1Estimation of inbreeding and identification of regions under heavy selection based on runs of homozygosity in a Large White pig population显示文摘Background: Runs of homozygosity(ROHs) are homozygous segments of the genome where the two haplotypes inherited from the parents are identical. The current availability of genotypes for a very large number of single nucleotide polymorphisms(SNPs) is leading to more accurate characterization of ROHs in the whole genome. Here,we investigated the occurrence and distribution of ROHs in 3,692 Large White pigs and compared estimates of inbreeding coefficients calculated based on ROHs(FROH), homozygosity(FHOM), genomic relationship matrix(FGRM)and pedigree(FPED). Furthermore, we identified genomic regions with high ROH frequencies and annotated their candidate genes.Results: In total, 176,182 ROHs were identified from 3,569 animals, and all individuals displayed at least one ROH longer than 1 Mb. The ROHs identified were unevenly distributed on the autosomes. The highest and lowest coverages of Sus scrofa chromosomes(SSC) by ROH were on SSC14 and SSC13, respectively. The highest pairwise correlation among the different inbreeding coefficient estimates was 0.95 between FROH_totaland FHOM, while the lowest was-0.083 between FGRMand FPED. The correlations between FPEDand FROHusing four classes of ROH lengths ranged from 0.18 to 0.37 and increased with increasing ROH length, except for ROH > 10 Mb. Twelve ROH islands were located on four chromosomes(SSC1, 4, 6 and 14). These ROH islands harboured genes associated with reproduction, muscular development, fat deposition and adaptation, such as SIRT1, MYPN, SETDB1 and PSMD4.Conclusion: FROHcan be used to accurately assess individual inbreeding levels compared to other inbreeding coefficient estimators. 2Pitting corrosion of 2Cr13 stainless steel in deep-sea environment显示文摘Pitting corrosion of 2Cr13 stainless steel was investigated by deep-sea exposure test at various depths of 500 m,800 m and 1200 m in the South China Sea for 4 months.With the aid of electrochemical measurements in simulated deep-sea environments and grey relational analysis,the influence of deepsea environments on passive film and the mechanism of pitting corrosion were discussed.The results indicated that with the increase of sea depth,pitting depth of 2Cr13 stainless steel increased,which can be attributed to the change of chemical composition and the degradation of pitting resistance of passive film.Film growth was greatly retarded in the condition of low seawater temperature and low dissolved oxygen content of deep sea,resulting in an unstable and vulnerable film.Pitting depth was most influenced by hydrostatic pressure,which can increase the adsorption and penetration of Cl-ion,and promote the proliferation of point defects in passive film,leading to rapid deconstruction of protective oxides of the film.Pitting sensitivity of 2Cr13 stainless steel increased eventually with the combination of accelerated dissolution and suppressed self-healing of passive film in deep sea.Xinhua Wang Lin Fan Kangkang Ding Likun Xu Weimin Guo Jian Hou Tigang Duan 2021Journal of Materials Science & Technology2021,,5:6
3Genome-wide identification of RNA editing in seven porcine tissues by matched DNA and RNA high-throughput sequencing显示文摘Background: RNA editing is a co/posttranscriptional modification mechanism that increases the diversity of transcripts, with potential functional consequences. The advent of next-generation sequencing technologies has enabled the identification of RNA edits at unprecedented throughput and resolution. However, our knowledge of RNA editing in swine is still limited.Results: Here, we utilized RES-Scanner to identify RNA editing sites in the brain, subcutaneous fat, heart, liver,muscle, lung and ovary in three 180-day-old Large White gilts based on matched strand-specific RNA sequencing and whole-genome resequencing datasets. In total, we identified 74863 editing sites, and 92.1% of these sites caused adenosine-to-guanosine(A-to-G) conversion. Most A-to-G sites were located in noncoding regions and generally had low editing levels. In total, 151 A-to-G sites were detected in coding regions(CDS), including 94 sites that could lead to nonsynonymous amino acid changes. We provide further evidence supporting a previous observation that pig transcriptomes are highly editable at PRE-1 elements. The number of A-to-G editing sites ranged from 4155(muscle) to 25001(brain) across the seven tissues. The expression levels of the ADAR enzymes could explain some but not all of this variation across tissues. The functional analysis of the genes with tissuespecific editing sites in each tissue revealed that RNA editing might play important roles in tissue function.Specifically, more pathways showed significant enrichment in the fat and liver than in other tissues, while no pathway was enriched in the muscle.Conclusions: This study identified a total of 74863 nonredundant RNA editing sites in seven tissues and revealed the potential importance of RNA editing in tissue function. 4Allelic Analyses of the Arabidopsis YUC1 Locus Reveal Residues and Domains Essential for the Functions of YUC Family of Flavin Monooxygenases显示文摘Flavin monooxygenases(FMOs) play critical roles in plant growth and development by synthesizing auxin and other signaling molecules.However,the structure and function relationship within plant FMOs is not understood.Here we defined the important residues and domains of the Arabidopsis YUC1 FMO,a key enzyme in auxin biosynthesis.We previously showed that simultaneous inactivation of YUC1 and its homologue YUC4 caused severe defects in vascular and floral development.We mutagenized the yuc4 mutant and screened for mutants with phenotypes similar to those of yuc1 yuc4 double mutants.Among the isolated mutants,five of them contained mutations in the YUC1 gene.Interestingly,the mutations identified in the new yuc1 alleles were concentrated in the two GXGXXG motifs that are highly conserved among the plant FMOs.One such motif presumably binds to flavin adenine dinucleotide(FAD) cofactor and the other binds to nicotinamide adenine dinucleotide phosphate(NADPH).We also identified the Ser139 to Phe conversion in yuc1,a mutation that is located between the two nucleotide-binding sites.By analyzing a series of yuc1 mutants,we identified key residues and motifs essential for the functions of YUC1 FMO.Xianhui Hou Sainan Liu Florencia Pierri Xinhua Dai Li-Jia Qu Yunde Zhao 2011Journal of Integrative Plant Biology2011,53,1:4
5The landscape of chromatin accessibility in skeletal muscle during embryonic development in pigs显示文摘Background:The development of skeletal muscle in pigs during the embryonic stage is precisely regulated by transcriptional mechanisms,which depend on chromatin accessibility.However,how chromatin accessibility plays a regulatory role during embryonic skeletal muscle development in pigs has not been reported.To gain insight into the landscape of chromatin accessibility and the associated genome-wide transcriptome during embryonic muscle development,we performed ATAC-seq and RNA-seq analyses of skeletal muscle from pig embryos at 45,70 and 100 days post coitus(dpc).Results:In total,21,638,35,447 and 60,181 unique regions(or peaks)were found across the embryos at 45 dpc(LW45),70 dpc(LW70)and 100 dpc(LW100),respectively.More than 91%of the peaks were annotated within−1 kb to 100 bp of transcription start sites(TSSs).First,widespread increases in specific accessible chromatin regions(ACRs)from embryos at 45 to 100 dpc suggested that the regulatory mechanisms became increasingly complicated during embryonic development.Second,the findings from integrated ATAC-seq and RNA-seq analyses showed that not only the numbers but also the intensities of ACRs could control the expression of associated genes.Moreover,the motif screening of stage-specific ACRs revealed some transcription factors that regulate muscle developmentrelated genes,such as MyoG,Mef2c,and Mef2d.Several potential transcriptional repressors,including E2F6,OTX2 and CTCF,were identified among the genes that exhibited different regulation trends between the ATAC-seq and RNA-seq data.Conclusions:This work indicates that chromatin accessibility plays an important regulatory role in the embryonic muscle development of pigs and regulates the temporal and spatial expression patterns of key genes in muscle development by influencing the binding of transcription factors.Our results contribute to a better understanding of the regulatory dynamics of genes involved in pig embryonic skeletal muscle development.Jingwei Yue Xinhua Hou Xin Liu Ligang Wang Hongmei Gao Fuping Zhao Lijun Shi Liangyu Shi Hua Yan Tianyu Deng Jianfei Gong Lixian Wang Longchao Zhang 2021Journal of Animal Science and Biotechnology2021,12,4:2

13Particle Sizes and Antibacterial Activity of Radix Astragalus and Radix Isatidis Ultrafine Powders显示文摘Using 9200 laser particle size analyzer and KYKY-2800 scanning electron microscope,particle sizes and cellular morphology of Radix Astragalus and Radix Isatidis ultrafine powders were observed. According to the results,the particle size of 89.1% of Radix Astragalus ultrafine powders ranged from 1.729 μm to 44. 938 μm,D_(50)=4.368 μm; t he particle size of 93.411% of Radix Isatidis ultrafine powders ranged from 1. 510 μm to 44. 938 μm,D50= 8.726 μm. Radix Astragalus and Radix Isatidis ultrafine powders were pulverized completely without intact cellular morphology. The antibacterial activity of Radix Astragalus and Radix Isatidis ultrafine powders against chicken-derived E. coli(O78) w as investigated. The results indicated that Radix Astragalus and Radix Isatidis ultrafine powders exhibited higher antibacterial activity against chicken-derived E. coli(O78) c ompared with the corresponding coarse powders. 15Design of hierarchical and mesoporous FeF_(3)/rGO hybrids as cathodes for superior lithium-ion batteries显示文摘Iron fluoride(FeF_(3)) is considered as a promising cathode material for Li-ion batteries(LIBs)due to its high theoretical capacity(712 mAh/g)with a 3 e-transfer.Herein,we have designed a strategy of hierarchical and mesoporous FeF_(3)/rG O hybrids for LIBs,where the hollow Fe F_(3) nanospheres are the main contributor to the specific capacity and the 2 D r GO nanosheets are the matrix elevating the electronic conductivity and buffering the volume expansion.The unique FeF_(3)/rGO hybrid can be rationally synthesized by a nonaqueous in-situ precipitation method,offering the merits of large specific surface area with rich active sites,fast transport channels for lithium ions,effective alleviation of volume expansion during cycles,and accelerating the electrochemical reaction kinetics.The Fe F_(3)/r GO hybrid electrode possesses a high initial discharge capacity of 553.9 m Ah/g at a rate of 0.5 C with 378 m Ah/g after 100 cycles,acceptable rate capability with 168 m Ah/g at 2 C,and feasible high-temperature operation(320 m Ah/g at 70℃).The superior electrochemical behaviors presented here demonstrates that the FeF_(3)/rGO hybrid is a potential electrode for LIBs,which may open up a new vision to design high-efficiency energy-storage devices such as LIBs based on transition metal fluorides.Jiale Lian Yang Wu Yichuan Guo Zhenyun Zhao Qinghua Zhang Yang Hou Lingxiang Chen Bin Lu Xinhua Pan Zhizhen Ye Jianguo Lu 2022Chinese Chemical Letters2022,33,8:0
16Associations of genome-wide structural variations with phenotypic differences in cross-bred Eurasian pigs显示文摘Background During approximately 10,000 years of domestication and selection,a large number of structural variations(SVs)have emerged in the genome of pig breeds,profoundly influencing their phenotypes and the ability to adapt to the local environment.SVs(≥50 bp)are widely distributed in the genome,mainly in the form of insertion(INS),mobile element insertion(MEI),deletion(DEL),duplication(DUP),inversion(INV),and translocation(TRA).While studies have investigated the SVs in pig genomes,genome-wide association studies(GWAS)-based on SVs have been rarely conducted.Results Here,we obtained a high-quality SV map containing 123,151 SVs from 15 Large White and 15 Min pigs through integrating the power of several SV tools,with 53.95%of the SVs being reported for the first time.These high-quality SVs were used to recover the population genetic structure,confirming the accuracy of genotyping.Potential functional SV loci were then identified based on positional effects and breed stratification.Finally,GWAS were performed for 36 traits by genotyping the screened potential causal loci in the F2 population according to their corresponding genomic positions.We identified a large number of loci involved in 8 carcass traits and 6 skeletal traits on chromosome 7,with FKBP5 containing the most significant SV locus for almost all traits.In addition,we found several significant loci in intramuscular fat,abdominal circumference,heart weight,and liver weight,etc.Conclusions We constructed a high-quality SV map using high-coverage sequencing data and then analyzed them by performing GWAS for 25 carcass traits,7 skeletal traits,and 4 meat quality traits to determine that SVs may affect body size between European and Chinese pig breeds.Wencheng Zong Jinbu Wang Runze Zhao Naiqi Niu Yanfang Su Ziping Hu Xin Liu Xinhua Hou Ligang Wang Lixian Wang Longchao Zhang 2024Journal of Animal Science and Biotechnology2024,15,1:0
17dBrms1 Acts as a Positive Regulator of Notch Signaling in Drosophila Wing显示文摘The highly conserved Notch signaling is precisely regulated at different steps in a series of developmental events. However, little is known about the regulation of Notch receptor at transcriptional level. Here, we demonstrate that dBrms1 is involved in regulating Notch signaling in Drosophila wing. We show that knockdown of dBrms1 by RNA interference(RNAi) in wing disc suppresses the expression of Notch signaling target genes wingless(wg), cut and Enhancer of split m8 [E(spl)m8]. Consistently, the levels of Wg and Cut are reduced in the dBrms1 mutant clones. Importantly, loss of dBrms1 leads to significant reduction of Notch proteins. Furthermore, depletion of dBrms1 results in apparent downregulation of Notch transcription in the wing disc. Moreover, we find that dBrms1 is functionally conserved with human Breast cancer metastasis suppressor 1 like(hBRMS1L) in the modulation of Notch signaling. 18Multifunctional electroactive bio-adhesive for robustly-integrated wound therapy and postoperative wound-status warning and assessment显示文摘Wound abnormalities such as secondary wound laceration and inflammation are common postoperative health hazards during clinical procedures.The continuous treatment,healing induction,and real-time visualization of wound status and complications,including wound re-tearing,inflammation,and morphology,are key focal points for comprehensive healthcare.Herein,an on-demand quadruple energy dissipative strategy was proposed for the nanoengineering of a physically and chemically synergistic double-layer gelatin-based bio-adhesive(DLGel)by combining a multi-network adhesive layer and a versatile electroactive energy dissipative layer based on contrivable interlocking micro-pillar arrays and crosslinked polymer chains.The subtly multiple energy dissipation designs enable DLGel with robust adhesive strength to omnipotently wet and dynamic tissue,providing a basis for reliable wound closure.DLGel achieves comprehensive wound-healing induction through electrical stimulation and possesses reversible underwater light/thermal adhesion,excellent hemostatic performance,outstanding antimicrobial properties,and self-repair capability.Furthermore,a novel deep-learning strategy is creatively established to respond to mechanical deformation due to wound anomalies.This strategy translates biological information into visual graphics,providing real-time early warning and assessment of postoperative wound-abnormality/-morphology,such as laceration,inflammation,and necrosis.Therefore,DLGel and its associated signal collection and processing protocol enable the integration of reliable wound closure,wound healing,and real-time postoperative wound-status warning and assessment within the unobservable and undetectable“black box”regions in a context of non-clinical comprehensive therapy.Ouyang Yue Xuechuan Wang Mengdi Hou Siwei Sun Manhui Zheng Xiaoliang Zou Zhongxue Bai Chunlin Liu Xinhua Liu 2024Nano Research2024,17,5:0

20Seasonal Variability of Internal Tides Northeast of Taiwan显示文摘The spatial-temporal characteristics of the barotropic tides and internal tides(ITs) northeast of Taiwan Island are examined, based on a 1-year mooring current observations from May 23, 2017 to May 19, 2018. The results of harmonic tidal analysis show that the barotropic tides are dominated by semidiurnal tides, which is mainly controlled by M2 tidal components. Moreover, the vertical structures of diurnal and semidiurnal ITs show that the semidiurnal IT shows notable seasonal variation, whereas seasonal variations of the diurnal IT energy is not significant. The semidiurnal IT energy in winter half year is twice that in summer half year. The seasonal variation of semidiurnal IT is mainly modulated by the direction change of the current rather than by the topographic features and stratification. In summer(winter) half year cyclonic(anti-cyclonic) eddies meanly control at this point, so the flow direction is mainly in the southwest(northeast) direction, causing the background flow to flow along(perpendicular to) the isobath.
