixed Water(TSMW),the South China Sea Surface Water(SCSSW),the South China Sea Subsurface Water(SCSUW)and the Kuroshio Branch Water(KBW).The MZCW appears in the near surface layer along the western coast of Taiwan Strait,showing low-salinity(<32.0)tongues near the Minjiang River Estuary and the Xiamen Bay mouth.The TSMW covers most upper layer of the investigation area.The SCSSW is mainly distributed in the upper layer of the southwestern Taiwan Strait,beneath which is the SCSUW.The KBW is a high temperature(core value of 26.36℃)and high salinity(core value of 34.62)water mass located southeast of the Taiwan Bank and partially in the central Taiwan Strait.Zhiyuan Hu Jia Zhu Longqi Yang Zhenyu Sun Xin Guo Zhaozhang Chen Linfeng Huang 2023Acta Oceanologica Sinica2023,42,12:0
4Sectional characteristics of temperature, salinity and density off the central Zhejiang coast in the spring of 2016显示文摘In this study, the sectional characteristics of temperature, salinity and density off the central Zhejiang coast were analyzed using three sections of observational data in the spring of 2016. 6Comparison for ecological economic performance of Chinese sea perch(Lateolabrax Maculatus)under different aquaculture systems显示文摘Chinese sea perch(Lateolabrax Maculatus)is one of the main marine fish culture species in China,its green development has received increasing attention and its ecological economic study is rare.Based on field survey,this paper takes water pollution tax of China as conversion indicator for aquaculture eutrophication to simulate aquaculture waste fee for further analyzing the ecological impact of Chinese sea perch’s aquaculture.For data analysis,data envelopment analysis model has been used.The comparison for Chinese sea perch’s economic performance and ecological economic performance under its main aquaculture systems has been done.The results show that:1.The simulated waste fee has no significant impact for the comparison.2.Ranking for ecological economic performance’s ecological economic,technical and scale efficiency is as follow:pond farming,offshore cage culture and cage culture.3.Offshore cage culture is the only system presenting positive increase for ecological economic performance,which makes its aquaculture activity more sustainable than other systems.4.The key point of green development is to maximize the ecological economic efficiency of main aquaculture systems.Thus,offshore cage culture is the most sustainable aquaculture system among China’s current marine fish culture systems,and other systems need innovation for achieving the green development of China’s aquaculture.Zhiyi Zhang Xiu Fang Longqi Sun 2022Aquaculture and Fisheries2022,7,6:0
