1Collaborative Filtering Algorithms Based on Kendall Correlation in Recommender Systems显示文摘In this work, Kendall correlation based collaborative filtering algorithms for the recommender systems are proposed. The Kendall correlation method is used to measure the correlation amongst users by means of considering the relative order of the users’ ratings. Kendall based algorithm is based upon a more general model and thus could be more widely applied in e-commerce. 2Computational Methods for Prediction of Human Protein-Phenotype Associations:A Review显示文摘Deciphering the relationship between human proteins(genes)and phenotypes is one of the fundamental tasks in phenomics research.The Human Phenotype Ontology(HPO)builds upon a standardized logical vocabulary to describe the abnormal phenotypes encountered in human diseases and paves the way towards the computational analysis of their genetic causes.To date,many computational methods have been proposed to predict the HPO annotations of proteins.In this paper,we conduct a comprehensive review of the existing approaches to predicting HPO annotations of novel proteins,identifying missing HPO annotations,and prioritizing candidate proteins with respect to a certain HPO term.For each topic,we first give the formalized description of the problem,and then systematically revisit the published literatures highlighting their advantages and disadvantages,followed by the discussion on the challenges and promising future directions.In addition,we point out several potential topics to be worthy of exploration including the selection of negative HPO annotations and detecting HPO misannotations.We believe that this review will provide insight to the researchers in the field of computational phenotype analyses in terms of comprehending and developing novel prediction algorithms.Lizhi Liu Shanfeng Zhu 2021Phenomics2021,1,4:1

6Rational synthesis of chitin-derived nitrogen-doped porous carbon nanofibers for efficient polysulfide confinement显示文摘Principles of inexpensive biotechnology are being increasingly used to address the problems posed by the use of lithium-sulfur batteries.We used chitin,a low-cost marine biowaste product,as a precursor for the in-situ preparation of chitin-derived nitrogendoped hierarchical porous carbon fibers(CNHPCFs)containing abundant pores.These materials are characterized by varying morphologies and high specific surface areas and present a hierarchical porous structure.CNHPCFs adsorb polysulfides,exhibit good ionic conductivity,and can be potentially used to generate green energy.These properties help address the problems of volume expansion and slow transport.The CNHPCF-1@S cathode exhibits excellent cycling performance and high capacity(1368.80 mAh·g^(−1)at 0.2 C;decay rate:0.011%per turn at 5 C).The high electrochemical reversibility recorded for CNHPCF-1@S and the stepwise reaction mechanism followed were studied using the in-situ X-ray diffraction and in-situ Raman spectroscopy techniques.The results reported herein can potentially help develop new ideas for the recycling and treatment of marine biofertilizers.The results can also provide a platform to improve the application prospects of lithium-sulfur batteries.Shanfeng Yang Shuiping Luo Xinji Dong Li Tian Pei Kang Shen Jinliang Zhu 2023Nano Research2023,16,6:0
7Feasibility and physics potential of detecting ^(8)B solar neutrinos at JUNO显示文摘The Jiangmen Underground Neutrino Observatory(JUNO)features a 20 kt multi-purpose underground liquid scintillator sphere as its main detector.Some of JUNO's features make it an excellent location for^8B solar neutrino measurements,such as its low-energy threshold,high energy resolution compared with water Cherenkov detectors,and much larger target mass compared with previous liquid scintillator detectors.In this paper,we present a comprehensive assessment of JUNO's potential for detecting^8B solar neutrinos via the neutrino-electron elastic scattering process.A reduced 2 MeV threshold for the recoil electron energy is found to be achievable,assuming that the intrinsic radioactive background^(238)U and^(232)Th in the liquid scintillator can be controlled to 10^(-17)g/g.With ten years of data acquisition,approximately 60,000 signal and 30,000 background events are expected.This large sample will enable an examination of the distortion of the recoil electron spectrum that is dominated by the neutrino flavor transformation in the dense solar matter,which will shed new light on the inconsistency between the measured electron spectra and the predictions of the standard three-flavor neutrino oscillation framework.IfDelta m^(2)_(21)=4.8times10^(-5);(7.5times10^(-5))eV^(2),JUNO can provide evidence of neutrino oscillation in the Earth at approximately the 3sigma(2sigma)level by measuring the non-zero signal rate variation with respect to the solar zenith angle.Moreover,JUNO can simultaneously measureDelta m^2_(21)using^8B solar neutrinos to a precision of 20% or better,depending on the central value,and to sub-percent precision using reactor antineutrinos.A comparison of these two measurements from the same detector will help understand the current mild inconsistency between the value of Delta m^2_(21)reported by solar neutrino experiments and the KamLAND 8BiodMHC:an online server for the prediction of MHC class Ⅱ-peptide binding affinity显示文摘Effective identification of major histocompatibility complex (MHC) molecules restricted peptides is a critical step in discovering immune epitopes. Although many online servers have been built to predict class Ⅱ MHC-peptide binding affinity, they have been trained on different datasets, and thus fail in providing a unified comparison of various methods. In this paper, we present our implementation of seven popular predictive methods, namely SMM-align, ARB, SVR-pairwise, Gibbs sampler, ProPred, LP-top2, and MHCPred, on a single web server named BiodMHC (http://biod.whu.edu.cn/BiodMHC/index.html, the software is available upon request). Using a standard measure of AUC (Area Under the receiver operating characteristic Curves), we compare these methods by means of not only cross validation but also prediction on independent test datasets. We find that SMM-align, ProPred, SVR-pairwise, ARB, and Gibbs sampler are the five best-performing methods. 9Accurate reconstruction algorithm for bilateral differential phase signals显示文摘Background The differential phase computed tomography(DP-CT)imaging is a kind of X-ray-phase-based CT methods,which is widely used in various X-ray imaging laboratories.At present,a collection of projections with the horizontal direc-tion(perpendicular to the sample rotation axis)DP information is often acquired in DP-CT.In an ideal experiment,if the background is zero,then we can accurately reconstruct the information of each direction of the sample with horizontal data only.Actually,background information will produce streaking artifacts to affect the resolution in directions other than the horizontal direction.Purpose To mitigate the streaking artifacts in the conventionally reconstructed DP-CT images.Method This study develops a novel analytical DP-CT reconstruction framework by jointly using the bilateral DP information obtained along two perpendicular directions.In addition,a new data acquisition scheme is also proposed to quickly acquire the bilateral DP signal without the need of changing the direction of refraction signal acquisition.Results Experimental results demonstrate that this new algorithm is able to greatly reduce the streaking artifacts on DP-CT images.Qili He Yan Wang Panyun Li Chunxia Yao Jin Zhang Tianyu Fu Kai Zhang Qingxi Yuan Wanxia Huang Shanfeng Wang Peiping Zhu Peng Liu 2021Radiation Detection Technology and Methods2021,5,3:0
10NetGO 3.0:Protein Language Model Improves Large-scale Functional Annotations显示文摘As one of the state-of-the-art automated function prediction(AFP)methods,NetGO 2.0 integrates multi-source information to improve the performance.However,it mainly utilizes the proteins with experimentally supported functional annotations without leveraging valuable information from a vast number of unannotated proteins.Recently,protein language models have been proposed to learn informative representations[e.g.,Evolutionary Scale Modeling(ESM)-1b embedding] from protein sequences based on self-supervision.Here,we represented each protein by ESM-1b and used logistic regression(LR)to train a new model,LR-ESM,for AFP.The experimental results showed that LR-ESM achieved comparable performance with the best-performing component of NetGO 2.0.Therefore,by incorporating LR-ESM into NetGO 2.0,we developed NetGO 3.0 to improve the performance of AFP extensively.Shaojun Wang Ronghui You Yunjia Liu Yi Xiong Shanfeng Zhu 2023Genomics, Proteomics & Bioinformatics2023,21,2:0
