2Rapid generation of genetic diversity by multiplex CRISPR/Cas9 genome editing in rice显示文摘The clustered regularly interspaced short palindromic repeats(CRISPR)-associated endonuclease 9(CRISPR/Cas9) system has emerged as a promising technology for specific genome editing in many species. Here we constructed one vector targeting eight agronomic genes in rice using the CRISPR/Cas9 multiplex genome editing system. By subsequent genetic transformation and DNA sequencing, we found that the eight target genes have high mutation efficiencies in the T_0 generation. Both heterozygous and homozygous mutations of all editing genes were obtained in T_0 plants. In addition, homozygous sextuple, septuple, and octuple mutants were identified. As the abundant genotypes in T_0 transgenic plants, various phenotypes related to the editing genes were observed. 3Foxtail millet:nutritional and eating quality,and prospects for genetic improvement显示文摘Foxtail millet is a minor yet important crop in some areas of the world,particularly northern China.It has strong adaptability to abiotic stresses,especially drought,and poor soil.It also has high nutritional value.Foxtail millet is rich in essential amino acids,fatty acids and minerals,and is considered to be one of the most digestible and non-allergenic grains available and has significant importance for human health.Given foxtail millet’s ability to adapt to abiotic stresses associated with climate change,it is more important than ever to develop breeding strategies that facilitate the increasing demand for high quality grain that better satisfies consumers.Here we review research on foxtail millet quality evaluation,appearance,cooking and eating quality at the phenotypic level.We review analysis of the main nutrients in foxtail millet,their relationships and the biochemical and genetic factors affecting their accumulation.In addition,we review past progress in breeding this regionally important crop,outline current status of breeding of foxtail millet,and make suggestions to improve grain quality.Lu HE Bin ZHANG Xingchun WANG Hongying LI Yuanhuai HAN 2015Frontiers of Agricultural Science and Engineering2015,2,2:8
4Characterization and Fine Mapping of a Novel Rice Narrow Leaf Mutant nal9显示文摘A narrow leaf mutant was isolated from transgenic rice(Oryza sativa L.)lines carrying a T-DNA insertion.The mutant is characterized by narrow leaves during its whole growth period,and was named nal9(narrow leaf 9).The mutant also has other phenotypes,such as light green leaves at the seedling stage,reduced plant height,a small panicle and increased tillering.Genetic analysis revealed that the mutation is controlled by a single recessive gene.A hygromycin resistance assay showed that the mutation was not caused by T-DNA insertion,so a map-based cloning strategy was employed to isolate the nal9 gene.The mutant individuals from the F2generations of a cross between the nal9 mutant and Longtepu were used for mapping.With 24 F2mutants,the nal9 gene was preliminarily mapped near the marker RM156 on the chromosome 3.New INDEL markers were then designed based on the sequence differences between japonica and indica at the region near RM156.The nal9 gene was fnally located in a 69.3 kb region between the markers V239B and V239G within BAC OJ1212_C05 by chromosome walking.Sequence and expression analysis showed that an ATP-dependent Clp protease proteolytic subunit gene(ClpP)was most likely to be the nal9 gene.Furthermore,the nal9 mutation was rescued by transformation of the ClpP cDNA driven by the 35S promoter.Accordingly,the ClpP gene was identifed as the NAL9 gene.Our results provide a basis for functional studies of NAL9 in future work.Wei Li Chao Wu Guocheng Hu Li Xing Wenjing Qian Huamin Si Zongxiu Sun Xingchun Wang Yaping Fu Wenzhen Liu 2013Journal of Integrative Plant Biology2013,55,11:8
5Multi-omics analyses of 398 foxtail millet accessions reveal genomic regions associated with domestication,metabolite traits,and antiinflammatory effects显示文摘Foxtail millet(Setaria italica),which was domesticatedfromthewild speciesgreenfoxtail(Setaria viridis),isa richsource of phytonutrientsfor humans.To evaluate how breeding changed themetabolome offoxtail millet grains,we generated and analyzed the datasets encompassing the genomes,transcriptomes,metabolomes,and anti-inflammatory indices from 398 foxtail millet accessions.We identified hundreds of common variants that influence numerous secondary metabolites.We observed tremendous differences in natural variations of the metabolites and their underlying genetic architectures between distinct sub-groups of foxtail millet.Furthermore,we found that the selection of the gene alleles associated with yellow grains led to altered profiles of metabolites such as carotenoids and endogenous phytohormones.Using CRiSPR-mediated genome editing wevalidated the function of PHYTOENE SYNTHASE1(PSY1)gene in affecting milletgrain colorand quality.Interestingly,our in vitro cell inflammation assays showed that 83 metabolites in millet grains have anti-inflammatory effects.Taken together,ourmulti-omics study illustrates how the breeding history of foxtail millet has shaped its metabolite profile.The datasets we generated in this study also provide important resources for further understanding how millet grain quality is affected by different metabolites,laying the foundations for future millet genetic research and metabolome-assisted improvement.Xukai Li Jianhua Gao Jingyi Song Kai Guo Siyu Hou Xingchun Wang Qiang He Yanyan Zhang Yakun Zhang Yulu Yang Jiaoyan Tang Hailang Wang Staffan Persson Mingquan Huang Lishuai Xu Linlin Zhong Dongqin Li Yongming Liu Hua Wu Xianmin Diao Peng Chen Xiaowen Wang Yuanhuai Han 2022Molecular Plant2022,15,8:8
6Validation of the DNATyper^(TM)15 PCR Genotyping System for Forensic Application显示文摘We describe the optimization and validation of the DNATyper^(TM)15 multiplex polymerase chain reaction(PCR)genotyping system for autosomal short tandem repeat(STR)amplification at 14 autosomal loci(D6S1043,D21S11,D7S820,CSF1PO,D2S1338,D3S1358,D13S317,D8S1179,D16S539,Penta E,D5S818,vWA,D18S51,and FGA)and amelogenin,a sex‑determining locus.Several DNATyper^(TM)15 assay variables were optimized,including hot start Taq polymerase concentration,Taq polymerase activation time,magnesium concentration,primer concentration,annealing temperature,reaction volume,and cycle number.The performance of the assay was validated with respect to species specificity,sensitivity to template concentration,stability,accuracy,influence of the DNA extraction methods,and the ability to genotype the mixture samples.The performance of the DNATyper^(TM)15 system on casework samples was compared with that of two widely used STR amplification kits,Identifiler^(TM)(Applied Biosystems,Carlsbad,CA,USA)and PowerPlex 16®(Promega,Madison,WI,USA).The conditions for PCR‑based DNATyper^(TM)15 genotyping were optimized.Contamination from forensically relevant nonhuman DNA was not found to impact genotyping results,and full profiles were generated for all the reactions containing≥0.125 ng of DNA template.No significant difference in performance was observed even after the DNATyper^(TM)15 assay components were subjected to 20 freeze‑thaw cycles.The performances of DNATyper^(TM)15,Identifiler^(TM),and PowerPlex 16®were comparable in terms of sensitivity and the ability to genotype the mixed samples and case‑type samples,with the assays giving the same genotyping results for all the shared loci.The DNA extraction methods did not affect the performance of any of the systems.Our results demonstrate that the DNATyper^(TM)15 system is suitable for genotyping in both forensic DNA database work and case‑type samples.Jian Ye Chengtao Jiang Xingchun Zhao Le Wang Caixia Li Anquan Ji Li Yuan Jing Sun Shuaifeng Chen 2015Journal of Forensic Science and Medicine2015,1,1:3
7Robust and efficient direct multiplex amplification method for large-scale DNA detection of blood samples on FTA cards显示文摘Deoxyribonucleic acid (DNA) damage arising from radiations widely occurred along with the development of nuclear weapons and clinically wide application of computed tomography (CT) scan and nuclear medicine. All ionizing radiations (X-rays, γ-rays, alpha particles, etc.) and ultraviolet (UV) radiation lead to the DNA damage. Polymerase chain reaction (PCR) is one of the most wildly used techniques for detecting DNA damage as the amplification stops at the site of the damage. Improvements to enhance the efficiency of PCR are always required and remain a great challenge. Here we establish a multiplex PCR assay system (MPAS) that is served as a robust and efficient method for direct detection of target DNA sequences in genomic DNA. The establishment of the system is performed by adding a combination of PCR enhancers to standard PCR buffer. The performance of MPAS was demonstrated by carrying out the direct PCR amplification on 1.2 mm human blood punch using commercially available primer sets which include multiple primer pairs. The optimized PCR system resulted in high quality genotyping results without any inhibitory effect indicated and led to a full-profile success rate of 98.13%. 8Constraints of molybdenite Re-Os and scheelite Sm-Nd ages on mineralization time of the Kukaazi Pb-Zn-Cu-W deposit, Western Kunlun, NW China显示文摘The Kukaazi Pb-Zn-Cu-W polymetallic deposit, located in the Western Kunlun orogenic belt, is a newly discovered skarn-type deposit. Ore bodies mainly occur in the forms of lenses and veins along beddings of the Mesoproterozoic metamorphic rocks. Three ore blocks, KⅠ,KⅡ, and KⅢ, have been outlined in different parts of the Kukaazi deposit in terms of mineral assemblages. The KⅠ ore block is mainly composed of chalcopyrite, scheelite,pyrrhotite, sphalerite, galena and minor pyrite, arsenopyrite,and molybdenite, whereas the other two ore blocks are made up of galena, sphalerite, magnetite and minor arsenopyrite and pyrite. In this study, we obtained a molybdenite isochron Re–Os age of 450.5 ± 6.4 Ma(2σ,MSWD = 0.057) and a scheelite Sm–Nd isochron age of 426 ± 59 Ma(2σ, MSWD = 0.49) for the KⅠ ore block.They are broadly comparable to the ages of granitoid in the region. Scheelite grains from the KⅠ ore block contain high abundances of rare earth elements(REE, 42.0–95.7 ppm)and are enriched in light REE compared to heavy REE, with negative Eu anomalies(δEu = 0.13–0.55). They display similar REE patterns and Sm/Nd ratios to those of the coeval granitoids in the region. Moreover, they also have similar Sr and Nd isotopes [ ^(87)Sr/ ^(86)Sr = 0.7107–0.7118;ε_(Nd)(t) =-4.1 to-4.0] to those of such granitoids, implying that the tungsten-bearing fluids in the Kukaazi deposit probably originate from the granitic magmas. 12Application of TEM Based on HTS SQUID Magnetometer in Deep Geological Structure Exploration in the Baiyun Gold Deposit,NE China显示文摘Exploration of deep mineralization,particularly where the mineralization of interest is covered by a conductive overburden,is still a challenge for the conventional transient electromagnetic(TEM)method,which measures TEM response using induction coils as the sensor.However,sensors such as fluxgate and superconductive quantum interfere device(SQUID)magnetometers can measure the B-field directly,which can provide more reliable deep information for mineralization exploration.In this paper,we report on the research and development of our newly developed high-temperature su-perconductor(HTS)SQUID magnetometer,which is cooled by liquid nitrogen at 77 K,and its applica-tion in TEM measurement for deep exploration in a gold deposit in China.This improved SQUID magnetometer version has a good performance with noise(60 fT/√Hz),slew rate(0.8 mT/S),dynamic range(100 dB),sensitivity(6.25 mV/nT),and bandwidth(DC-20 kHz).To find deep and peripheral ore in the Baiyun gold deposit located in Liaoning Province,NE China,both the SQUID magnetometer and induction coil were used for TEM data acquisition.Results show that TEM can detect the distribution of local strata and the faults contained within them.Results also indicate that the SQUID magnetome-ter has superior response performance for response over geological targets with slower decay time when compared to the induction coil signals.The SQUID magnetometer is more sensitive at observing the induced-polarization effect which is closely related to the ore-controlling faults.Junjie Wu Xiaodong Chen Yi Yang Qingquan Zhi Xingchun Wang Jie Zhang Xiaohong Deng Yi Zhao Yue Huang 2021Journal of Earth Science2021,32,1:2
13The Arabidopsis BE1 Gene,Encoding a Putative Glycoside Hydrolase Localized in Plastids,Plays Crucial Roles during Embryogenesis and Carbohydrate Metabolism显示文摘Carbohydrate metabolism is central to plant growth and development. However, little is known about its role in embryogenesis. Here, we report the characterization of multiple alleles of the BRANCHING ENZYME1 (BE1) gene (also known as EMB2729). The weak allele of be1-3, characterized by positional cloning, carries a single-nucleotide substitution in an exon-intron junction and shows various develop- mental defects during post-germination growth. This mutation causes a reduced level of BE1 mRNA that, likely generated from cryptically spliced pre-mRNA, contains a Glu-to-Lys substitution at codon 366. In four null alleles, BE1 is disrupted by T-DNA insertions, causing embryo developmental arrests at the heart stage. Light microscopy reveals reduced cell divisions and abnormal cell differentiation, thereby leading to defects in setting up the shoot apical meristem, embryonic vascular tissues and cotyledons. Overexpression of BE1 results in a pleiotropic phenotype, indicating that the fine-tuned BE1 level is crucial for plant growth and development. BE1 encodes a putative glycoside hydrolase that is highly conserved in higher plants. A BE1-GFP fusion protein, which is fully functional in complementing be1 mutants, is localized in plastids. 15Spatial and temporal dynamics of microbial community composition and factors influencing the surface water and sediments of urban rivers显示文摘The temporal and spatial characteristics of urban river bacterial communities help us understand the feedback mechanism of bacteria to changes in the aquatic environment.The Fuhe River plays an important role in determining the water ecological environment of Baiyangdian Lake.16S rRNA gene sequencing was used to study the microbial distribution characteristics in the Fuhe River in different seasons.The results showed that some environmental factors of the surface water(ammonia nitrogen(NH_(3)^(-)N),total nitrogen(TN),and total phosphorus(TP))were different on the spatial and temporal scales.Moreover,there were no seasonal differences in the contents of TN,TP,total organic carbon(TOC),or heavy metals in the sediments.The distributions of Cyanobacteria,Actinomycetes and Firmicutes in the water and Actinomycetes and Planctomycetes in the sediments differed significantly among seasons(P<0.05).There were significant spatial differences in bacteria in the surface water,with the highest abundance of Proteobacteria recorded in the river along with the highest nutrient concentration,while the abundance of Bacteroidetes was higher in the upstream than the downstream.Microbial communities in the water weremost sensitive to temperature(T)and the TP concentration(P<0.01).Moreover,differences in the bacterial community were better explained by the content of heavy metals in the sediments than by the chemical characteristics.A PICRUStmetabolic inference analysis showed that the effect of high summer temperatures on the enzyme action led to an increase in the abundances of the metabolic-related genes of the river microorganisms.Hongjie Wang Xingchun Liu Yali Wang Shengqi Zhang Guangming Zhang Yangyang Han Mengxiang Li Ling Liu 2023Journal of Environmental Sciences2023,,2:2
