1Identification,bioinformatic analysis and expression profiling of candidate mRNA-like non-coding RNAs in Sus scrofa显示文摘Messenger RNA-like non-coding RNAs(mlncRNAs) are a newly identified group of non-coding RNAs(ncRNAs) that may be in-volved in a number of critical cellular events.In this study,93 candidate porcine mlncRNAs were obtained by computational prediction and screening,among which 72 were mapped to the porcine genome.Further analysis of 8 representative candidates revealed that these mlncRNA candidates are not highly conserved among species.Remarkably,one of the candidates,sTF35495,was found to be precursor of a putative porcine microRNA.By RACE PCR,we determined that the full length of sTF35495 was 3 kb.The protein-coding potential of this RNA was tested in silico with no significant finding.Semi-quantitative RT-PCR analysis of the subgroup of 8 candidates revealed two distinct expression profiles and two molecules were further validated by real-time PCR.The predicted pre-microRNA sequence in this study provides a potentially interesting insight into the in vivo function of porcine mlncRNAs and our findings suggest that they play key biological roles in Sus scrofa.Bang Xiao Xingju Zhang Yong Li Zhonglin Tang Shulin Yang Yulian Mu Wentao Cui Hong Ao Kui Li 2009Journal of Genetics and Genomics2009,36,12:7
2Effect of the distributor plugging ways on fluidization quality and particle stratification in air dense medium fluidized bed显示文摘Gas-solid fluidized bed separation is a highly efficient and clean technique for coal separation,and can effectively remove ash and sulfur contained gangue minerals from coal.However,the fine coal plugging distributor often leads to uneven fluidization and affects the separation effect.In this paper,different plugging ways were designed to study their effects on the fluidization characteristics and particle mixing.It was found that when the plugging phenomenon occurs,the minimum fluidization velocity of the fluidized bed gradually decreases as the plugging area enlarges.The difference between the top and the bottom of the bed minimum fluidization velocity increases accordingly,and a“stagnation phenomenon”occurs in the bed.The standard deviation of pressure fluctuations at the top of the bed is smaller than that at the bottom of the bed,which is the opposite of normal conditions.As the area of the plugging increases,the dead zone on the side wall of the fluidized bed significantly increases.The size of the dead zone is rapid reducing at the initial stage.It was noticed that the stratification of the low-density products is particularly affected by plugging,whereas the stratification of high-density products is not obviously influenced by certain conditions.Zhonglin Gao Xuesen Chai Enhui Zhou Ying Jia Chenlong Duan Ligang Tang 2020International Journal of Mining Science and Technology2020,30,6:7

4Coordinated transcriptional and post-transcriptional epigenetic regulation during skeletal muscle development and growth in pigs显示文摘Background:N6-methyladenosine(m^(6)A)and DNA 5-methylcytosine(5mC)methylation plays crucial roles in diverse biological processes,including skeletal muscle development and growth.Recent studies unveiled a potential link between these two systems,implicating the potential mechanism of coordinated transcriptional and post-transcrip-tional regulation in porcine prenatal myogenesis and postnatal skeletal muscle growth.Methods:Immunofluorescence and co-IP assays were carried out between the 5mC writers and m^(6)A writers to investigate the molecular basis underneath.Large-scale in-house transcriptomic data were compiled for applying weighted correlation network analysis(WGCNA)to identify the co-expression patterns of m^(6)A and 5mC regulators and their potential role in pig myogenesis.Whole-genome bisulfite sequencing(WGBS)and methylated RNA immu-noprecipitation sequencing(MeRIP-seq)were performed on the skeletal muscle samples from Landrace pigs at four postnatal growth stages(days 30,60,120 and 180).Results:Significantly correlated expression between 5mC writers and m^(6)A writers and co-occurrence of 5mC and m^(6)A modification were revealed from public datasets of C2C12 myoblasts.The protein-protein interactions between the DNA methylase and the m^(6)A methylase were observed in mouse myoblast cells.Further,by analyzing tran-scriptome data comprising 81 pig skeletal muscle samples across 27 developmental stages,we identified a 5mC/m^(6)A epigenetic module eigengene and decoded its potential functions in pre-or post-transcriptional regulation in postnatal skeletal muscle development and growth of pigs.Following integrative multi-omics analyses on the WGBS methylome data and MeRIP-seq data for both m^(6)A and gene expression profiles revealed a genome/transcriptome-wide correlated dynamics and co-occurrence of 5mC and m^(6)A modifications as a consequence of 5mC/m^(6)A crosstalk in the postnatal myogenesis progress of pigs.Last,we identified a group of myogenesis-related genes collaboratively regulated by both 5mC and m^(6)A modifications in postnatal skeletal muscle growth in pigs.Conclusions:Our study discloses a potential epigenetic mechanism in skeletal muscle development and provides a novel direction for animal breeding and drug development of related human muscle-related diseases.Du Zhang Shumei Wu Xinxin Zhang Shuqiang Ren Zhonglin Tang Fei Gao 2023Journal of Animal Science and Biotechnology2023,14,2:0
5Identifying spatiotemporal information of the point pollutant source indoors based on the adjoint-regularization method显示文摘Fast and accurate identification of the pollutant source location and release rate is important for improving indoor air quality.From the perspective of public health,identification of the airborne pathogen source in public buildings is particularly important for ensuring people’s safety and health.The existing adjoint probability method has difficulty in distinguishing the temporal source,and the optimization algorithm can only analyze a few potential sources in space.This study proposed an algorithm combining the adjoint-pulse and regularization methods to identify the spatiotemporal information of the point pollutant source in an entire room space.We first obtained a series of source-receptor response matrices using the adjoint-pulse method in the room based on the validated CFD model,and then used the regularization method and composite Bayesian inference to identify the release rate and location of the dynamic pollutant source.The results showed that the MAPEs(mean absolute percentage errors)of estimated source intensities were almost less than 15%,and the source localization success rates were above 25/30 in this study.This method has the potential to be used to identify the airborne pathogen source in public buildings combined with sensors for disease-specific biomarkers.Yuanqi Jing Fei Li Zhonglin Gu Shibo Tang 2023Building Simulation2023,16,4:0
6Haplotype variation and KASP markers for SiPSY1-A key gene controlling yellow kernel pigmentation in foxtail millet显示文摘Carotenoid biosynthesis and accumulation are important in determining nutritional and commercial value of crop products.Yellow pigmentation of mature kernels caused by carotenoids is considered a vital quality trait in foxtail millet,an ancient and widely cultivated cereal crop across the world.Genomic regions associated with yellow pigment content(YPC),lutein and zeaxanthin in foxtail millet grains were identified by genome-wide association analysis(GWAS),and SiPSY1(Phytoene synthase 1 which regulates formation of the 40-carbon backbone of carotenoids)was confirmed as the main contributor to all three components by knockout and overexpression analysis.SiPSY1 was expressed in seedlings,leaves,panicles,and mature seeds,and was subcellularly localized to chloroplasts.Transcription of SiPSY1 in 15 DAP immature grains was responsible for YPC in mature seeds.Selection of SiPSY1 combined with increased YPC in mature grains during domestication of foxtail millet was confirmed.Haplotype analysis suggested that expression level of SiPSY1 could be a selection target for future breeding programs,and a KASP marker was developed for selection of favorable SiPSY1 alleles in breeding.The results of this work will benefit nutritional and commercial improvement of foxtail millet varieties,as well as other cereal crops.Rongjun Zuo Yanyan Zhang Yanbing Yang Chunfang Wang Hui Zhi Linlin Zhang Sha Tang Yanan Guan Shunguo Li Ruhong Cheng Zhonglin Shang Guanqing Jia Xianmin Diao 2023The Crop Journal2023,11,6:0
7Genome-wide association study identifies 12 new genetic loci associated with growth traits in pigs显示文摘Growth traits are among the most important economic traits in pigs and are regulated by polygenes with complex regulatory mechanisms.As the major indicators of growth performance,the backfat thickness(BFT),loin eye area(LEA),and days to 100 kg(D100)traits are commonly used to the genetics improvement in pigs.However,the available genetic markers for these traits are limited.To uncover novel loci and candidate genes associated with growth performance,we collected the phenotypic information of BFT,LEA,and D100 in 1,186 pigs and genotyped all these individuals using the Neogen GGP porcine 80K BeadChip.We performed a genome-wide association study(GWAS)using 4 statistical models,including mixed linear models(MLM),fixed and random model circulating probability unification(FarmCPU),settlement of MLM under progressively exclusive relationships(SUPER),Bayesian-information and linkage-disequilibrium Iteratively nested keyway(Blink),and identified 5,3,and 6 high-confidence single nucleotide polymorphisms(SNPs)associated with BFT,LEA,and D100,respectively.Variant annotation and quantitative trait locus(QTL)mapping analysis suggested that6 genes(SKAP2,SATB1,PDE7B,PPP1R16B,WNT3,and WNT9B)were potentially associated with growth performance in pigs.Transcriptome analysis suggested that the expression of Src Kinase Associated Phosphoprotein 2(SKAP2)was higher in prenatal muscles than in postnatal muscles,and the expression of Phosphodiesterase 7B(PDE7B)continuously increased during the prenatal stages and gradually decreased after birth,implying their potential roles in prenatal skeletal muscle development.Overall,this study provides new candidate loci and genes for the genetic improvement of pigs.Mu Zeng Binhu Wang Lei Liu Yalan Yang Zhonglin Tang 2024Journal of Integrative Agriculture2024,23,1:0
8MiR-743a-5p regulates differentiation of myoblast by targeting Mob1b in skeletal muscle development and regeneration显示文摘The microRNAs (miRNAs) play an important role in regulating myogenesis by targeting mRNA. However, the understanding of miRNAs in skeletal muscle development and diseases is unclear. In this study, we firstly performed the transcriptome profiling in differentiating C2C12 myoblast cells. Totally, we identified 187 miRNAs and 4260 mRNAs significantly differentially expressed that were involved in myoblast differentiation. We carried out validation of microarray data based on 5 mRNAs and 5 miRNAs differentially expressed and got a consistent result. Then we constructed and validated the significantly up- and down-regulated mRNA-miRNA interaction networks. Four interaction pairs (miR-145a-5p-Fscn1, miR-200c-5p-Tmigd1, miR-27a-5p-Sln and miR-743a-5p-Mob1b) with targeted relationships in differentiated myoblast cells were demonstrated. They are all closely related to myoblast development. Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) analysis indicated cell cycle signals important for exploring skeletal muscle development and disease. Functionally, we discovered that miR-743a targeting gene Mps One Binder Kinase Activator-Like 1B (Mob1b) gene in differentiated C2C12. The up-regulated miR-743a can promote the differentiation of C2C12 myoblast. While the down-regulated Mob1b plays a negative role in differentiation. In addition, the expression profile of miR-743a and Mob1b are consistent with skeletal muscle recovery after Cardiotoxin (CTX) injury. Our study revealed that miR-743a-5p regulates myoblast differentiation by targeting Mob1b involved in skeletal muscle development and regeneration. 9Single-cell analysis reveals the lncRNA-MEG3/miRNA-133a-3p/PRRT2 axis regulates skeletal muscle regeneration and myogenesis显示文摘Skeletal muscle is the largest motor and metabolic organ of the body, which has a robust capacity for regeneration following injury or disease. Delayed regeneration after skeletal muscle injury reduces muscle contractility and leads to dysfunction of innervation. Therefore, identifying the regulation components in skeletal muscle regeneration and determining their molecular mechanisms are important to discover novel therapeutic markers for muscular diseases. Long non-coding RNA (LncRNA) has been implicated in skeletal muscle regeneration. Recent developed single-cell RNA sequencing (scRNA-seq) provides a higher resolution of cellular differences than bulk RNA-seq. Here, we re-analyzed single-cell transcriptomes data of skeletal muscle regeneration and identified lncRNA maternally expressed gene 3 (lncRNA-MEG3) was highly expressed in muscle satellite cells (MuSCs). Further study showed that lncRNA-MEG3 regulates skeletal muscle regeneration via sponging miR-133a-3p to regulate proline-rich transmembrane protein 2 (PRRT2) expression level.
