| 1 | A complete sequence and comparative analysis of a SARS-associated virus(Isolate BJ01)显示文摘The genome sequence of the Severe Acute Respiratory Syndrome (SARS)-associated virus provides essential information for the identification of pathogen(s), exploration of etiology and evolution, interpretation of transmission and pathogenesis, development of diagnostics, prevention by future vaccination, and treatment by developing new drugs. We report the complete genome sequence and comparative analysis of an isolate (BJ01) of the coronavirus that has been recognized as a pathogen for SARS. The genome is 29725 nt in size and has 11 ORFs (Open Reading Frames). It is composed of a stable region encoding an RNA-dependent RNA polymerase (composed of 2 ORFs) and a variable region representing 4 CDSs (coding sequences) for viral structural genes (the S, E, M, N proteins) and 5 PUPs (putative uncharacterized proteins). Its gene order is identical to that of other known coronaviruses. The sequence alignment with all known RNA viruses places this virus as a member in the family of Coronaviridae. Thirty putative substitutions have been identified by comparative analysis of the 5 SARS- associated virus genome sequences in GenBank. Fifteen of them lead to possible amino acid changes (non-synonymous mutations) in the proteins. Three amino acid changes, with predicted alteration of physical and chemical features, have been detected in the S protein that is postulated to beinvolved in the immunoreactions between the virus and its host. Two amino acid changes have been detected in the Mprotein, which could be related to viral envelope formation. Phylogenetic analysis suggests the possibility of non-human origin of the SARS-associated viruses but provides noevidence that they are man-made. | 2 | Use of Xinfeng capsule to treat abarticular pathologic changes in patients with rheumatoid arthritis显示文摘OBJECTIVE: To observe the influence of Xinfengcapsule(XFC) on abarticular pathologic changes(APCs) and other indices of patients with rheumatoid arthritis(RA) and explore the mechanism of action of XFC in improving such changes.METHODS: Three-hundred RA patients were divided randomly into a treatment group(n=150) and control group(n=150). A normal control(NC)group(n=90) was also created. Changes in cardiac function, pulmonary function, anemia indices and platelet parameters of RA patients were measured.Curative effects of the two groups were compared,and comparison carried out with the NC group.RESULTS: In 300 RA patients, late diastolic peak flow velocity(A peak) was much higher(P<0.01)and early diastolic peak flow velocity(E peak), E/A,and left ventricular fraction shortening much lower(P<0.01) than those in the NC group. Vital capacity(VC), forced vital capacity in one second, forced vital capacity(FVC), maximal voluntary ventilation(MVV), maximal expiratory flow in 50% of VC(FEF50) and FEF75 were lowered remarkably(P<0.05 or P<0.01). Platelet count(PLT), plateletcrit(PCT) and mean platelet volume(MPV) increased markedly(P<0.05 or P<0.01), and hemoglobin(Hb)level decreased significantly(P<0.05). After XFC treatment, the A peak and PLT and PCT were much lower(P<0.05), and E/A and the number of red blood cells as well as Hb level were much higher(P<0.05), as were FVC, MVV and FEF50(P<0.05 or P<0.01), in the treatment group than those in the NC group. Total score of pain and swelling in joints,uric-acid level and high-sensitivity C-reactive protein level were much lower, and superoxide dismutase level as well as the number of CD4 +CD25+ regulation T cells(Treg) and CD4+CD25+CD127- Treg were much higher(P<0.05 or P<0.01)in the treatment group than those in the NC group.CONCLUSION: RA patients with pathologic changes in joints also suffer from lower cardiac and pulmonary functions and from parameters of anemia and platelet factors. XFC can improve the symptoms of RA patients, ameliorate their cardiac and pulmonary functions and reduce the parameters of anemia and platelet factors. | 4 | Creating a novel herbicide-tolerance OsALS allele using CRISPR/Cas9-mediated gene editing显示文摘Weeds and weedy rice plague commercial rice fields in many countries. Developingherbicide-tolerance rice is the most efficient strategy to control weed proliferation. CRISPR/Cas9-mediated gene editing, which generates small InDels and nucleotide substitutions atand around target sites using error-prone non-homologous end joining DNA repairing, hasbeen widely adopted for generation of novel crop germplasm with a wide range of geneticvariation in important agronomic traits. We created a novel herbicide-tolerance allele inrice by targeting the acetolactate synthase (OsALS) gene using CRISPR/Cas9-mediated geneediting. The novel allele (G628W) arose from a G-to-T transversion at position 1882 of OsALSand conferred a high level of herbicide tolerance. Transgene-free progeny carryinghomozygous G628W allele were identified and showed agronomic performance similar tothat of wild-type plants, suggesting that the G628W allele is a valuable resource fordeveloping elite rice varieties with strong herbicide tolerance. To promote use of the G628Wallele and to accelerate introgression and/or pyramiding of the G628W allele with other elitealleles, we developed a DNA marker for the G628W allele that accurately and robustlydistinguished homozygous from heterozygous segregants. | 5 | Combined effects of volume ratio and nitrate recycling ratio on nutrient removal,sludge characteristic and microbial evolution for DPR optimization显示文摘The optimization of volume ratio(V_(An)/V_(A)/V_(0))and nitrate recycling ratio(R)in a two-sludge denitrifying phosphorus removal(DPR)process of Anaerobic Anoxic Oxic-Moving Bed Biofilm Reactor(A^(2)/O-MBBR)was investigated.The results showed that prolonged anaerobic retention time(HRT An:1.25→3.75 hr)exerted favorable effect on chemical oxygen demand(COD)removal(57.26%→73.54%),poly-β-hydroxyalkanoates(PHA)synthesis(105.70→138.12 mg COD/L)and PO_(4)^(3-)release(22.3→38.9 mg/L).However,anoxic retention time(HRT A)and R exhibited positive correlation with PHA utilization(43.87%-81.34%)and denitrifying phosphorus removal(DPR)potential(NO_(3)-/PO^(3-)_(4):0.57-1.34 mg/mg),leading to dramatical TN removal variations from 68.86%to 81.28%.Under the V An/V A/V O ratio of 2:6:0,sludge loss deteriorated nutrient removals but the sludge bioactivity quickly recovered when the oxic zone was recovered.The sludge characteristic and microstructure gradually transformed under the dissolved oxygen(DO)control(1.0-1.5→1.5-2.0 mg/L),in terms of sludge volume index(SVI:194→57 m L/g VSS),median-particle-size(D 50:99.6→300.5μm),extracellular polymeric substances(EPS)(105.62→226.18 mg/g VSS)and proteins/polysaccharides(PN/PS)ratio(1.52→3.46).Fluorescence in situ hybridization(FISH)results showed that phosphorus accumulation organisms(PAOs)(mainly Cluster I of Accumulibacter,contribution ratio:91.79%-94.10%)dominated the superior DPR performance,while glycogen accumulating organisms(GAOs)(mainly Competibacter,contribution ratio:82.61%-86.89%)was responsible for deteriorative TN and PO_(4)^(3-)removals.The optimal HRT A and R assembled around 5-6.5 hr and 300%-400%based on the PHA utilization and DRP performance,and the oxic zones also contributed to PO_(4)^(3-)removal although it showed low dependence on DO concentration and oxic retention time(HRT_(0)). | Miao Zhang Jing Gao Yajun Fan Xiaoge Wu Jun Wu Chengda He | 2021 | Journal of Environmental Sciences2021,33,6: | 6 |

| 8 | Intron-targeted gene insertion in rice using CRISPR/Cas9: A case study of the Pi-ta gene显示文摘Intron-targeted gene insertion strategy using CRISPR/Cas9(clustered regularly interspaced short palindromic repeats/CRISPR-associated Cas9) has been shown to be a potential tool for crop genetic improvement by targeted mutagenesis or gene replacement of an elite allele into widely cultivated rice varieties. The rice blast resistant protein Pi-ta, differs from its susceptible counterpart, pi-ta, by a single amino acid in exon 2. To create new materials resistant to the rice blast disease, we inserted a genomic fragment containing the exon 2 and 3′ untranslated region(3′ UTR) of Pi-ta into intron 1 of pi-ta in rice materials susceptible to rice blast using the intron-targeted insertion strategy. The gene insertion frequency was3.8%. Several novel transgene-free progeny with stably inherited homozygous insert were identified in the T_1 generation, which have been crossed to rice germplasm bearing other resistance gene(R gene) for pyramiding of R genes. | 11 | Identification and bioinformatics analysis of lactate dehydrogenase genes from Echinococcus granulosus显示文摘Objective:To identify full length cDNA sequence of lactate dehydrogenase(LDH) from adult Echinococcus granulosus(E.granulosus) and to predict the structure and function of its encoding protein using bioinformatics methods.Methods:With the help of NCBI,EMBI, Expasy and other online sites,the open reading frame(ORF),conserved domain,physical and chemical parameters,signal peptide,epitope,topological structures of the protein sequences were predicted and a homology tertiary structure model was created:Vector NT1 software was used for sequence alignment,phylogenetic tree construction and tertiary structure prediction. Results:The target sequence was 1 233 bp length with a 996 bp biggest ORF encoding 331 amino acids protein with typical L-LDH conserved domain.It was confirmed as full length cDNA of LDH from E.granulosus and named as EgLDH(GenBank accession number:HM748917).The predicted molecular weight and isoelectric point of the deduced protein were 3 5516.2Da and 6.32 respectively.Compared with LDHs from Taenia solium,Taenia saginata asiatica,Spirometra erinaceieuropaei.Schistosoma japonicum,Clonorchis sinensis and human,it showed similarity of 86% ,85% ,55% ,58% ,58% and 53% ,respectively.EgLDH contained 3 putative transmembrane regions and 4 major epitopes(54aa-59aa.81aa-87aa,97aa-102aa,307aa-313aa),the latter were significant different from the corresponding regions of human LDH.In addition,some NAD and substrate binding sites located on epitopes 54aa-59aa and 97aa-102aa,respectively.Tertiary structure prediction showed that 3 key catalytic residues 105R,165D and 192H forming a catalytic center near the epitope 97aa-102aa,most NAD and substrate binding sites located around the center.Conclusions:The full length cDNA sequences of EgLDH were identified.It encoded a putative transmembrane protein which might be an ideal target molecule for vaccine and drugs. | Gang Lu Yajun Lu Lihua Li Lixian Wu Zhigang Fan Dazhong Shi Hu Wang Xiumin Han | 2010 | Asian Pacific Journal of Tropical Medicine2010,3,10: | 2 |

The excitation band peaking at 125-153 nm corresponding to the absorption of PO_4^(3-) group exhibits very strong absorption. | 16 | Nanotrap-enabled quantification of KRAS-induced peptide hydroxylation in blood for cancer early detection显示文摘Circulating peptide is a potential source of biomarkers for cancer detection.However,the existence of large molecular weight proteins in plasma have a disastrous effect on circulating peptides isolating and detecting.Herein,nanotrap fractionation following by mass spectrometry have been applied to quantify the levels of bradykinin (BK) and hydroxylated bradykinin (Hyp-BK) as a relative measure of KRAS-regulated prolyl-4-hydroxylase alpha-1 (P4HA1) which may serve as early diagnosis marker for pancreatic ductal adenocarcinoma (PDAC).We found that P4HA1 can be upregulated by KRASG12v,which is a PDAC driver mutation,using HPNE/KRAS and HPNE cells.And we revealed that P4HA1 is overexpressed in PDAC tumors,compared to normal and inflamed pancreatic tissues.RNA interference revealed that P4HA1 activity was primarily responsible for Hyp-BK production.Mass spectrometry analysis revealed that plasma Hyp-BK/BK ratio was higher in PDAC than pancreatitis patients and healthy controls,while the area under the receiver operating characteristic (ROC) curve (AUC) is 0.8209 (95%Cl,0.7269-0.9149).The Hyp-BK/BK association with PDAC was reproduced in another cohort,where this ratio was found to increase with advancing tumor stage.These novel findings paved the way for wider applications of Nanotrap coupled mass spectrometry as a powerful tool for revealing biosignatures from plasma. | Zaian Deng Zhen Zhao Bo Ning Jeffery Basilio Karen Mann Jie Fu Yajun Gu Yuanqing Ye Xifeng Wu Jia Fan Paul Chiao Tony Hu | 2019 | Nano Research2019,12,6: | 2 |
