| 1 | A complete sequence and comparative analysis of a SARS-associated virus(Isolate BJ01)显示文摘The genome sequence of the Severe Acute Respiratory Syndrome (SARS)-associated virus provides essential information for the identification of pathogen(s), exploration of etiology and evolution, interpretation of transmission and pathogenesis, development of diagnostics, prevention by future vaccination, and treatment by developing new drugs. We report the complete genome sequence and comparative analysis of an isolate (BJ01) of the coronavirus that has been recognized as a pathogen for SARS. The genome is 29725 nt in size and has 11 ORFs (Open Reading Frames). It is composed of a stable region encoding an RNA-dependent RNA polymerase (composed of 2 ORFs) and a variable region representing 4 CDSs (coding sequences) for viral structural genes (the S, E, M, N proteins) and 5 PUPs (putative uncharacterized proteins). Its gene order is identical to that of other known coronaviruses. The sequence alignment with all known RNA viruses places this virus as a member in the family of Coronaviridae. Thirty putative substitutions have been identified by comparative analysis of the 5 SARS- associated virus genome sequences in GenBank. Fifteen of them lead to possible amino acid changes (non-synonymous mutations) in the proteins. Three amino acid changes, with predicted alteration of physical and chemical features, have been detected in the S protein that is postulated to beinvolved in the immunoreactions between the virus and its host. Two amino acid changes have been detected in the Mprotein, which could be related to viral envelope formation. Phylogenetic analysis suggests the possibility of non-human origin of the SARS-associated viruses but provides noevidence that they are man-made. | 3 | A Survey on Terahertz Communications显示文摘With the exponential growth of the data traffic in wireless communication systems, terahertz(THz) frequency band is envisioned as a promising candidate to support ultra-broadband for future beyond fifth generation(5G), bridging the gap between millimeter wave(mmWave) and optical frequency ranges. The purpose of this paper is to provide a comprehensive literature review on the development towards THz communications and presents some key technologies faced in THz wireless communication systems. Firstly, despite the substantial hardware problems that have to be developed in terms of the THz solid state superheterodyne receiver, high speed THz modulators and THz antennas, the practical THz channel model and the efficient THz beamforming are also described to compensate for the severe path attenuation. Moreover, two different kinds of lab-level THz communication systems are introduced minutely, named a solid state THz communication system and a spatial direct modulation THz communication system, respectively. The solid state THz system converts intermediate frequency(IF) modulated signal to THz frequency while the direct modulation THz system allows the high power THz sources to input for approving the relatively long distance communications. | 4 | Review of risk factors for human echinococcosis prevalence on the Qinghai-Tibet Plateau, China: a prospective for control options显示文摘Objective: Echinococcosis is a major parasitic zoonosis of public health importance in western China. In 2004, the Chinese Ministry of Health estimated that 380,000 people had the disease in the region. The Qinghai-Tibet Plateau is highly co-endemic with both alveolar echinococcosis (AE) and cystic echinococcosis (CE). In the past years, the Chinese government has been increasing the financial support to control the diseases in this region. Therefore, it is very important to identify the significant risk factors of the diseases by reviewing studies done in the region in the past decade to help policymakers design appropriate control strategies. Review: Selection criteria for which literature to review were firstly defined. Medline, CNKI (China National Knowledge Infrastructure), and Google Scholar were systematically searched for literature published between January 2000 and July 2011. Significant risk factors found by single factor and/or multiple factors analysis were listed, counted, and summarized. Literature was examined to check the comparability of the data;age and sex specific prevalence with same data structures were merged and used for further analysis. A variety of assumed social, economical, behavioral, and ecological risk factors were studied on the Plateau. Those most at risk were Tibetan herdsmen, the old and female in particular. By analyzing merged comparable data, it was found that females had a significant higher prevalence, and a positive linearity relationship existed between echinococcosis prevalence and increasing age. In terms of behavioral risk factors, playing with dogs was mostly correlated with CE and/or AE prevalence. In terms of hygiene, employing ground water as the drinking water source was significantly correlated with CE and AE prevalence. For definitive hosts, dog related factors were most frequently identified with prevalence of CE or/and AE;fox was a potential risk factor for AE prevalence only. Overgrazing and deforestation were significant for AE prevalence only. Conclusion: Tibetan herdsmen communities were at the highest risk of echinococcosis prevalence and should be the focus of echinococcosis control. Deworming both owned and stray dogs should be a major measure for controlling echinococcosis;treatment of wild definitive hosts should also be considered for AE endemic areas. Health education activities should be in concert with the local people's education backgrounds and languages in order to be able to improve behaviors. | 6 | Assessment of the uncertainties in temperature change in China during the last century显示文摘We have used the China Homogenized Historic Temperature dataset and some long-term station series of the neighbor countries from CRUTEM3,a 5°×5° gridded dataset of monthly mean temperature since 1900,to provide a 107-year record of surface temperature trends and variability.We derived a comprehensive set of uncertainty estimates to accompany the data:measurement and sampling errors,uncertainties in temperature bias estimates,and uncertainties arising from limited observational coverage on large-scale averages have all been estimated.We reanalysed the temperature changes during the period of record.The best estimates of trends for 1900-2006 with uncertainties at 95% confidence range are about 0.09±0.017°C/decade for the year as a whole,and 0.14±0.021°C/decade,0.11±0.021°C/decade,0.04±0.017°C/decade,and 0.07±0.017°C/decade for winter,spring,summer and autumn respectively.For 1954-2006,the trends for annual,winter,spring,summer and autumn are:0.26±0.032°C/decade,0.35±0.046°C/decade,0.25±0.051°C/decade,0.16±0.037°C/decade and 0.22±0.055°C/decade.Winter saw the most significant warming trend in both 1900-2006 and 1954-2006,while during the most recent period(the satellite era,1979-2006),all the seasons show similar warming trends:0.45±0.13°C/decade,0.51±0.11°C/decade,0.52±0.16°C/decade,0.37±0.10°C/decade and 0.50±0.16°C/decade for annual,winter,spring,summer and autumn.Trends arising from urbanization have been evaluated as less than 5% of the total warming trend for 1951-2001,so this bias was not removed. | LI QingXiang DONG WenJie LI Wei GAO XiaoRong JONES P KENNEDY J PARKER D | 2010 | Chinese Science Bulletin2010,55,19: | 26 |
| 7 | An energy-efficient geographic routing based on cooperative transmission in wireless sensor networks显示文摘In this paper, we propose an energy-efficient cooperative geographic routing (ECGR) to reach energy-efficient routing in wireless sensor networks (WSN). ECGR takes full advantage of cooperative diversity and geographic routing. At physical layer, cooperative nodes transmit the same packet in a cooperative way to achieve farther transmission distance of each hop without more energy consumption. While at the network layer, ECGR adaptively selects the appropriate cooperative nodes to form forwarding clusters to forward the packet to the destination when we consider energy consumption and geographic information of the sensor nodes. Meanwhile, in order to fully assess the energy consumption, we take circuit energy consumption of the sensor nodes into consideration. | 8 | Stage-progressive distribution pattern of the Lungmachi black graptolitic shales from Guizhou to Chongqing, Central China显示文摘The Lungmachi Formation is widely distributed in Guizhou, Chongqing and the adjacent area. It is important for the study of Silurian biostratigraphy and shale-gas investigation. Based on those biostratigraphically well-studied sections from Guiyang to Huayingshan, we reveal the stage-progressive distribution pattern of the Lungmachi black shales. The distribution of the Lungmachi black shales in the studying area can be subdivided into four geographic belts from the south to the north,reflecting the joint effect of regional and global environmental changes. The graptolite depth zonation model was adopted herein to infer the water depth of major graptolite assemblages from the black shales. The changes in the water depth indicate two major stages. The first stage is named the transgressive distribution stage which ranged from the Persculptograptus persculptus Biozone(LM1, upper Hirnantian) to the Coronograptus cyphus Biozone(LM5, upper Rhuddanian), an interval mostly controlled by global sea-level rise. | 10 | Trends in particulate matter and its chemical compositions in China from 2013–2017显示文摘Accurate determination of the atmospheric particulate matter mass concentration and chemical composition is helpful in exploring the causes and sources of atmospheric enthalpy pollution and in evaluating the rationality of environmental air quality control strategies.Based on the sampling and chemical composition data of PM2.5 in different key regions of China in the CARE-China observation network,this research analyzes the environmental air quality data released by the China National Environmental Monitoring Centre during the studied period to determine the changes in the particulate matter mass concentration in key regions and the evolution of the corresponding chemical compositions during the implementation of the Action Plan for Prevention and Control of Air Pollution from 2013-2017.The results show the following.(1)The particulate matter mass concentration in China showed a significant downward trend;however,the PM2.5 annual mass concentration in 64%of cities exceeds the New Chinese Ambient Air Quality Standard(CAAQS)GradeⅡ(GB3095-2012).The region to the east of the Taihang Mountains,the Fenhe and Weihe River Plain and the Urumqi-Changji regions in Xinjiang,all have PM2.5 concentration loading that is still high,and heavy haze pollution occurred frequently in the autumn and winter.(2)During the heavy pollution in the autumn and winter,the concentrations of sulfate and organic components decreased significantly.The mean SO42-concentration in PM2.5 decreased by 76%,12%,81%and 38%in Beijing-Tianjin-Hebei(BTH),the Pearl River Delta(PRD),the Sichuan-Chongqing region(SC)and the Fenhe and Weihe River Plain,respectively.The mean organic matter(OM)concentration decreased by 70%,44%,48%and 31%,respectively,and the mean concentration of NH4+decreased by 68%,1.6%,38%and 25%,respectively.The mean elemental carbon(EC)concentration decreased by 84%and 20%in BTH and SC,respectively,and it increased by 61%and 11%in the PRD and Fenhe and Weihe River Plain,respectively.The mean concentration of mineral and unresolved chemical components(MI)dropped by 70%,24%and 13%in BTH,the PRD and the Fenhe and Weihe River Plain,respectively.The change in the PM2.5 chemical composition is consistent with the decrease of the PM2.5mass concentration.(3)In 2015,the mean OM concentration contributions to fine particles and coarse particles were 13-46%and 46-57%,respectively,and the mean MI concentration contributions to fine particles and coarse and particles were 31-60%and 39-73%,respectively;these values are lower than the 2013 values from the key regions,which is the most important factor behind the decrease of the particulate matter mass concentration.From 2013 to 2015,among the chemical components of different particle size fractions,the peak value of the coarse particle size fraction decreased significantly,and the fine particle size fractions of SO42-,NO3-,and NH4+decreased with the decrease of the particulate matter mass concentration in different particle size fractions.The fine-particle size peaks of SO42-,NO3-and NH4+shifted from 0.65-1.1μm to the finer size range of0.43-0.65μm during the same time frame. | Yuesi WANG Wenjie LI Wenkang GAO Zirui LIU Shili TIAN Rongrong SHEN Dongsheng JI Shuai WANG Lili WANG Guiqian TANG Tao SONG Mengtian CHENG Gehui WANG Zhengyu GONG Jiming HAO Yuanhang ZHANG | 2019 | Science China Earth Sciences2019,62,12: | 23 |

| 13 | Characterization of drug responses of mini patient-derived xenografts in mice for predicting cancer patient clinical therapeutic response显示文摘Background:Patient-derived organoids and xenografts(PDXs)have emerged as powerful models in functional diag-nostics with high predictive power for anticancer drug response.However,limitations such as engraftment failure and time-consuming for establishing and expanding PDX models followed by testing drug efficacy,and inability to subject to systemic drug administration for ex vivo organoid culture hinder realistic and fast decision-making in selecting the right therapeutics in the clinic.The present study aimed to develop an advanced PDX model,namely MiniPDX,for rapidly testing drug efficacy to strengthen its value in personalized cancer treatment.Methods:We developed a rapid in vivo drug sensitivity assay,OncoVee®MiniPDX,for screening clinically relevant regimens for cancer.In this model,patient-derived tumor cells were arrayed within hollow fiber capsules,implanted subcutaneously into mice and cultured for 7 days.The cellular activity morphology and pharmacokinetics were systematically evaluated.MiniPDX performance(sensitivity,specificity,positive and negative predictive values)was examined using PDX as the reference.Drug responses were examined by tumor cell growth inhibition rate and tumor growth inhibition rate in PDX models and MiniPDX assays respectively.The results from MiniPDX were also used to evaluate its predictive power for clinical outcomes.Results:Morphological and histopathological features of tumor cells within the MiniPDX capsules matched those both in PDX models and in original tumors.Drug responses in the PDX tumor graft assays correlated well with those in the corresponding MiniPDX assays using 26 PDX models generated from patients,including 14 gastric cancer,10 lung cancer and 2 pancreatic cancer.The positive predictive value of MiniPDX was 92%,and the negative predictive value was 81%with a sensitivity of 80%and a specificity of 93%.Through expanding to clinical tumor samples,Min-iPDX assay showed potential of wide clinical application.Conclusions:Fast in vivo MiniPDX assay based on capsule implantation was developed-to assess drug responses of both PDX tumor grafts and clinical cancer specimens.The high correlation between drug responses of paired MiniPDX and PDX tumor graft assay,as well as translational data suggest that MiniPDX assay is an advanced tool for personalized cancer treatment. | Feifei Zhang Wenjie Wang Yuan Long Hui Liu Jijun Cheng Lin Guo Rongyu Li Chao Meng Shan Yu Qingchuan Zhao Shun Lu Lili Wang Haitao Wang Danyi Wen | 2018 | Cancer Communications2018,38,1: | 20 |
| 14 | Degradation of pyrene by immobilized microorganisms in saline-alkaline soil显示文摘Biodegradation of polycyclic aromatic hydrocarbons(PAHs) is very difficult in saline-alkaline soil due to the inhibition of microbial growth under saline-alkaline stress.The microorganisms that can most effectively degrade PAHs were screened by introducing microorganisms immobilized on farm byproducts and assessing the validity of the immobilizing technique for PAHs degradation in pyrene-contaminated saline-alkaline soil.Among the microorganisms examined,it was found that Mycobacterium sp.B2 is the best,and can degrade 82.2% and 83.2% of pyrene for free and immobilized cells after 30 days of incubation.The immobilization technique could increase the degradation of pyrene significantly,especially for fungi.The degradation of pyrene by the immobilized microorganisms Mucor sp.F2,fungal consortium MF and co-cultures of MB+MF was increased by 161.7%(P < 0.05),60.1%(P < 0.05) and 59.6%(P < 0.05) after 30 days,respectively,when compared with free F2,MF and MB+MF.Scanning electron micrographs of the immobilized microstructure proved the positive effects of the immobilized microbial technique on pyrene remediation in salinealkaline soil,as the interspace of the carrier material structure was relatively large,providing enough space for cell growth.Co-cultures of different bacterial and fungal species showed different abilities to degrade PAHs.The present study suggests that Mycobacterium sp.B2 can be employed for in situ bioremediation of PAHs in saline-alkaline soil,and immobilization of fungi on farm byproducts and nutrients as carriers will enhance fungus PAH-degradation ability in saline-alkaline soil. | Shanxian Wang Xiaojun Li Wan Liu Peijun Li Lingxue Kong Wenjie Ren Haiyan Wu Ying Tu | 2012 | Journal of Environmental Sciences2012,24,9: | 19 |

| 16 | Changes of climate extremes of temperature and precipitation in summer in eastern China associated with changes in atmospheric circulation in East Asia during 1960-2008显示文摘Climate extremes and changes in eastern China are closely related to variations of the East Asian summer monsoon and corresponding atmospheric circulations.The relationship between frequencies of temperature and precipitation extremes in China during the last half century is investigated using Singular Value Decomposition analysis.During 1980-1996,there was a typical pattern with fewer hot days and more precipitation extremes in the northern part of eastern China,and more hot days and fewer precipitation extremes in the southern part.This geographic pattern tended to reverse after 1997,with fewer hot days and more extreme precipitation days south of the Yangtze River and vice versa to the north.Differences in atmospheric circulation between the former and latter periods are presented.We conclude that a mid-level anomalous high/low,upper-level anomalous easterlies/westerlies over the north/south of eastern China,a weakened East Asian summer monsoon and associated upper-tropospheric center of cooling(30°N,110°E) are all favorable for the changes in frequencies of temperature and precipitation extremes. | LI Juan DONG WenJie YAN ZhongWei | 2012 | Chinese Science Bulletin2012,57,15: | 17 |
| 17 | T cells expressing a LMP1-specific chimeric antigen receptor mediate antitumor effects against LMP1-positive nasopharyngeal carcinoma cells in vitro and in vivo显示文摘T cells modified with chimeric antigen receptor are an attractive strategy to treat Epstein-Barr virus(EBV) associated malignancies.The EBV latent membrane protein 1(LMP1) is a 66-KD integral membrane protein encoded by EBV that consists of transmembrane-spanning loops.Previously,we have identified a functional signal chain variable fragment(scFv) that specifically recognizes LMP1 through phage library screening.Here,we constructed a LMP1 specific chimeric antigen receptor containing anti-LMP1 scFv,the CD28 signalling domain,and the CD3ζchain(HELA/CAR).We tested its functional ability to target LMP1 positive nasopharyngeal carcinoma cells.HELA/CAR cells were efficiently generated using lentivirus vector encoding the LMP1-specific chimeric antigen receptor to infect activated human CD3+ T cells.The HELA/CAR T cells displayed LMP1 specific cytolytic action and produced IFN-γ and IL-2 in response to nasopharyngeal carcinoma cells overexpressing LMP1.To demonstrate in vivo anti-tumor activity,we tested the HELA/CAR T cells in a xenograft model using an LMP1 overexpressing tumor.Intratumoral injection of anti-LMP1 HELA/CAR-T cells significantly reduced tumor growth in vivo.These results show that targeting LMP1 using HELA/CAR cells could represent an alternative therapeutic approach for patients with EBV-positive cancers. | Xiaojun Tang Yan Zhou Wenjie Li Qi Tang Renjie Chen Jin Zhu Zhenqing Feng | 2014 | The Journal of Biomedical Research2014,28,6: | 16 |

| 19 | The chromosome-level quality genome provides insights into the evolution of the biosynthesis genes for aroma compounds of Osmanthus fragrans显示文摘Sweet osmanthus(Osmanthus fragrans)is a very popular ornamental tree species throughout Southeast Asia and USA particularly for its extremely fragrant aroma.We constructed a chromosome-level reference genome of O.fragrans to assist in studies of the evolution,genetic diversity,and molecular mechanism of aroma development.A total of over 118 Gb of polished reads was produced from HiSeq(45.1 Gb)and PacBio Sequel(73.35 Gb),giving 100×depth coverage for long reads.The combination of Illumina-short reads,PacBio-long reads,and Hi-C data produced the final chromosome quality genome of O.fragrans with a genome size of 727 Mb and a heterozygosity of 1.45%.The genome was annotated using de novo and homology comparison and further refined with transcriptome data.The genome of O.fragrans was predicted to have 45,542 genes,of which 95.68%were functionally annotated.Genome annotation found 49.35%as the repetitive sequences,with long terminal repeats(LTR)being the richest(28.94%).Genome evolution analysis indicated the evidence of whole-genome duplication 15 million years ago,which contributed to the current content of 45,242 genes.Metabolic analysis revealed that linalool,a monoterpene is the main aroma compound.Based on the genome and transcriptome,we further demonstrated the direct connection between terpene synthases(TPSs)and the rich aromatic molecules in O.fragrans.We identified three new flower-specific TPS genes,of which the expression coincided with the production of linalool.Our results suggest that the high number of TPS genes and the flower tissue-and stage-specific TPS genes expressions might drive the strong unique aroma production of O.fragrans. | Xiulian Yang Yuanzheng Yue Haiyan Li Wenjie Ding Gongwei Chen Tingting Shi Junhao Chen Min S.Park Fei Chen Lianggui Wang | 2018 | Horticulture Research2018,5,1: | 16 |
| 20 | Effects of biochar-based fertilizers on nutrient leaching in a tobacco-planting soil显示文摘Biochar is a soil amendment for increasing soil quality and decreasing nutrient leaching. However, there is little information on the impact of biochar-based fertilizer(BF) on soil nutrient leaching in agricultural soils. We conducted a soil column leaching experiment to study the effects of BF on the leaching of total nitrogen(TN), total phosphorus, and total potassium(TK) in tobacco soils. The distribution characteristics of NH_4^+-N, available P, and available K in soil profiles were analyzed after the application of BF. Biochar was prepared by pyrolysis of fluecured tobacco stems. It was applied at four levels, 0%, 3%,9%, and 15%(w/w), respectively, to the compound fertilizer. Compared with the control, the leaching loss of soil TN decreased by 8.36%, 6.72%, and 6.45%, and the loss of soil TK decreased by 9.18%, 9.31% and 11.82% in the 3%,9%, and 15% BF treatments, respectively. However, BF had no significant effect on the P leaching due to the low movement of P in the soil profile. In addition, the BF addition increased the immobilization of NH_4^+-N, available P, and available K in the soil profile.
