| 1 | Models and estimators linking individual-based and sample-based rarefaction, extrapolation and comparison of assemblages显示文摘Aims In ecology and conservation biology,the number of species counted in a biodiversity study is a key metric but is usually a biased underestimate of total species richness because many rare species are not detected.Moreover,comparing species richness among sites or samples is a statistical challenge because the observed number of species is sensitive to the number of individuals counted or the area sampled.For individual-based data,we treat a single,empirical sample of species abundances from an investigator-defined species assemblage or community as a reference point for two estimation objectives under two sampling models:estimating the expected number of species(and its unconditional variance)in a random sample of(i)a smaller number of individuals(multinomial model)or a smaller area sampled(Poisson model)and(ii)a larger number of individuals or a larger area sampled.For sample-based incidence(presence–absence)data,under a Bernoulli product model,we treat a single set of species incidence frequencies as the reference point to estimate richness for smaller and larger numbers of sampling units.Methods The first objective is a problem in interpolation that we address with classical rarefaction(multinomial model)and Coleman rarefaction(Poisson model)for individual-based data and with sample-based rarefaction(Bernoulli product model)for incidence frequencies.The second is a problem in extrapolation that we address with sampling-theoretic predictors for the number of species in a larger sample(multinomial model),a larger area(Poisson model)or a larger number of sampling units(Bernoulli product model),based on an estimate of asymptotic species richness.Although published methods exist for many of these objectives,we bring them together here with some new estimators under a unified statistical and notational framework.This novel integration of mathematically distinct approaches allowed us to link interpolated(rarefaction)curves and extrapolated curves to plot a unified species accumulation curve for empirical examples.We provide new,unconditional variance estimators for classical,individual-based rarefaction and for Coleman rarefaction,long missing from the toolkit of biodiversity measurement.We illustrate these methods with datasets for tropical beetles,tropical trees and tropical ants.Important Findings Surprisingly,for all datasets we examined,the interpolation(rarefaction)curve and the extrapolation curve meet smoothly at the reference sample,yielding a single curve.Moreover,curves representing 95%confidence intervals for interpolated and extrapolated richness estimates also meet smoothly,allowing rigorous statistical comparison of samples not only for rarefaction but also for extrapolated richness values.The confidence intervals widen as the extrapolation moves further beyond the reference sample,but the method gives reasonable results for extrapolations up to about double or triple the original abundance or area of the reference sample.We found that the multinomial and Poisson models produced indistinguishable results,in units of estimated species,for all estimators and datasets.For sample-based abundance data,which allows the comparison of all three models,the Bernoulli product model generally yields lower richness estimates for rarefied data than either the multinomial or the Poisson models because of the ubiquity of non-random spatial distributions in nature. | Robert K.Colwell Anne Chao Nicholas J.Gotelli Shang-Yi Lin Chang Xuan Mao Robin L.Chazdon John T.Longino | 2012 | Journal of Plant Ecology2012,5,1: | 37 |
| 2 | Association of Overlapped and Un-overlapped Comorbidities with COVID-19 Severity and Treatment Outcomes: A Retrospective Cohort Study from Nine Provinces in China显示文摘Objective Several COVID-19 patients have overlapping comorbidities. The independent role of each component contributing to the risk of COVID-19 is unknown, and how some non-cardiometabolic comorbidities affect the risk of COVID-19 remains unclear.Methods A retrospective follow-up design was adopted. A total of 1,160 laboratory-confirmed patients were enrolled from nine provinces in China. Data on comorbidities were obtained from the patients’ medical records. Multivariable logistic regression models were used to estimate the odds ratio(OR) and 95% confidence interval(95% CI) of the associations between comorbidities(cardiometabolic or non-cardiometabolic diseases), clinical severity, and treatment outcomes of COVID-19.Results Overall, 158(13.6%) patients were diagnosed with severe illness and 32(2.7%) had unfavorable outcomes. Hypertension(2.87, 1.30–6.32), type 2 diabetes(T2 DM)(3.57, 2.32–5.49),cardiovascular disease(CVD)(3.78, 1.81–7.89), fatty liver disease(7.53, 1.96–28.96), hyperlipidemia(2.15, 1.26–3.67), other lung diseases(6.00, 3.01–11.96), and electrolyte imbalance(10.40, 3.00–26.10)were independently linked to increased odds of being severely ill. T2 DM(6.07, 2.89–12.75), CVD(8.47,6.03–11.89), and electrolyte imbalance(19.44, 11.47–32.96) were also strong predictors of unfavorable outcomes. Women with comorbidities were more likely to have severe disease on admission(5.46,3.25–9.19), while men with comorbidities were more likely to have unfavorable treatment outcomes(6.58, 1.46–29.64) within two weeks.Conclusion Besides hypertension, diabetes, and CVD, fatty liver disease, hyperlipidemia, other lung diseases, and electrolyte imbalance were independent risk factors for COVID-19 severity and poor treatment outcome. | 3 | Different quasispecies with great mutations hide in the same subgroup J field strain of avian leukosis virus显示文摘Blood samples were collected from a local strain of chickens associated with serious tumor cases in Shandong Province.The samples were inoculated into chicken embryo fibroblast and DF-1 cells for virus isolation and identification,respectively.The inoculated cells were screened for three common chicken tumor viruses.Nine strains of avian leukosis virus subgroup J(ALV-J) were identified,and were designated LY1201‐LY1209.The env gene from the LY1201 strain was amplified and cloned.All nine resultant env clones(clones 01-09) were sequenced,and the gp85 and gp37 amino acid regions were subjected to homology analysis.Clones 01 and 03 had 10 amino acid deletions in the gp85 region compared to the other seven clones,suggesting that at least two quasispecies with obvious mutations coexist in the same field strain.Among these nine clones,three had identical gp85 and gp37 sequences,and were recognized as the dominant LY1201 quasispecies.The amino acid sequence homology of gp37 and gp85 among the nine clones was 98.5%-100.0% and 96.6%-100.0% respectively,suggesting that the gp85 region of the env gene can better display the quasispecies diversity of ALV-J than gp37. | MAO YaQing LI WeiHua DONG Xuan LIU JinHua ZHAO Peng | 2013 | Science China(Life Sciences)2013,56,5: | 6 |
| 4 | Role of in-situ formed free carbon on electromagnetic absorption properties of polymer-derived SiC ceramics显示文摘In order to enhance dielectric properties of polymer-derived SiC ceramics,a novel single-source-precursor was synthesized by the reaction of an allylhydrido polycarbosilane(AHPCS)and divinyl benzene(DVB)to form carbon-rich SiC.As expected,the free carbon contents of resultant SiC ceramics annealed at 1600℃are significantly enhanced from 6.62 wt%to 44.67 wt%.After annealing at 900-1600℃,the obtained carbon-rich SiC ceramics undergo phase separation from amorphous to crystalline feature where superfine SiC nanocrystals and turbostratic carbon networks are dispersed in an amorphous SiC(O)matrix.The dielectric properties and electromagnetic(EM)absorption performance of as-synthesized carbon-rich SiC ceramics are significantly improved by increasing the structural order and content of free carbon.For the 1600℃ ceramics mixed with paraffin wax,the minimum reflection coefficient(RCmin)reaches-56.8 dB at 15.2 GHz with the thickness of 1.51 mm and a relatively broad effective bandwidth(the bandwidth of RC values lower than-10 dB)of 4.43 GHz,indicating the excellent EM absorption performance.The carbon-rich SiC ceramics have to be considered as harsh environmental EM absorbers with excellent chemical stability,high temperature,and oxidation and corrosion resistance. | Zhaoju YU Xuan LV Kangwei MAO Yujing YANG Anhua LIU | 2020 | Journal of Advanced Ceramics2020,9,5: | 5 |
| 5 | Mitochondrial uncoupler BAM15 inhibits artery constriction and potently activates AMPK in vascular smooth muscle cells显示文摘Our previous studies found that mitochondrial uncouplers CCCP and niclosamide inhibited artery constriction and the mechanism involved AMPK activation in vascular smooth muscle cells. BAM15 is a novel type of mitochondrial uncoupler. The aim of the present study is to identify the vasoactivity of BAM15 and characterize the BAM15-induced AMPK activation in vascular smooth muscle cells(A10 cells). BAM15 relaxed phenylephrine(PE)-induced constricted rat mesenteric arteries with intact and denuded endothelium. Pretreatment with BAM15 inhibited PEinduced constriction of rat mesenteric arteries with intact and denuded endothelium. BAM15, CCCP,and niclosamide had the comparable IC50 value of vasorelaxation in PE-induced constriction of rat mesenteric arteries. BAM15 was less cytotoxic in A10 cells compared with CCCP and niclosamide.BAM15 depolarized mitochondrial membrane potential, induced mitochondrial fission, increased mitochondrial ROS production, and increased mitochondrial oxygen consumption rate in A10 cells.BAM15 potently activated AMPK in A10 cells and the efficacy of BAM15 was stronger than that of CCCP, niclosamide, and AMPK positive activators metformin and AICAR. In conclusion, BAM15 activates AMPK in vascular smooth muscle cells with higher potency than that of CCCP, niclosamide and the known AMPK activators metformin and AICAR. | 7 | Oral microbiome and pancreatic cancer显示文摘BACKGROUND Microbiota profiles differ between patients with pancreatic cancer and healthy people,and understanding these differences may help in early detection of pancreatic cancer.Saliva sampling is an easy and cost-effective way to determine microbiota profiles compared to fecal and tissue sample collection.AIM To investigate the saliva microbiome distribution in patients with pancreatic adenocarcinoma(PDAC)and the role of oral microbiota profiles in detection and risk prediction of pancreatic cancer.METHODS We conducted a prospective study of patients with pancreatic cancer(n=41)and healthy individuals(n=69).Bacterial taxa were identified by 16S ribosomal ribonucleic acid gene sequencing,and a linear discriminant analysis effect size algorithm was used to identify differences in taxa.Operational taxonomic unit values of all selected taxa were converted into a normalized Z-score,and logistic regressions were used to calculate risk prediction of pancreatic cancer.RESULTS Compared with the healthy control group,carriage of Streptococcus and Leptotrichina(z-score)was associated with a higher risk of PDAC[odds ratio(OR)=5.344,95%confidence interval(CI):1.282-22.282,P=0.021 and OR=6.886,95%CI:1.423-33.337,P=0.016,respectively].Veillonella and Neisseria(z-score)were considered a protective microbe that decreased the risk of PDAC(OR=0.187,95%CI:0.055-0.631,P=0.007 and OR=0.309,95%CI:0.100-0.952,P=0.041,respectively).Among the patients with PDAC,patients reporting bloating have a higher abundance of Porphyromonas(P=0.039),Fusobacterium(P=0.024),and Alloprevotella(P=0.041);while patients reporting jaundice had a higher amount of Prevotella(P=0.008);patients reporting dark brown urine had a higher amount of Veillonella(P=0.035).Patients reporting diarrhea had a lower amount of Neisseria and Campylobacter(P=0.024 and P=0.034),and patients reporting vomiting had decreased Alloprevotella(P=0.036).CONCLUSION Saliva microbiome was able to distinguish patients with pancreatic cancer and healthy individuals.Leptotrichia may be specific for patients living in Sichuan Province,southwest China.Symptomatic patients had different bacteria profiles than asymptomatic patients.Combined symptom and microbiome evaluation may help in the early detection of pancreatic cancer. | Ai-Lin Wei Mao Li Guo-Qing Li Xuan Wang Wei-Ming Hu Zhen-Lu Li Jue Yuan Hong-Ying Liu Li-Li Zhou Ka Li Ang Li Mei Rosemary Fu | 2020 | World Journal of Gastroenterology2020,26,48: | 4 |

The ABC-type triblock copolymer endowed a thermal-induced twostep phase transition at 29 and 39 °C, corresponding to the thermosensitive properties of PMEO_2 MA and P(MEO_2MA-coOEGMA) segments, respectively. The two-step self-assembly of copolymer solutions was studied by UV transmittance measurement, dynamic light scattering(DLS), transmission electron microscopy(TEM) and so on. The triblock copolymers showed the distinct thermosensitive behavior with respect to transition temperatures, aggregate type and size, which was correlated to the degree of polymerization of thermosensitive blocks and the molar fraction of OEGMA in the P(MEO_2MAco-OEGMA) segments. In addition, micelles could further aggregate to form the hydrogel by the self-associate of PEG chains under the abduction of the concentration and temperature. | 17 | MDP25 mediates the fine-tuning of microtubule organization in response to salt stress显示文摘Microtubules are dynamic cytoskeleton structures playing fundamental roles in plant responses to salt stress.The precise mechanisms by which microtubule organization is regulated under salt stress are largely unknown.Here,we report that Arabidopsis thaliana MICROTUBULE-DESTABILIZING PROTEIN 25(MDP25;also known as PLASMA MEMBRANEASSOCIATED CATION-BINDING PROTEIN 1(PCaP1))helps regulate microtubule organization.Under salt treatment,elevated cytosolic Ca^(2+) concentration caused MDP25 to partially dissociate from the plasma membrane,promoting microtubule depolymerization.When Ca^(2+) signaling was blocked by BAPTA-AM or LaCl_(3),microtubule depolymerization in wild-type and MDP25-overexpressing cells was slower,while there was no obvious change in mdp25 cells.Knockout of MDP25 improved microtubule reassembly and was conducive to microtubule integrity under long-term salt treatment and microtubule recovery after salt stress.Moreover,mdp25 seedlings exhibited a higher survival rate under salt stress.The presence microtubule-disrupting reagent oryzalin or microtubule-stabilizing reagent paclitaxel differentially affected the survival rates of different genotypes under salt stress.MDP25 promoted microtubule instability by affecting the catastrophe and rescue frequencies,shrinkage rate and time in pause phase at the microtubule plus-end and the depolymerization rate at the microtubule minus-end.These findings reveal a role for MDP25 in regulating microtubule organization under salt treatment by affecting microtubule dynamics. | Peizhi Yang Jingwei Jin Jingru Zhang Dan Wang Xuechun Bai Wenfei Xie Tianming Hu Xuan Zhao Tonglin Mao Tao Qin | 2022 | Journal of Integrative Plant Biology2022,64,6: | 1 |
| 18 | All-trans retinoic acid regulates the expression of MMP-2 and TGF-β2 via RDH5 in retinal pigment epithelium cells显示文摘·AIM: To investigate the effect of all-trans retinoic acid(ATRA) on retinol dehydrogenase 5(RDH5), matrix metalloproteinase-2(MMP-2) and transforming growth factor-β2(TGF-β2) transcription levels, and the effect of RDH5 on MMP-2 and TGF-β2 in retinal pigment epithelium(RPE) cells.·METHODS: After adult RPE cell line-19(ARPE-19 cells) intervened with gradient concentrations of ATRA(0-20 μmol/L) for 24h, flow cytometry was used to detect the proliferation and apoptosis of cells in each group, and quantitative realtime polymerase chain reaction(q RT-PCR) was used to detect RDH5, MMP-2 and TGF-β2 m RNA expression. Then, after ARPE-19 cells transfected with three different si RNA targets for 48h, the RDH5 knockdown efficiency of each group and expression of MMP-2 and TGF-β2 m RNA within them was detected by q RT-PCR. ·RESULTS: Flow cytometry results showed that ATRA could inhibit the proliferation of RPE cells and promote the apoptosis of RPE cells, and the difference of apoptosis was statistically significant when the ATRA concentration exceeded 5 μmol/L and compared with the normal control group(P=0.027 and P=0.031, respectively). q RT-PCR results showed that ATRA could significantly inhibit the expression level of RDH5 m RNA(P<0.001) and promote the expression of MMP-2 and TGF-β2 m RNA(P=0.03 and P<0.001, respectively) in a dose-dependent manner, especially when treated with 5 μmol/L ATRA. The knockdown efficiency of RDH5 si RNA varies with different targets, among which RDH5 si RNA-435 had the highest knockdown efficiency, i.e., more than 50% lower than that of the negative control group(P=0.02). When RDH5 was knocked down for 48h, the results of q RT-PCR showed that the expressions of MMP-2 and TGF-β2 m RNA were significantly up-regulated(P<0.001).·CONCLUSION: ATRA inhibits the expression of RDH5 and promotes MMP-2 and TGF-β2, and further RDH5 knockdown significantly upregulates MMP-2 and TGF-β2.
