1KaKs_Calculator 2.0:A Toolkit Incorporating Gamma-Series Methods and Sliding Window Strategies显示文摘We present an integrated stand-alone software package named KaKs_Calculator 2.0 as an updated version.It incorporates 17 methods for the calculation of nonsynonymous and synonymous substitution rates;among them,we added our modified versions of several widely used methods as the gamma series including γ-NG,γ-LWL,γ-MLWL,γ-LPB,γ-MLPB,γ-YN and γ-MYN,which have been demonstrated to perform better under certain conditions than their original forms and are not implemented in the previous version.The package is readily used for the identification of positively selected sites based on a sliding window across the sequences of interests in 5' to 3' direction of protein-coding sequences,and have improved the overall performance on sequence analysis for evolution studies.A toolbox,including C++ and Java source code and executable files on both Windows and Linux platforms together with a user instruction,is downloadable from the website for academic purpose at https://sourceforge.net/projects/kakscalculator2/.Dapeng Wang Yubin Zhang Zhang Zhang Jiang Zhu Jun Yu 2010Genomics, Proteomics & Bioinformatics2010,8,1:79
2Stenting for symptomatic intracranial arterial stenosis in China:1-year outcome of a multicentre registry study显示文摘background and purpose A multicentre prospective registry study of individually tailored stenting for a patient with symptomatic intracranial atherosclerotic stenosis(ICAS)combined with poor collaterals in China showed that the short-term safety and efficacy of stenting was acceptable.However,it remained uncertain whether the low event rate could be of a long term.We reported the 1-year outcome of this registry study to evaluate the long-term efficacy of individually tailored stenting for patients with severe symptomatic ICAS combined with poor collaterals.Methods Patients with symptomatic ICAS caused by 70%-99% stenosis located at the intracranial internal carotid,middle cerebral,intracranial vertebral or basilar arteries combined with poor collaterals were enrolled.Balloon-mounted stent or balloon plus self-expanding stent were selected based on the ease of vascular access and lesion morphology determined by the operators.The primary outcome was the rate of 30-day stroke,transient ischaemic attack and death,and 12-month ischaemic stroke within the same vascular territory,haemorrhagic stroke and vascular death after stenting.results From September 2013 to January 2015,300 patients(ages 58.3±9.78 years)were recruited.Among them,159 patients were treated with balloon-mounted stent and 141 with balloon plus self-expanding stent.During the 1-year follow-up,25 patients had a primary end point event.The probability of primary outcome at 1 year was 8.1%(95% CI 5.3% to 11.7%).In 76 patients with digital subtraction angiography follow-up,27.6%(21/76)had re-stenosis≥50% and 18.4%(14/76)had re-stenosis≥70%.No baseline characteristic was associated with the primary outcome.Conclusion The event rate remains low over 1 year of individually tailored stenting for patients with severe symptomatic ICAS combined with poor collaterals.Further randomised trial of comparing individually tailored stenting with best medical therapy is needed.Ning Ma Yong Zhang Jie Shuai Changchun Jiang Qiyi Zhu Kangning Chen Li Liu Baomin Li Xiangqun Shi Lianbo Gao Yajie Liu Feng Wang Yongli Li Tieyan Liu Hongbo Zheng Dapeng Mo Feng Gao Yilong Wang Yongjun Wang Lei Feng Zhongrong Miao 2018Stroke & Vascular Neurology2018,3,3:29

5Chinese Stroke Association guidelines for clinical management of cerebrovascular disorders: executive summary and 2019 update of clinical management of cerebral venous sinus thrombosis显示文摘Aim Cerebral venous sinus thrombosis(CVST)is a less common cerebrovascular disease that predominantly affects young patients.The incidence of CVST is 2-5/10000000/year,accounting for 0.5%-1%of all stroke.To reduce mortality and morbidity associated with CVST,Chinese Stroke Association commissioned the authors to write the current guideline on the management of CVST.Methods PubMed(MEDLINE),CNKI and Wanfang database were searched for studies related to CVST from 1 January 1990 to 31 July 2019.Data were synthesised by evidence tables.Each recommendation was fully discussed by the writing group members and reviewed by Chinese Stroke Association Stroke Fellow Committees.Levels of evidence grading algorithm of Chinese Stroke Association was used to grade each recommendation.results This guideline mainly focuses on the diagnostic evaluation,therapeutic strategies and secondary prevention of CVST.CT/CTV and MRI/MRV are recommended in the initial imaging evaluation of patients with suspected CVST.Anticoagulation therapy with low-molecular weight heparin should be initiated in patients with CVST immediately.After the acute stage,warfarin is recommended for 3-6 months to prevent the recurrence of CVST and other venous thromboembolic events.Conclusions The guideline summarises the current evidence regarding the management of CVST,and provides references for diagnosis,treatment and secondary prevention of CVST in China.Yuhua Fan Jian Yu Hongbing Chen Jian Zhang Jiangang Duan Dapeng Mo Wenhao Zhu Bo Wang Fubing Ouyang Yicong Chen Linfang Lan Jinsheng Zeng Chinese Stroke Association Stroke Council CVST Guideline Writing Committee 2020Stroke & Vascular Neurology2020,5,2:14
6Exogenous abscisic acid significantly affects proteome in teaplant (Camellia sinensis) exposed to drought stress显示文摘Tea[Camellia sinensis(L.)O.Kuntze]is an important economic crop,and drought is the most important abiotic stress affecting yield and quality.Abscisic acid(ABA)is an important phytohormone responsible for activating drought resistance.Increased understanding of ABA effects on tea plant under drought stress is essential to develop drought-tolerant tea genotypes,along with crop management practices that can mitigate drought stress.The objective of the present investigation is evaluation of effects of exogenous ABA on the leaf proteome in tea plant exposed to drought stress.Leaf protein patterns of tea plants under simulated drought stress[(polyethylene glycol(PEG)-treated]and exogenous ABA treatment were analyzed in a time-course experiment using two-dimensional electrophoresis(2-DE),followed by matrix-assisted laser desorption/ionization time-of-flight(MALDI-TOF)mass spectrometry(MS).Among the 72 protein spots identified by MALDI-TOF MS,16 proteins were downregulated and two were upregulated by exogenous ABA.The upregulated proteins have roles in glycolysis and photosystem II stabilization.Twenty-one protein spots were responsive to drought stress and most participate in carbohydrate and nitrogen metabolism,control of reactive oxygen species(ROS),defense,signaling or nucleic acid metabolism.The combined treatments of exogenous ABA and drought showed upregulation of 10 protein spots at 12 h and upregulation of 11 proteins at 72 h after initiation of drought stress.The results support the importance of the role that ABA plays in the tea plant during drought stress,by improving protein transport,carbon metabolism and expression of resistance proteins.Lin Zhou Hui Xu Sue Mischke Lyndel W Meinhardt Dapeng Zhang Xujun Zhu Xinghui Li Wanping Fang 2014Horticulture Research2014,1,1:12

8A LysM Receptor Heteromer Mediates Perception of Arbuscular Mycorrhizal Symbiotic Signal in Rice显示文摘Symbiotic microorganisms improve nutrient uptake by plants.To initiate mutualistic symbiosis with arbus-cular mycorrhizal(AM)fungi,plants perceive Myc factors,including lipochitooligosaccharides(LCOs)and short-chain chitooligosaccharides(CO4/CO5),secreted by AM fungi.However,the molecular mechanism of Myc factor perception remains elusive.In this study,we identified a heteromer of LysM receptor-like kinases consisting of OsMYR1/OsLYK2 and OsCERK1 that mediates the perception of AM fungi in rice.CO4 directly binds to OsMYR1,promoting the dimerization and phosphorylation of this receptor complex.Compared with control plants,Osmyr1 and Oscerk1 mutant rice plants are less sensitive to Myc factors and show decreased AM colonization.We engineered transgenic rice by expressing chimeric receptors that respectively replaced the ectodomains of OsMYR1 and OsCERK1 with those from the homologous Nod factor receptors MtNFP and MtL YK3 of Medicago truncatula.Transgenic plants displayed increased cal-cium oscillations in response to Nod factors compared with control rice.Our study provides significant mechanistic insights into AM symbiotic signal perception in rice.Expression of chimeric Nod/Myc recep-tors achieves a potentially important step toward generating cereals that host nitrogen-fixing bacteria.Jiangman He Chi Zhang Huiling Dai Huan Liu Xiaowei Zhang Jun Yang Xi Chen Yayun Zhu Dapeng Wang Xiaofeng Qi Weichao Li Zhihui Wang Guoyong An Nan YU Zuhua He Yong-Fei Wang Youli Xiao Peng Zhang Ertao Wang 2019Molecular Plant2019,12,12:9

10Sulfur isotopic composition of the Bainiuchang super-large Ag polymetallic deposit,Yunnan Province,China: Implications for the source of sulfur in ore-forming fluids显示文摘The Bainiuchang deposit in Yunnan Province, China, is located geographically between the Gejiu ore field and the Dulong ore field. In addition to >7000 t Ag reserves, the deposit possesses large-scale Pb, Zn, Sn reserves and a mass of dispersed elements (i.e., In, Cd, Ge, Ga, etc.). Based on systematic studies of sulfur isotopic composition, the authors conclude: The Bainiuchang deposit experienced two epochs of metallogenesis, i.e., the Middle-Cambrian sea-floor exhalative sedimentary metallogenic epoch and the Yanshanian magmatic hydrothermal superimposition metallogenic epoch. In the two metallogenic epochs, the δ34S values of sulfides were all near 0, showing a tendency of being enriched slightly in heavy sulfur. The δ34S values of sulfides in the early metallogenic epoch are within the range of 2‰–5‰ with a peak value range of 2‰–3‰ and an average of 3.0‰, and those of sulfides in the late metallogenic epoch are within the range of 2‰–6‰ with a peak value of 3‰–4‰ and an average of 3.9‰. For the single metallogenic epoch, sulfur in the ore-forming fluids in the early epoch already reached isotopic equilibrium and was derived mainly from underneath the magma chamber or basement metamorphic igneous rocks. 12Sea-floor exhalative sedimentary and magmatic hydrothermal superimposition on the Bainiuchang polymetallic deposit in Yunnan Province: REE geochemical evidence显示文摘In order to study the characteristics of sea-floor exhalative sedimentary and magmatic hydrothermal superimposition on the Bainiuchang polymetallic deposit, the REE compositions of the granites, host-rocks and ores have been systematically analyzed by ICP-MS. As viewed from their REE compositions, the granites show obvious negative Eu anomalies and weak negative Ce anomalies. According to their REE characteristics, the host-rocks were derived partly from sea-floor exhalative sediments. In terms of their REE compositions, the ores can be divided into two groups: one group, of which the samples were collected from the Baiyang segment relatively far away from the Bozhushan granite batholith, possesses positive Eu anomalies or no Eu anomaly and negative Ce anomalies, indicating that ore-forming hydrothermal fluid was relatively reductive and its temperature was higher than 250 ℃. Furthermore, the coinstantaneous presence of positive Eu anomalies and negative Ce anomalies indicate that the convective mixing of a little amount of seawater with hydrothermal fluid had happened while ores were precipitated on ancient sea floor. The other group, of which the samples were mainly collected from the Chuanxindong and Duimenshan segments near the Bozhushan granite batholith, has similar chondrite-monalized REE distribution patterns to those of the magmatic rocks. But as a whole, the REE characteristics of both groups change gradually starting from the Bozhushan granite batholith. 13Ultra-low V_(pp)and high-modulation-depth InP-based electro-optic microring modulator显示文摘A modulator is an essential building block in the integrated photonics,connecting the electrical with optical signals.The microring modulator gains much attention because of the small footprint,low drive voltage and high extinction ratio.An ultra-low V_(pp)and high-modulation-depth indium phosphide-based racetrack microring modulator is demonstrated in this paper.The proposed device mainly comprises one racetrack microring,incorporating a semiconductor amplifier,and coupling with a bus waveguide through a multimode interference coupler.Traveling wave electrodes are employed to supply bidirectional bias ports,terminating with a 50-Ω impedance.The on/off extinction ratio of the microring reaches 43.3 dB due to the delicately tuning of the gain.An 11 mV V_(pp),a maximum 42.5 dB modulation depth and a 6.6 GHz bandwidth are realized,respectively.This proposed microring modulator could enrich the functionalities and designability of the fundamental integrated devices.Dapeng Liu Jian Tang Yao Meng Wei Li Ninghua Zhu Ming Li 2021Journal of Semiconductors2021,42,8:3

16Cable-truss supporting system for gob-side entry driving in deep mine and its application显示文摘In order to solve the large deformation controlling problem for surrounding rock of gob-side entry driving under common cable anchor support in deep mine, site survey, physical modeling experiment, numerical simulation and field measurement were synthetically used to analyze the deformation and failure characteristics of surrounding rock. Besides, applicability analysis, prestress field distribution characteristics of surrounding rock and the control effect on large deformation of surrounding rock were also further studied for the gob-side entry driving in deep mine using the cable-truss supporting system. The results show that, first, compared with no support and traditional bolt anchor support, roof cable-truss system can effectively restrain the initiation and propagation of tensile cracks in the roof surrounding rock and arc shear cracks in the two sides, moreover, the broken development of surrounding rock, roof separation and extrusion deformation between the two sides of the roadway are all controlled; second, a prestressed belt of trapezoidal shape is generated in the surrounding rock by the cable-truss supporting system, and the prestress field range is wide. Especially, the prestress concentration belt in the shallow surrounding rock can greatly improve the anchoring strength and deformation resisting capability of the rock stratum;third, an optimized support system of ‘‘roof and side anchor net beam, roof cable-truss supporting system and anchor cable of the narrow coal pillar' was put forward, and the support optimization design and field industrial test were conducted for the gob-side entry driving of the working face 5302 in Tangkou Mine, from which a good supporting effect was obtained.Yin Qian Jing Hongwen Dai Dapeng Zhu Tantan Zhao Honghui Meng Bo 2016International Journal of Mining Science and Technology2016,26,5:3

19Development of a CLDN18.2-targeting immuno-PET probe for non-invasive imaging in gastrointestinal tumors显示文摘Claudin18.2(CLDN18.2)is a tight junction protein that is overexpressed in a variety of solid tumors such as gastrointestinal cancer and oesophageal cancer.It has been identified as a promising target and a potential biomarker to diagnose tumor,evaluate efficacy,and determine patient prognosis.TST001 is a recombinant humanized CLDN18.2 antibody that selectively binds to the extracellular loop of human Claudin18.2.In this study,we constructed a solid target radionuclide zirconium-^(89)(^(89)Zr)labled-TST001 to detect the expression of in the human stomach cancer BGC823CLDN18.2 cell lines.The[^(89)Zr]Zr-desferrioxamine(DFO)-TST001 showed high radiochemical purity(RCP,>99%)and specific activity(24.15±1.34 GBq/mmol),and was stable in 5%human serum albumin,and phosphate buffer saline(>85%RCP at 96 h).The EC_(50) values of TST001 and DFO-TST001 were as high as 0.413±0.055 and 0.361±0.058 nM(P>0.05),respectively.The radiotracer had a significantly higher average standard uptake values in CLDN18.2-positive tumors than in CLDN18.2-negative tumors(1.11±0.02 vs.0.49±0.03,P=0.0016)2 days post injection(p.i.).BGC823CLDN18.2 mice models showed high tumor/muscle ratios 96 h p.i.with[^(89)Zr]Zr-DFO-TST001 was much higher than those of the other imaging groups.Immunohistochemistry results showed that BGC823CLDN18.2 tumors were highly positive(+++)for CLDN18.2,while those in the BGC823 group did not express CLDN18.2().The results of ex vivo biodistribution studies showed that there was a higher distribution in the BGC823CLDN18.2 tumor bearing mice(2.05±0.16%ID/g)than BGC823 mice(0.69±0.02%ID/g)and blocking group(0.72±0.02%ID/g).A dosimetry estimation study showed that the effective dose of[^(89)Zr]Zr-DFO-TST001 was 0.0705 mSv/MBq,which is within the range of acceptable doses for nuclear medicine research.Taken together,these results suggest that Good Manufacturing Practices produced by this immuno-positron emission tomography probe can detect CLDN18.2-overexpressing tumors.Yan Chen Xingguo Hou Dapeng Li Jin Ding Jiayue Liu Zilei Wang Fei Teng Hongjun Li Fan Zhang Yi Gu Steven Yu Xueming Qian Zhi Yang Hua Zhu 2023Journal of Pharmaceutical Analysis2023,13,4:2
20How Do Variable Substitution Rates Influence Ka and Ks Calculations?显示文摘The ratio of nonsynonymous substitution rate (Ka) to synonymous substitution rate (Ks) is widely used as an indicator of selective pressure at sequence level among different species, and diverse mutation models have been incorporated into several computing methods. We have previously developed a new γ-MYN method by capturing a key dynamic evolution trait of DNA nucleotide sequences, in consideration of varying mutation rates across sites. We now report a further improvement of NG, LWL, MLWL, LPB, MLPB, and YN methods based on an introduction of gamma distribution to illustrate the variation of raw mutation rate over sites. The novelty comes in two ways: (1) we incorporate an optimal gamma distribution shape parameter a into γ-NG, γ-LWL, γ-MLWL, γ-LPB, γ-MLPB, and γ-YN methods; (2) we investigate how variable substitution rates affect the methods that adopt different models as well as the interplay among four evolutional features with respect to Ka/Ks computations. Our results suggest that variable substitution rates over sites under negative selection exhibit an opposite effect on ω estimates compared with those under positive selection.
