| 1 | Population Genomic Analysis and De Novo Assembly Reveal the Origin of Weedy Rice as an Evolutionary Game显示文摘Crop weediness,especially that of weedy rice(Oryza sativa f.spontanea),remains mysterious.Weedy rice possesses robust ecological adaptability;however,how this strain originated and gradually formed proprietary genetic features remains unclear?Here,we demonstrate that weedy rice at Asian high latitudes(WRAH)is phylogenetically well defined and possesses unselected genomic characteristics in many divergence regions between weedy and cultivated rice.We also identified novel quantitative trait loci underlying weedy-specific traits,and revealed that a genome block on the end of chromosome 1 is associated with rice weediness.To identify the genomic modifications underlying weedy rice evolution,we generated the first de novo assembly of a high-quality weedy rice genome(WR04-6),and conducted a comparative genomics study between WR04-6 with other rice reference genomes.Multiple lines of evidence,including the results of demographic scenario comparisons,suggest that differentiation between weedy rice and cultivated rice was initiated by genetic improvement of cultivated rice and that the essence of weediness arose through semi-domestication.A plant height model further implied that the origin of WRAH can be modeled as an evolutionary game and indicated that strategy-based selection driven by fitness shaped its genomic diversity. | Jian Sun Dianrong Ma Liang Tang Minghui Zhao Guangchen Zhangh Wenjia Wang Jiayu Song Xiang Li Zimeng Liu Wenxing Zhang Quan Xu Yuncheng Zhou Jianzhong Wu Toshio Yamamoto Fei Dai Yan Lei Song Li Gang Zhou Hongkun Zheng Zhengjin Xu Wenfu Chen | 2019 | Molecular Plant2019,12,5: | 9 |

| 3 | Development of a method to quantify total and free irinotecan and 7-ethyl-10-hydroxycamptothecin(SN-38) for pharmacokinetic and bio-distribution studies after administration of irinotecan liposomal formulation显示文摘In 2015,liposomal formulation of irinotecan(ONIVYDE)has been approved by FDA and widely applied in the treatment of pancreatic cancer.ONIVYDE is a novel liposome formulation,entrapping CPT-11 in the aqueous core of vesicles using a modified gradient loading method.Due to toxicity concerns,it is essential to explore a rapid and reliable method to effectively isolate and quantify the non-liposomal,namely,free CPT-11and total CPT-11 in plasma.This study focuses on separation of non-liposomal CPT-11,evaluation of the pharmacokinetics of free CPT-11 and total CPT-11 and bio-distribution after intravenous administration of CPT-11 liposome.Free CPT-11 in plasma was separated by solid-phase extraction(SPE).The amount of total CPT-11 and main metabolite 7-ethyl-10-hydroxycamptothecin(SN-38)in plasma was quantified by ultra-performance liquid chromatography–MS/MS.The calibration curves fitted well and lower limit of quantitation for SN-38,free CPT-11,total CPT-11 and CPT-11 in tissue and were 5 ng/ml,10 ng/ml,4.44 ng/ml and 25 ng/ml respectively.The recoveries,precision and accuracy of the method appear satisfactory.Using this method,the pharmacokinetics and bio-distribution of CPT-11 liposome formulation after an intravenous dose of 2.5 mg/kg were then investigated. | Wenqian Yang Zimeng Yang Jieru Liu Dan Liu Yongjun Wang | 2019 | Asian Journal of Pharmaceutical Sciences2019,14,6: | 2 |

| 13 | Automatic Sleep Staging Algorithm Based on Random Forest and Hidden Markov Model显示文摘In the field of medical informatics,sleep staging is a challenging and timeconsuming task undertaken by sleep experts.According to the new standard of the American Academy of Sleep Medicine(AASM),the stages of sleep are divided into wakefulness(W),rapid eye movement(REM)and non-rapid eye movement(NREM)which includes three sleep stages(N1,N2 and N3)that describe the depth of sleep.This study aims to establish an automatic sleep staging algorithm based on the improved weighted random forest(WRF)and Hidden Markov Model(HMM)using only the features extracted from double-channel EEG signals.The WRF classification model focuses on reducing the bias of the imbalance data,while the HMM model focuses on improving the detection rate of sleep staging through the relationship between adjacent sleep stages.In particular,the improved weighted RF classification model can increase the recognition rate of the N1 stage.In addition,the method of removing features with low variance is used to select meaningful and contributing feature parameters for model training.This is an innovative content of this paper.The sleep EEG data are first segmented into 30 s epochs,and the feature parameters of the epoch data are extracted from the double-channel by applying continuous wavelet packet transform(WPT).Each epoch is then segmented into 29 subepochs of 2 s long with 1 s overlap,and the frequency domain features and statistical features of each subepoch are extracted.The performance of the proposed method is tested by evaluating the accuracy(AC),Kappa coefficient,Recall(R),Precision(P)and F1-score(F1).In the Sleep-EDF database,the overall AC and Kappa coefficient obtained by WRF are 93.20%and 0.890,respectively using the subject-non-independent test.In the 10 sc*and 10 st*Sleep-EDF Expanded database,the overall AC and Kappa coefficient obtained by proposed method are 91.97%and 0.874,respectively using the subject-independent test.The best AC and Kappa coefficient of single subject can reach 96.3%and 0.912,respectively.Experimental results show that the performance of the proposed method is competitive with the most current methods and results,and the recognition rate of N1 stage is significantly improved. | Junbiao Liu Duanpo Wu Zimeng Wang Xinyu Jin Fang Dong Lurong Jiang Chenyi Cai | 2020 | Computer Modeling in Engineering & Sciences2020,,4: | 0 |

| 15 | 3D hypothesis clustering for cross-view matching in multiperson motion capture显示文摘We present a multiview method for markerless motion capture of multiple people. The main challenge in this problem is to determine crossview correspondences for the 2 D joints in the presence of noise. We propose a 3 D hypothesis clustering technique to solve this problem. The core idea is to transform joint matching in 2 D space into a clustering problem in a 3 D hypothesis space. In this way, evidence from photometric appearance, multiview geometry, and bone length can be integrated to solve the clustering problem efficiently and robustly. Each cluster encodes a set of matched 2 D joints for the same person across different views, from which the 3 D joints can be effectively inferred. We then assemble the inferred 3 D joints to form full-body skeletons for all persons in a bottom–up way. Our experiments demonstrate the robustness of our approach even in challenging cases with heavy occlusion,closely interacting people, and few cameras. | 16 | Time-restricted feeding downregulates cholesterol biosynthesis program via RORγ-mediated chromatin modification in porcine liver organoids显示文摘Background: Time-restricted feeding(TRF) is a dieting strategy based on nutrients availability and diurnal rhythm,shown to improve lipid metabolism efficiency. We have demonstrated previously that retinoic acid-related(RAR)orphan receptor(ROR) γ is the primary transcription factor controlling cholesterol(CHO) biosynthesis program of animals. However, the functional role of RORγ in liver physiology of pigs in response to TRF has not been determined, largely due to the lack of functional models and molecular tools. In the present study, we established porcine liver organoids and subjected them to restricted nutrients supply for 10-h during the light portion of the day.Results: Our results showed that TRF regimen did not alter hepatocyte physiology, including unchanged cell viability, caspase 3/7 enzyme activity and the gene signature of cell proliferation in porcine liver organoids,compared to the control group(P > 0.05). Furthermore, we found that TRF downregulated the hepatic CHO biosynthesis program at both mRNA and protein levels, along with the reduced cellular CHO content in porcine liver organoids(P < 0.05). Using unbiased bioinformatic analysis of a previous ChIP-seq data and ChIP-qPCR validation, we revealed RORγ as the predominant transcription factor that responded to TRF, amongst the 12 targeted nuclear receptors(NRs)(P < 0.05). This was likely through RORγ direct binding to the MVK gene(encoding mevalonate kinase).
