1Assessing the numbers of SNPs needed to establish molecular IDs and characterize the genetic diversityof soybean cultivars derived from Tokachi nagaha显示文摘The development of a core set of SNP molecular markers that could be widely used in soybean genetic research would greatly facilitate research into the genetic diversity of soybean.We conducted an analysis of Tokachi nagaha and 137 of its descendant soybean cultivars using 4044 SNP markers with the goal of determining the appropriate number of single-nucleotide polymorphisms(SNPs)needed to construct unambiguous molecular IDs and characterize genetic diversity based on a genetic distance matrix correlation method.When the number of SNPs was held constant,the number of accession pairs that could be distinguished increased as the polymorphism informative content(PIC)value of the SNPs increased.A core panel of 20 selected SNPs from 11 linkage groups with a mean PIC value of 0.3703 and a range of 0.3640–0.3749 was able to identify almost all of the accession pairs in our study[9445 pairs(99.92%)].The eight accession pairs that could not be identified with this core SNP set all originated from the same province and some of them had the same parental cultivars.The molecular IDs of the 138 accessions were constructed using the core 20 SNPs.It is known that both the number of SNPs and PIC values should be considered when SNPs are selected for use in the analysis of genetic diversity.In this study,when the PIC value was 0.3460,the correlation coefficient between the genetic distance matrices associated with a panel of 200 SNPs and the total population was>0.800,indicating satisfactory correlation.Our high-accuracy,high-resolution core SNP panel for germplasm fingerprinting and our findings about assessing genetic diversity will likely markedly improve the management and utilization efficiency of soybean germplasm resources.Zhangxiong Liu Jun Li Xuhong Fan Nang Myint Phyu Sin Htwe Shuming Wang Wen Huang Jiyu Yang Lili Xing Lijun Chen Yinghui Li Rongxia Guan Ruzhen Chang Dechun Wang Lijuan Qiu 2017The Crop Journal2017,5,4:10
2Genomics-based plant germplasm research(GPGR)显示文摘Plant germplasm underpins much of crop genetic improvement.Millions of germplasm accessions have been collected and conserved ex situ and/or in situ,and the major challenge is now how to exploit and utilize this abundant resource.Genomics-based plant germplasm research(GPGR) or 'Genoplasmics' is a novel cross-disciplinary research field that seeks to apply the principles and techniques of genomics to germplasm research.We describe in this paper the concept,strategy,and approach behind GPGR,and summarize current progress in the areas of the definition and construction of core collections,enhancement of germplasm with core collections,and gene discovery from core collections.GPGR is opening a new era in germplasm research.The contribution,progress and achievements of GPGR in the future are predicted.Jizeng Jia Hongjie Li Xueyong Zhang Zichao Li Lijuan Qiu 2017The Crop Journal2017,5,2:7
3MODIS-based Daily Lake Ice Extent and Coverage dataset for Tibetan Plateau显示文摘The Tibetan Plateau houses numerous lakes,the phenology and duration of lake ice in this region are sensitive to regional and global climate change,and as such are used as key indicators in climate change research,particularly in environment change comparison studies for the Earth three poles.However,due to its harsh natural environment and sparse population,there is a lack of conventional in situ measurement on lake ice phenology.The Moderate Resolution Imaging Spectroradiometer(MODIS)Normalized Difference Snow Index(NDSI)data,which can be traced back 20 years with a 500 m spatial resolution,were used to monitor lake ice for filling the observation gaps.Daily lake ice extent and coverage under clear-sky conditions was examined by employing the conventional SNOWMAP algorithm,and those under cloud cover conditions were re-determined using the temporal and spatial continuity of lake surface conditions through a series of steps.Through time series analysis of every single lake with size greater than 3 km2 in size,308 lakes within the Tibetan Plateau were identified as the effective records of lake ice extent and coverage to form the Daily Lake Ice Extent and Coverage dataset,including 216 lakes that can be further retrieved with four determinable lake ice parameters:Freeze-up Start(FUS),Freeze-up End(FUE),Break-up Start(BUS),and Break-up End(BUE),and 92 lakes with two parameters,FUS and BUE.Six lakes of different sizes and locations were selected for verification against the published datasets by passive microwave remote sensing.The lake ice phenology information obtained in this paper was highly consistent with that from passive microwave data at an average correlation coefficient of 0.91 and an RMSE value varying from 0.07 to 0.13.The present dataset is more effective at detecting lake ice parameters for smaller lakes than the coarse resolution passive microwave remote sensing observations.The published data are available in https://data.4tu.nl/repository/uuid:fdfd8c76-6b7c-4bbf-aec8-98ab199d9093 and http://www.sciencedb.cn/dataSet/handle/744.Yubao Qiu Pengfei Xie Matti Leppäranta Xingxing Wang Juha Lemmetyinen Hui Lin Lijuan Shi 2019Big Earth Data2019,3,2:7
4Gm Ms1 encodes a kinesin-like protein essential for male fertility in soybean(Glycine max L.)显示文摘The application of heterosis is a promising approach for greatly increasing yield in soybean(Glycine max L.). Nuclear male sterility is essential for hybrid seed production and the utilization of heterosis. Here we report the cloning of the gene underlying the soybean male-sterile mutant ms-1,which has been widely used for recurrent selection in soybean breeding programs. We initially delimited the ms1 locus to a 16.15 kb region on chromosome13, based on SLAF_BSA sequencing followed by genotyping of an F_(2) population segregating for the locus. Compared with the same region in fertile plants, the mutant region lacks a sequence of approximately 38.7 kb containing five protein-coding genes, including an ortholog of the kinesin-like protein gene NACK2, named Gm Ms1. The Gm Ms1 knockout plants generated via CRISPR/Casmediated gene editing displayed a complete malesterile phenotype. Metabolic profiling showed that fertile anthers accumulated starch and sucrose normally, whereas sterile anthers had higher anthocyanin levels and lower flavonoid levels and lower antioxidant enzyme activities. These results provide insights into the molecular mechanisms governing male sterility and demonstrate that Gm Ms1 could be used to create male-sterile lines through targeted mutagenesis. 5Development and utilization of a new chemically-induced soybean library with a high mutation density显示文摘Mutagenized populations have provided important materials for introducing variation and identifying gene function in plants. In this study, an ethyl methanesulfonate(EMS)-induced soybean(Glycine max) population,consisting of 21,600 independent M_2 lines, was developed.Over 1,000 M_(4(5))families, with diverse abnormal phenotypes for seed composition, seed shape, plant morphology and maturity that are stably expressed across different environments and generations were identified. Phenotypic analysis of the population led to the identification of a yellow pigmentation mutant, gyl, that displayed significantly decreased chlorophyll(Chl) content and abnormal chloroplast development. Sequence analysis showed that gyl is allelic to Minn Gold, where a different single nucleotide polymorphism variation in the Mg-chelatase subunit gene(ChlI1a) results in golden yellow leaves. A cleaved amplified polymorphic sequence marker was developed and may be applied to marker-assisted selection for the golden yellow phenotype in soybean breeding. 6Mechanically reprogrammable Pancharatnam-Berry metasurface for microwaves显示文摘Metasurfaces have enabled the realization of several optical functionalities over an ultrathin platform,fostering the exciting field of flat optics.Traditional metasurfaces are achieved by arranging a layout of static meta-atoms to imprint a desired operation on the impinging wavefront,but their functionality cannot be altered.Reconfigurability and programmability of metasurfaces are the next important step to broaden their impact,adding customized on-demand functionality in which each meta-atom can be individually reprogrammed.We demonstrate a mechanical metasurface platform with controllable rotation at the meta-atom level,which can implement continuous Pancharatnam–Berry phase control of circularly polarized microwaves.As the proof-of-concept experiments,we demonstrate metalensing,focused vortex beam generation,and holographic imaging in the same metasurface template,exhibiting versatility and superior performance.Such dynamic control of electromagnetic waves using a single,low-cost metasurface paves an avenue towards practical applications,driving the field of reprogrammable intelligent metasurfaces for a variety of applications.Quan Xu Xiaoqiang Su Xueqian Zhang Lijuan Dong Lifeng Liu Yunlong Shi Qiu Wang Ming Kang Andrea Alù Shuang Zhang Jiaguang Han Weili Zhang 2022Advanced Photonics2022,4,1:5
7Molecular characterization of GmNHX2,a Na^+/H^+ antiporter gene homolog from soybean,and its heterologous expression to improve salt tolerance in Arabidopsis显示文摘Na+/H+ antiporters have been well documented to enhance plant salt tolerance by regulating cellular ion homeostasis. Here, a putative Na+/H+ antiporter gene homolog GmNHX2 from soybean was cloned and predicted to encode a protein of 534 amino acids with 10 putative transmembrane domains. GmNHX2 was expressed in all soybean plant tissues but enriched in roots and its expression was induced by NaCl and polyethylene glycol (PEG) treatments. GmNHX2 exhibits greater sequence similarity with LeNHX2 and AtNHX6 than that of AtNHX1 and AtSOS1. Although phylogenetic analysis clustered GmNHX2 with organellar (tonoplast and vesicles) antiporters, the GmNHX2-EGFP (enhanced green fluorescent protein) fusion protein was possibly localized in the plasma membrane or organelle membrane of transgenic plant cells. Furthermore, transgenic Arabidopsis plants expressing GmNHX2 were more tolerant to high NaCl concentrations during germination and seedling stages when compared with wild-type plants. 8Genetic contribution of foreign germplasm to elite Chinese soybean (Glycine max) cultivars revealed by SSR markers显示文摘Simple sequence repeats (SSR) marker analysis, combined with pedigree analysis, was car- ried out to trace the genetic constitutes of Suinong 14 and Hefeng 25 in assessing the contribution of for- eign germplasm to those elite cultivars. The overall goal is to accumulate information for further effective utilization of foreign germplasm in Chinese soybean breeding programs. SSR clustering results indicated that the genetic base of elite Chinese soybean culti- vars, including Suinong 14 and Hefeng 25, were broadened and enhanced via introduction of Amsoy from the U.S. and Shishengchangye from Japan. The pedigree analysis showed a very high coefficient of parentage between Shishengchangye and Hefeng 25, between Shishengchangye and Suinong 14, and between Amsoy and Suinong 14. The genetic simi- larity between Suinong 14 and Hefeng 25 was 60.58%. Among 20 linkage groups, more genomic regions were transferred from Hefeng 25 to Suinong 14 in linkage group (LG) I, L and C2 than other LGs. Among the unique alleles of foreign parents, five specific loci in Amsoy were transferred to Suinong 14, and three loci from Shishengchangye to Suinong 14. Some SSR loci were proved to be correlated with phenotypes: two loci for seed size introgressed from Shishengchangye to Suinong 14, and one locus forprotein content from Amsoy to Suinong 14. 9Identification of a novel seed size associated locus SW9-1 in soybean显示文摘Seed size is one of the vital traits determining seed appearance, quality, and yield. Untangling the genetic mechanisms regulating soybean 100-seed weight (100-SW), seed length and seed width across environments may provide a theoretical basis for improving seed yield. However, there are few reports related to QTL mapping of 100-SW across multiple ecological regions. In this study, 21 loci associated with seed size traits were identified using a genome-wide association of 5361 single nucleotide polymorphisms (SNPs) across three ecoregions in China, which could explain 8.12%–14.25% of the phenotypic variance respectively. A new locus, named as SW9-1 on chromosome 9 that explained 10.05%–10.93% of the seed weight variance was found significantly related to seed size traits, and was not previously reported. The selection effect analysis showed that SW9-1 locus has a relatively high phenotypic effect (13.67) on 100-SW, with a greater contribution by the accessions with bigger seeds (3.69) than the accessions with small seeds (1.66). Increases in seed weight were accompanied by increases in the frequency of SW9-1T allele, with >90% of the bred varieties with a 100-SW >30 g carrying SW9-1T. Analysis of SW9-1 allelic variation in additional soybean accessions showed that SW9-1T allele accounting for 13.83% of the wild accessions, while in 46.55% and 51.57% of the landraces and bred accessions, respectively, this results indicating that the SW9-1 locus has been subjected to artificial selection during the early stages of soybean breeding, especially the utilization of SW9-1T in edamame for big seed. These results suggest that SW9-1 is a novel and reliable locus associated with seed size traits, and might have an important implication for increasing soybean seed weight in molecular design breeding. 10Long-term records of glacier evolution and associated proglacial lakes on the Tibetan Plateau(1976‒2020)显示文摘The glaciers on the Tibetan Plateau(TP)constitute critical sources of water for the proglacial lakes and many rivers found downstream.To better understand the evolution of glaciers and the impact of this on proglacial lakes,seven glaciers corresponding to continenṅtal,sub-continental,and marine climate types that are influenced by wester-lies and the Indian summer monsoon were selected for study.The evolution of the edges of these glaciers and their associated progla-cial lakes were identified based on the visual interpretation of Landsat TM/ETM+/OLI images.A dataset covering the period 1976-2020 that included the glacier and proglacial lake edge vectors was then created.The relative errors in the areas of the individual glaciers were less than 3%,and for the proglacial lakes these errors were in the range 0%-7%.The dataset was used to effectively compare the changes in glaciers and proglacial lakes that have occurred over the past four decades.The most striking changes that were found were the retreat of glaciers and the formation of small proglacial lakes.This dataset could also be used as a proxy to support research on changes in mountain glaciers,particularly their response to climate change and water resources.This response is of great scientific significance and is important in many applications,including assessments of the ecological problems caused by melting glaciers.The dataset can be downloaded from http://doi.org/10.57760/sciencedb.j00076.00131.Drolma Lhakpa Yubao Qiu Pa Lhak Lijuan Shi Maoce Cheng Bin Cheng 2022Big Earth Data2022,6,4:3

12Identification of genes for drought resistance and prediction of gene candidates in soybean seedlings based on linkage and association mapping显示文摘Drought is one of the primary abiotic stress factors affecting the yield,growth,and development of soybeans.In extreme cases,drought can reduce yield by more than 50%.The seedling stage is an important determinant of soybean growth:the number and vigor of seedlings will affect growth and yield at harvest.Therefore,it is important to study the drought resistance of soybean seedlings.In this study,a recombinant inbred line(RIL)population comprising 234 F_(6:10)lines(derived from Zhonghuang35×Jindou 21)and a panel of 259 soybean accessions was subjected to drought conditions to identify the effects on phenotypic traits under these conditions.Using a genetic map constructed by single nucleotide polymorphism(SNPs)markers,18 quantitative trait loci(QTL)on 7 soybean chromosomes were identified in two environments.This included 9 QTL clusters identified in the RIL population.Fifty-three QTL were identified in 19 soybean chromosomes by genome-wide association analysis(GWAS)in the panel of accessions,including 69 significant SNPs(-log_(10)(P)≥3.97).A combination of the two populations revealed that two SNPs(-log_(10)(P)≥3.0)fell within two of the QTL(qPH7-4 and qPH7-6)confidence intervals.We not only re-located several previously reported drought-resistance genes in soybean and other crops but also identified several non-synonymous stress-related mutation site differences between the two parents,involving Glyma.07 g093000,Glyma.07 g093200,Glyma.07 g094100 and Glyma.07 g094200.One previously unreported new gene related to drought stress,Glyma.07 g094200,was found by regional association analysis.The significant SNP CHR7-17619(G/T)was within an exon of the Glyma.07 g094200 gene.In the RIL population,the DSP value of the'T'allele of CHR7-17619 was significantly(P<0.05)larger than the'G'allele in different environments.The results of our study lay the groundwork for cloning and molecular marker-assisted selection of droughtresistance genes in soybeans at the seedling stage.Yanjun Zhang Zhangxiong Liu Xingrong Wang Yue Li Yongsheng Li Zuowang Gou Xingzhen Zhao Huilong Hong Honglei Ren Xusheng Qi Lijuan Qiu 2022The Crop Journal2022,10,3:3

14Constructing dataset of classified drainage areas based on surface water-supply patterns in High Mountain Asia显示文摘The High Mountain Asia(HMA)region,ranging from the Hindu Kush and Tien Shan in thewest totheHimalaya inthe southwith an altitude between 2000 and 8844 m,holds the largest reservoir of glaciers and snow outside Earth Polar Regions.In the last decades,numerous glaciers and lake areas there have undergone tremendous changes with water redistribution.In order to increase understanding of the pattern of distribution of water resources,and their dynamic changes at the basin scale,a watershed classification based on the water replenishment patterns dataset was constructed.The input dataset are from the Randolph Glacier Inventory V.6.0 and the vector data of rivers and streams.Four datasets were thus obtained:Glacier-fed and Runoff-fed Drainage Area(GRDA),Glacier-fed and Runoff-free Drainage Area(GDA),Glacier-free and Runoff-fed Drainage Area(RDA),and the Glacier-free and Runoff-free Drainage Area(NGRDA),and the numbers of these four types of basins are 87,107,32,and 448 separately.The statistical results show GRDA has the largest surface area,accounting for 82.2%of the total basin area in HMA,mainly in the region of the basin with outflow rivers or streams.Dominated by small basins,the GDA area accounts for the smallest area,only 3.86%and the RDA accounts for 5.62%.For NGRDA,most are with small areas,accounting for 8.32%,and mainly distributes in the closed basin of the Qiangtang Plateau.This dataset provides a fundamental classified data source for research on water resources,climate,ecology,and environment in HMA.The published data are available at https://data.4tu.nl/download/uuid:d07d748f-d10b-4308-9626-199ef05cc9af/and http://www.dx.doi.org/10.11922/sciencedb.923.Jieyu Lu Yubao Qiu Xingxing Wang Wenshan Liang Pengfei Xie Lijuan Shi Massimo Menenti Dongshui Zhang 2020Big Earth Data2020,4,3:2

20Genome-wide signatures of the geographic expansion and breeding of soybean显示文摘Soybean is a leguminous crop that provides oil and protein. Exploring the genomic signatures of soybean evolution is crucial for breeding varieties with improved adaptability to environmental extremes. We analyzed the genome sequences of 2,214 soybeans and proposed a soybean evolutionary route, i.e., the expansion of annual wild soybean(Glycine soja Sieb. & Zucc.) from southern China and its domestication in central China, followed by the expansion and local breeding selection of its landraces(G. max(L.) Merr.). We observed that the genetic introgression in soybean landraces was mostly derived from sympatric rather than allopatric wild populations during the geographic expansion. Soybean expansion and breeding were accompanied by the positive selection of flowering time genes, including GmSPA3c.
